Project description:The experimental strategy adopted to map this profile involved isolation of replication products from HeLa cells synchronized at the G1-S boundary by thymidine-aphidicolin double block. Cells released from the block were labeled with BrdU at every two-hour interval of the 10 hours of S-phase and DNA was isolated from them. The heavy-light(H/L) DNA representing the pool of DNA replicated during each two-hour labeling period was separated from the unlabeled DNA by double cesium chloride density gradient centrifugation. The purified heavy-light DNA was then hybridized to a high-density genome-tiling Affymetrix array comprised of all unique probes within the ENCODE regions.

Project description:The objective of this experiment was to identify cellular targets of F10-mediated phosphorylation through Stable Isotope Labeling of Amino acids in Cell culture (SILAC). 293-F10 cells were propagated in heavy (H) or light (L) media for 10 cellular doublings. Mass spectrometry was used to confirm that the majority of tryptic peptides showed >90% incorporation of the heavy isotope. H-labeled cells were treated with doxycycline to induce expression of F10 for 10 hours, and then these cells were mixed with uninduced, L-labeled cells in a 1:1 ratio. Three biological replicates were obtained from separately passaged cultures and doxycycline inductions. Cells were lysed and post-nuclear supernatant proteins were precipitated and subjected to tryptic digestion. Tryptic peptides were desalted, enriched for phosphopeptides, and analyzed in triplicate by LC-MS/MS. The resulting 9 data files were pooled and phosphoprotein identification and quantification was completed using MaxQuant software (version 1.2.2.5). Differential phosphorylation in response to F10 induction was determined using an outlier score for log protein ratios. The Benjamini-Hochberg test was then used to correct for the biased statistical spread of highly abundant proteins.

Project description:SILAC proteomics is a powerful metabolic labeling technique that limits experimental variation, while enabling accurate protein quantification. However, multiple isotopic versions (e.g. heavy and light) of the same proteins are generated, increasing spectral complexity and requiring sample deconvolution. Despite the widespread application of SILAC proteomics, various acquisition modes and software have not been comparatively evaluated. Here, we designed a comprehensive benchmarking workflow to systematically compare the performance of several software (e.g. FragPipe, MaxQuant, Proteome Discoverer, DIA-NN and Spectronaut) compatible with SILAC proteomics.

Project description:To identify the molecular changes underlying this decreased ability for MECP2-mutant NPCs to differentiate into glia, we applied stable isotope labeling by amino acids in cell culture (SILAC) with quantitative multidimensional protein identification technology (MudPIT) mass spectrometry (MS)-based shotgun proteomics. By metabolically incorporating heavy isotopically labeled amino acids into the synthesized proteins, one culture produces a heavy version of each protein, allowing the mass spectrometer to discriminate between heavy labeled proteins from one culture and unlabeled light proteins from a second culture. By mixing the light and heavy extracts in a 1:1 ratio, we quantitatively compared their proteomes. In order to narrow our focus to only the proteins most perturbed in both MECP2 mutant populations, we used two distinct analytical paradigms, both of which involved determining ratios of light to heavy proteins to calculate the Mutant / WT ratio. In the Ratio of Ratios (RoR) paradigm, quantified proteins are normalized using a common internal standard that can accurately correct for incomplete labeling and other instrument-based biases. In the Label Swap (LS) paradigm, we generated two ratios for each protein from four samples. In this way, we focused on those proteins that were significantly altered in both MECP2-mutant son / paternal control comparisons.

Project description:Matrix effect from various constituents in biological samples can reduce the accuracy of quantitative metabolomics. Differential chemical isotope labeling liquid chromatography mass spectrometry (CIL LC-MS) can overcome the matrix effect on MS detection based on measuring the intensity ratios of metabolite peak pairs detected in a mixture of a light-isotope labeled sample and a heavy-isotope labeled reference sample. However, the chemical labeling process itself may encounter matrix effect which can influence the overall quantitative results. In this work, we report the effects of salts and buffers commonly present in metabolomic samples on dansylation labeling. It is shown that high concentrations of NaCl and phosphate buffer (>50 mM) or PBS can reduce or enhance the labeling efficiencies of metabolites. By maintaining similar matrix contents in an individual sample vs. a reference sample, relative quantification of metabolites can be performed without compromising the metabolomic profiling results. For samples containing varying amounts of high salts such as urine, we demonstrate that the matrix effect can be largely overcome by diluting the original sample before dansylation labeling (e.g., 4-fold dilution for urine).

Project description:In order to assess the quality of alleged PM identifications from Arabidopsis, PM-enriched fractions were compared to PM-depleted fractions using 18O isotopic labeling and mass spectrometry. The two samples submitted are biological replicates. Keywords: Protein Localization via MS Two biological replicates were analyzed in order to assess sample complexity. PM-derived vesicles were digested in 18O water and compared to PM-depleted fractions digested in 16O (natural abundance) water. Relative ion intensities were then used to calculate a heavy/lite ratio with proteins showing enrichment in the upper phase having a ratio greater than 1 or 0 on a log2 scale.

Project description:To globally profile the fatty-acylation substrate proteins of RID, we utilized the bioorthogonal chemical reporter Alk-16, an alkynyl-functionalized fatty acid analogue, to metabolically label fatty-acylated proteins in living cells. To identify the substrate proteins of RID, we sought to perform quantitative chemical proteomics experiments by combining the Alk-16 metabolic labeling and stable isotope labeling by amino acids in cell culture (SILAC) . In order to eliminate potential false positives due to isotope labeling and to increase identification reliability, we designed a dual SILAC workflow. In the “Forward” SILAC experiment, cells were cultured in standard SILAC heavy and light media before transfection to express RID-WT and RID-CA, respectively. In the “Reverse” SILAC experiment, the isotope labeling was switched and the heavy- and light-labeled cells were transfected with RID-CA and RID-WT, respectively. Cells were labeled with Alk-16 and the lysates were then mixed equally. The combined lysates were treated with NH2OH, followed by click reaction with azido-biotin, streptavidin enrichment, and trypsin digestion. The resulting peptide samples were analyzed by mass spectrometry for protein identification. The heavy-to-light (H/L) SILAC ratios of identified proteins were quantified to evaluate the extent of enrichment.
