Project description:During HIV-1 assembly, the structural protein Pr55Gag specifically selects viral genomic RNA by interacting with packaging signals present in the 5’ untranslated region (UTR). Despite a large number of studies, Pr55Gag binding to the genomic RNA remains poorly understood. To precisely define the Pr55Gag binding site we performed Mutational Interference Mapping Experiment on the 5’UTR and the beginning of the gag gene. To do this, we first generated mutant RNA libraries by in vitro transcription of PCR products that had been subjected to two or three sequential rounds of mutagenic PCR. Sequencing showed a mutation rate of 0.6% ensuring that the vast majority of molecules contained at least one mutation. RNA was mixed with His-tagged Pr55Gag, and functional selection was performed using magnetic beads to separate the bound and the unbound RNA populations. RNA was then reverse transcribed, converted into double stranded DNA, and sequenced using the Illumina HiSeq 2000 platform. This platform generates a large number of sequencing reads but with a read length that is shorter than our target sequence (100 nucleotides from each end of the DNA versus 532 nucleotides). We overcame this limitation by randomly fragmenting our DNA into fragments ranging from 100 to 500 nucleotides during library preparation. Using this strategy sequencing data was obtained for all positions of the target, whilst also retaining linkage data for all pairs of nucleotides whose distance does not exceed the largest fragment size. We aligned approximately 170 million sequences to the reference genome, comprising ~9x107 mutations over ~3x1010 base pairs, after quality control steps. We also sequenced cDNA from a non-mutated template, which we used in a mathematical analysis to correct for errors introduced during in vitro transcription, library preparation and sequencing. Project description:Schlafen-5 (SLFN5) is an interferon-induced protein of the Schlafen family which are involved in immune responses and oncogenesis. To date, little is known regarding its anti-HIV-1 function. Here, the authors report that overexpression of SLFN5 inhibits HIV-1 replication and reduces viral mRNA levels, whereas depletion of endogenous SLFN5 promotes HIV-1 replication. Moreover, they show that SLFN5 markedly decreases the transcriptional activity of HIV-1 long terminal repeat (LTR) via binding to two sequences in the U5-R region, which consequently represses the recruitment of RNA polymerase Ⅱ to the transcription initiation site. Mutagenesis studies show the importance of nuclear localization and the N-terminal 1-570 amino acids fragment in the inhibition of HIV-1. Further mechanistic studies demonstrate that SLFN5 interacts with components of the PRC2 complex, G9a and Histone H3, thereby promoting H3K27me2 and H3K27me3 modification leading to silencing HIV-1 transcription. In concert with this, they find that SLFN5 blocks the activation of latent HIV-1. Altogether, their findings demonstrate that SLFN5 is a transcriptional repressor of HIV-1 through epigenetic modulation and a potential determinant of HIV-1 latency.

We have also performed measurements of relative RNA abundance to determine if Tat binding is associated with an increase in RNA abundance in Tat-expressing T-cells and during HIV infection of primary T-cells. We have also used RNA IP and ChIP-Chip to compare the RNAs with which Tat interacts with to the RNAs that RISC interacts with and the genes associated with pTEF-b.

Here, we showed that HIV-1 targets R-loops, a genomic structure made up of DNA–RNA hybrids, for integration. HIV-1 initiates the formation of R-loops in both genic and non-genic regions of the host genome and preferentially integrates into regions of HIV-1-induced R-loops. Using a cell model that can independently control transcriptional activity and R-loop formation, we demonstrated that the presence of R-loops, regardless of transcriptional activity, directs HIV-1 integration targeting sites. We also found that HIV-1 integrase proteins bind to the host genomic R-loops. These findings provide fundamental insights into the mechanisms of retroviral integration and the new strategies of antiretroviral therapy against HIV-1 latent infection.
