Project description:12 – 14-week-old male C57Bl6N mice were divided into 3 treatment groups (n=5). First, non-preconditioned animals received ad libitum access to food under a daily 12 hour light and 12 hour dark rhythm with similar specific pathogen free (SPF) conditions in group-cages with up to 5 mice at the same time. Calorically restricted mice obtained 66% of the usual daily intake (3 g per day per mouse) 28 days before surgery as previously described (PMID: 30522767). For the hypoxic preconditioning mice were kept in a hypoxia chamber with a reduction of oxygen to 8.3% for 2 h, 4 h and 8 h on three following days prior to surgery based on the description of Bernaudin et al. (PMID: 11919510). On the day of Ischemia-Reperfusion Injury (IRI) all mice were anesthetized by ketamin (Zoetis (Berlin, Germany))/xylazine (Bayer (Leverkusen, Germany)) and afterwards all mice received a midline abdominal incision as previously described (PMID: 27557097). After ligation of the right kidney vessels right nephrectomy was performed and the kidneys were cut into halves. One half was frozen in liquid nitrogen for proteomic analyses. Then, the left renal vessels were clamped for 40 minutes followed by a subsequent removal of the clamp for reperfusion. The abdominal incision was closed. Subsequently, the mice were placed into single cages. 4 h after reperfusion and following another anesthesia the left kidneys were taken out. Again, the kidneys were cut into two halves and one of it was preserved in liquid nitrogen for proteomic analyses.

Project description:Small RNA sequencing on trophoblast debris samples was employed to profile the small RNA contents in either normotensive or preeclamptic trophoblast debris. We have identified 1278 miRNAs and 2646 non-miRNA small RNA fragments across all trophoblast debris samples. Differential expression analysis was executed by iSRAP small RNA sequencing analysis pipeline and we identified 16 miRNAs, 5 tRNA fragments from 3 different tRNAs, 13 snRNA fragments and 85 rRNA fragments differentially contained between preeclamptic and normotensive trophoblast debris

Project description:Single-cell expression profiling by RNA-Seq promises to exploit cell-to-cell variation in gene expression to reveal regulatory circuitry governing cell differentiation and other biological processes. Here, we describe Monocle, a novel unsupervised algorithm for ordering cells by progress through differentiation that dramatically increases temporal resolution of expression measurements. This reordering unmasks switch-like changes in expression of key regulatory factors, reveals sequentially organized waves of gene regulation, and exposes regulators of cell differentiation. A functional screen confirms that a number of these regulators dramatically alter the efficiency of myoblast differentiation, demonstrating that single-cell expression analysis with Monocle can uncover new regulators even in well-studied systems. We selected primary human myoblasts as a model system of cell differentiation to investigate whether ordering cells by progress revealed new regulators of the process. We sequenced RNA-Seq libraries from each of several hundred cells taken over a time-course of serum-induced differentiation. Please note that this dataset is a single-cell RNA-Seq data set, and each cell comes from a capture plate. Thus, each well of the plate was scored and flagged with several QC criteria prior to library construction, which are provided as sample characteristics; CONTROL indicates that this library is a off-chip tube control library constructed from RNA of approximately 250 cells and 'DEBRIS' indicates that the well contained visible debris (and may or may not include a cell). Libraries marked DEBRIS thus cannot be confirmed to come from a single cell.

Project description:Blood samples were taken at 1:00 pm +/- 1 h (Potassium-EDTA-monovettes, Sarstedt, Numbrecht, Germany) to control for circadian influences on gene expression. Blood was taken from normal male controls, normal female controls as well as different patients with disorders of sex development leading to a dissection of sex chromosomes and external genital phenotype. All samples were analyzed by a blood cell counter (Beckmann-Coulter, Krefeld, Germany) and white blood cell counts did not differ between the normal males and the normal females (by t-test). PBMCs were isolated from whole blood using PBS (pH 7.2) and Ficoll (Biochrom, Berlin, Germany) gradient centrifugation. Project description:Phenotypic plasticity and local adaptation via genetic change are two major mechanisms of response to dynamic environmental conditions. These mechanisms are not mutually exclusive, since genetic change can establish similar phenotypes to plasticity. This connection between both mechanisms raises the question of how much of the variation observed between species or populations is plastic and how much of it is genetic. In this study, we used a structured population of fire salamanders (Salamandra salamandra), in which two subpopulations differ in terms of physiology, genetics, mate-, and habitat preferences. Our goal was to identify candidate genes for differential habitat adaptation in this system, and to explore the degree of plasticity compared to local adaptation. We therefore performed a reciprocal transfer experiment of stream- and pond-originated salamander larvae and analyzed changes in morphology and transcriptomic profile (using species-specific microarrays). We observed that stream- and pond-originated individuals diverge in morphology and gene expression. For instance, pond-originated larvae have larger gills, likely to cope with oxygen-poor ponds. When transferred to streams, pond-originated larvae showed a high degree of plasticity, resembling the morphology and gene expression of stream-originated larvae (reversion); however the same was not found for stream-originated larvae when transferred to ponds, where the expression of genes related to reduction-oxidation processes was increased, possibly to cope with environmental stress. The lack of symmetrical responses between transplanted animals highlights the fact that the adaptations are not fully plastic and that some level of local adaptation has already occurred in this population. This study illuminates the process by which phenotypic plasticity allows local adaptation to new environments and its potential role in the pathway of incipient speciation.
