Project description:Translation elongation factor 1A (eEF1A) is an essential and highly conserved protein required for protein synthesis in eukaryotes. In both Saccharomyces cerevisiae and human, five different methyltransferase enzymes methylate specific residues on eEF1A, making eEF1A the eukaryotic protein targeted by the highest number of dedicated methyltransferases. eEF1A methyltransferases are highly selective enzymes, only targeting eEF1A and each targeting just one or two specific residues in eEF1A. However, the mechanism of this selectivity remains poorly understood. Here we have used AlphaFold modelling in combination with crosslinking mass spectrometry (XL-MS) and enzyme mutagenesis to reveal how S. cerevisiae elongation factor methyltransferase 4 (Efm4) specifically methylates eEF1A at K316. We find that a unique beta-hairpin motif, which extends out from the core methyltransferase fold, is important for methylation of eEF1A K316 in vitro. An alanine mutation of a single residue on this beta-hairpin, F212, significantly reduces Efm4 activity in vitro and in yeast cells. We show that the equivalent residue in human eEF1A-KMT2 (METTL10), F220, is also important for its activity towards eEF1A in vitro. Lastly, we find that phosphorylation of eEF1A at S314 negatively crosstalks with Efm4-mediated methylation of K316. Our findings demonstrate how protein methyltransferases can be being highly selective towards a single residue on a single protein.

Project description:In this article, we focused on the impact of precisely chemically modified FLI maturation medium and its potential to improve the efficiency of in vitro production of porcine embryos. Based on our findings, we demonstrated the positive influence of FLI medium in the evaluation of in vitro maturation, in vitro embryo production, EGA detection, transcriptomic and proteomic profile, which was confirmed by the positive activation of the embryonal genome in the 4-cell stage of parthenogenetically activated embryos.

Project description:In higher eukaryotes, a single DOT1 histone H3 lysine 79 (H3K79) methyltransferase processively produces H3K79me2/me3 from me0 through histone H2B mono-ubiquitin interaction. The early-branched kinetoplastid Trypanosoma brucei harbors the essential H3K76 di-methyltransferase DOT1A and the non-essential DOT1B H3K76 tri-methyltransferase, which methylate their substrates without H2B mono-ubiquitination. It is not known how these enzymes efficiently maintain H3K76me3 without ubiquitin interaction in vivo. Here we discovered distinct methylation kinetics of DOT1A and DOT1B in vitro and identified kinetoplastid-specific key residues by structural analysis of DOT1A. DOT1A contains a unique N-terminal ?-hairpin domain and a conserved C-terminal methyltransferase core domain that exhibits significant deviations in the methyltransferase motifs IV, VI, and X. The motif X sequence VYGE is substituted to CAKS in a non-conserved, flexible active-site loop, implying a distinct mechanism for substrate H3K76 recognition. Substitution of a basic to an acidic residue within the canonical motif VI (Gx6K) at the putative DOT1A-nucleosome interface is essential for DOT1A-nucleosome interaction, which would stabilize the enzyme-substrate complex without ubiquitin interactions. Mass spectrometry-based kinetic data demonstrate that DOT1A favors H3K76me0, while DOT1B favors the DOT1A products H3K76me1 and me2. These substrate preferences are determined by Ser and Ala residues within motif IV of DOT1A and DOT1B, respectively. We show in vitro that the distinct substrate preferences enable DOT1A and DOT1B to catalyze H3K76 tri-methylation eight times faster than DOT1B alone, suggesting that efficient ubiquitin-independent H3K76 tri-methylation can be achieved non-processively through the cooperative action of two DOT1 enzymes in vivo.

Project description:A precise understanding of DNA methylation dynamics on a genome wide scale is of great importance for the comprehensive investigation of a variety of biological processes such as reprogramming of somatic cells to iPSCs, cell differentiation and also cancer development. To date, a complex integration of multiple and distinct genome wide data sets is required to derive the global activity of DNA modifying enzymes. We present GwEEP - Genome-wide Epigenetic Efficiency Profiling as a versatile approach to infer dynamic efficiency changes of DNA modifying enzymes at base pair resolution on a genome wide scale. GwEEP relies on genome wide oxidative Hairpin Bisulfite sequencing (HPoxBS) data sets, which are translated by a sophisticated hidden Markov model into quantitative enzyme efficiencies with reported confidence around the estimates. GwEEP in its present form predicts de novo and maintenance methylation efficiencies of Dnmts, as well as the hydroxylation efficiency of Tets but its purposefully flexible design allows to capture further oxidation processes such as formylation and carboxylation given available data in the future. Applied to a well characterized ES cell model, GwEEP precisely predicts the complex epigenetic changes following a Serum-to-2i shift i.e., (i) instant reduction in maintenance efficiency (ii) gradually decreasing de novo methylation efficiency and (iii) increasing Tet efficiencies. In addition, a complementary analysis of Tet triple knock-out ES cells confirms the previous hypothesized mutual interference of Dnmts and Tets. GwEEP is applicable to a wide range of biological samples including cell lines, but also tissues and primary cell types.

Project description:Eukaryotic elongation factor 1 alpha (eEF1A) delivers aminoacyl-tRNA to the ribosome and thereby plays a key role in protein synthesis. Human eEF1A is post-translationally methylated on several lysine residues as well as on the N-terminus and until recently the responsible methyltransferases were largely elusive. Using mass spectrometry based screens, gene targeted cells and in vitro enzymology we identify the human methyltransferase like proteins 13 (METTL13), which contains two distinct methyltransferase domains, as an enzyme catalyzing both dimethylation of Lys55 and trimethylation of the N-terminus of eEF1A. Moreover, through ribosome profiling we demonstrate that loss of METTL13 function alters translation dynamics and results in changed translation rate of specific codons. In line with the established descriptive nomenclature for this type of enzymes we suggest that METTL13 is redubbed eEF1A dual methyltransferase (eEF1A-DMT / EEF1ADMT).

Project description:The formation of isoAsp residues from Asp and Asn residues in proteins and peptides is accelerated under stressful environments and has detrimental effects on protein structure and function. PROTEIN L-ISOASPARTYL METHYLTRANSFERASE (PIMT) is a protein repairing enzyme which revert such deleterious isoAsp residues to normal aspartyl residues as a protein repair process. In present work, we aim to study the isoaspartyl formation of antioxidative enzymes, superoxide dismutase (SOD) and catalase (CAT) under stressful environments and their repair by PIMT in Arabidopsis. The role of PIMT in repairing these enzymes for the plant survival under heat and oxidative stress were investigated through molecular, biochemical approaches in Arabidopsis. We demonstrated that isoAsp accumulation in proteins increase upon heat and oxidative stress, and PIMT activity is essential to restrict such isoAsp accumulation. We demonstrated that PIMT play an important role under heat and oxidative stress by restricting stress-induced deleterious isoAsp accumulation in proteins. Analyses of PIMT overexpression and RNAi lines suggest that PIMT maintains ROS homeostasis by protecting the functionality of antioxidative enzymes from isoAsp mediated damage under stressful environments. To confirm further whether Asn residues of antioxidative enzymes indeed susceptible to isoAsp formation, we used bacterially expressed and purified recombinant proteins for MS analyses. Purified proteins were subjected to thermal insult and then MS/MS analyses were carried out to identify isoAsp modification. Our MS analyses suggest that these antioxidative enzymes are indeed susceptible to isoAsp formation under thermal stress.
