Project description:Multi-omic absolute quantitative analysis of the yeast (Saccharomyces cerevisiae) mitotic cell cycle. Transcriptomics (RNA-Seq), proteomics (SILAC/ iBAQ), phosphoproteomics (SILAC/ iBAQ, enrichment with TiO2), and untargeted metabolomics (Metabolon, Inc.) were performed, all in biological triplicate. Three sub-projects from this central project were generated, in order of priority: (1) growth on glucose (n= 30 samples) (2) growth on ethanol (n= 21) and (3) pheromone effect (n= 51 samples; combined glucose and ethanol samples). For each sample, every omic type was analysed (n=4; transcriptomic, proteomic, phosphoproteomic, and metabolomic). Total omic samples generated for project = 204.

Project description:Obese individuals without metabolic comorbidities are categorized as metabolically healthy obese (MHO). MicroRNAs (miRNAs) may be implicated in MHO. This cross-sectional study explores the link between circulating miRNAs and the main components of metabolic syndrome (MetS) in the context of obesity. We also examine oxidative stress biomarkers in MHO vs. metabolically unhealthy obesity (MUO).

Project description:Background: Personalized medicine is predicated on the notion that individual biochemical and genomic profiles are relatively constant in times of good health and to some extent predictive of disease or therapeutic response. We report a pilot study quantifying gene expression and methylation profile consistency over time, addressing the reasons for individual uniqueness, and its relation to N=1 phenotypes. Methods: Whole blood samples from 4 African American women, 4 Caucasian women, and 4 Caucasian men drawn from the Atlanta Center for Health Discovery and Well Being study at three successive 6-month intervals were profiled by RNASeq, miRNASeq, and Illumina Methyl-450 arrays. Standard regression approaches were used to evaluate the proportion of variance for each type of omic measure that is among individuals, and to quantify correlations among measures and with clinical attributes related to wellness. Results: Longitudinal omic profiles are in general highly consistent over time, with an average of 67% of the variance in transcript abundance, 42% of CpG methylation level (but 88% for the most differentiated CpG per gene), and 50% of miRNA abundance among individuals, which are all comparable to 74% of the variance among individuals for 74 clinical traits. One third of the variance can be attributed to differential blood cell type abundance, which is also fairly stable over time, and a lesser amount to eQTL effects, whereas seven conserved axes of covariance that capture diverse aspects of immune function explain over half of the variance. These axes also explain a considerable proportion of individually extreme transcript abundance, namely approximately 100 genes that are significantly up- or down-regulated in each person and are in some cases enriched for relevant gene activities that plausibly associate with clinical attributes. A similar fraction of genes have individually divergent methylation levels, but these do not overlap with the transcripts, and fewer than 20% of genes have significantly correlated methylation and gene expression. Conclusions: People express an “omic personality” consisting of peripheral blood transcriptional and epigenetic profiles that are constant over the course of a year and reflect various types of immune activity. Baseline genomic profiles can provide a window into the molecular basis of traits that might be useful for explaining medical conditions or guiding personalized health decisions. Project description:Alzheimer’s disease (AD) is the most common neurodegenerative pathology affecting more than 20 million people worldwide and the leading cause of dementia. Although AD neuropathology has been well defined, the underlying causes of the disease remain debatable. Recently, sex and gender are emerging as crucial drivers of development and progression of AD dementia. So, to investigate the molecular basis of gender¬related influences on the pathology of AD, we analyzed hippocampal brain tissues from control (CTR) and Alzheimer’s Disease (AD) patients using an integrated proteomic, metabolomics and transcriptomic approach. A principal component analysis carried out to identify major differences among the two datasets highlights differences among AD and CTR. Focusing on the gender dependent omic changes, comparative analyses were carried out considering males (M) and females (F) as separate subgroups in AD patients and in healthy subjects. The analysis was conducted considering proteins differentially expressed if they were present only in one condition or showed significant t¬test difference. The results strongly suggest that there is a significant difference between male and female in all the omic data sets either in the neurodegenerative disease and in the control. Preliminary results from bioinformatics analysis highlight major differences in energetic metabolism, cytoskeleton organization and oxidative stress response.The results are of main relevance for future clinical interventions that can reduce dementia risk in both male and female patients.

Project description:This study aims to understand the systemic component of psoriasis pathogenesis since psoriasis patients have higher risk of developing diesases beyond skin inflammation. In this study, we collected sigmoidal gut biopsies to profile host transcriptomic changes associated with psoriasis patients and healthy subjects. This exepriment provided transcriptomic dataset of host response and is integrated with fecal metagenomic data and flow cytometry dataset as part of the multi-omic study.
