Easy Hi-C: A simple efficient protocol for 3D genome mapping in small cell populations

Project description:Despite the growing interest in studying the mammalian genome organization, it is still challenging to map the DNA contacts genome-wide. Here we present easy Hi-C (eHi-C), a highly efficient method for unbiased mapping of 3D genome architecture. The eHi-C protocol only involves a series of enzymatic reactions and maximizes the recovery of DNA products from proximity ligation. We show that eHi-C can be performed with 0.1 million cells and yields high quality libraries comparable to Hi-C.

An Easy Operating Pathogen Microarray (EOPM) Platform for Rapid Screening of Vertebrate Pathogens

Project description:An Easy Operating Pathogen Microarray (EOPM) was designed to detect almost all known pathogens and related species based on their genomic sequences. For effective identification of pathogens from EOPM data, a statistical enrichment algorithm has been proposed and further implemented in a user-friendly interface. A microarray was designed with probes for vertebrate-infecting virus sequences in EMBL, 18S rRNA fungi and parasite sequences from EMBL, and 16S rRNA sequences of bacteria from RDP, synthesized on the Agilent platform. The array was tested using 2 color dyes on cultured microbes and on clinical samples from sick and healthy people, looking for differences in clinically ill people compared to a number of healthy "controls".

Project description:UV crosslinking and immunoprecipitation (CLIP) coupled with high-throughput sequencing is the most state-of-the-art technology to characterize protein-RNA interactions, yet only a small portion of RNA-binding proteins (RBPs) have been studied by CLIP due to its complex procedures and high level of false-positive signals. Herein, we report a SpyCLIP method that employs a covalent linkage formed between the RBP-fused SpyTag and SpyCatcher, which can withstand the harshest washing conditions for removing nonspecific interactions. Moreover, SpyCLIP circumvents the radioactive labeling and PAGE-membrane purification steps, and the whole procedure can be performed on beads and is readily amenable to automation. We investigated multiple RBPs by SpyCLIP and generated high-quality RNA binding maps with significantly improved reproductivity and accuracy. Therefore, the small tag size and convenient protocol of SpyCLIP provides a robust method for both routine characterization and high-throughput studies of protein-RNA interactions.

Codabench: Flexible, easy-to-use, and reproducible meta-benchmark platform.

Project description:Obtaining a standardized benchmark of computational methods is a major issue in data-science communities. Dedicated frameworks enabling fair benchmarking in a unified environment are yet to be developed. Here, we introduce Codabench, a meta-benchmark platform that is open sourced and community driven for benchmarking algorithms or software agents versus datasets or tasks. A public instance of Codabench is open to everyone free of charge and allows benchmark organizers to fairly compare submissions under the same setting (software, hardware, data, algorithms), with custom protocols and data formats. Codabench has unique features facilitating easy organization of flexible and reproducible benchmarks, such as the possibility of reusing templates of benchmarks and supplying compute resources on demand. Codabench has been used internally and externally on various applications, receiving more than 130 users and 2,500 submissions. As illustrative use cases, we introduce four diverse benchmarks covering graph machine learning, cancer heterogeneity, clinical diagnosis, and reinforcement learning.
