Project description:Maize develops separate ear and tassel inflorescences with initially similar morphology but finally different architecture and sexuality. The detailed regulatory mechanisms underlying these changes still remain largely clear. In this study, through analyzing the time-course meristem transcriptomes and floret single-cell transcriptomes of ear and tassel we revealed the regulatory dynamics and pathways underlying inflorescence development and sex differentiation. Our study provides a deep understanding of the regulatory mechanisms underlying inflorescence development and sex differentiation in maize, laying the foundation to identify new regulators and pathways for maize hybrid breeding and improvement.

Project description:RNA-seq was performed to profile the transcriptomes of inflorescence primordia hand-dissected from the bristleless1-1 (bsl1-1)mutant in Setaria viridis compared to wild-type controls sampled under the same conditions. Bsl1 encodes a rate limiting enzyme in BR biosynthesis, which is the ortholog of D11 from rice. Mutants are characterized by a homeotic conversion of sterile bristles to spikelets in the inflorescence.

Project description:Although the pattern of lateral organ formation from apical meristems establishes species-specific plant architecture, the positional information that confers cell fate to cells as they transit to the meristem flanks where they differentiate, remains largely unknown. We have combined fluorescence-activated cell sorting and RNA-seq to characterise the cell-type-specific transcriptome at the earliest developmental time-point of lateral organ formation using DORNRÖSCHEN-LIKE::GFP to mark founder-cell populations at the periphery of the inflorescence meristem (IM) in apetala1 cauliflower double mutants, which overproliferate IMs. Within these founder-cells, floral primordium identity genes are upregulated and stem-cell identity markers are downregulated. The transcriptional network of differentially expressed genes supports the hypothesis that lateral organ founder-cell specification involves the creation of polarity from the centre to the periphery of the IM and the establishment of a boundary from surrounding cells, consistent with bract initiation. In contrast to the established paradigm that sites of auxin response maxima pre-pattern lateral organ initiation in the IM, only subtle transcriptional reprogramming within the global auxin network was observed, suggesting that auxin response might play a minor role in the earliest stages of lateral floral initiation.

Here we report the application of ChIP-seq technology for profiling of H3K4me3 and H3K27me3 modification in SAM, IM, SDG711 RNAi IM and jmj703 IM which affect panicle size, respectively, and besides, RNA-seq technology for detecting gene expression diversity betwwen SAM, IM and SDG711 RNAi IM. We found that genome-wide H3K27me3 modification vary between SAM and IM, and thouands of genes lost H3K27me3 in SDG711 and jmj703. Also, we found H3K27me3/H3K4me3 ratio was an important factor for the differential expression of many genes during the transition. Differential expressed genes were found between SAM and IM, 711RNAi and WT, repectively. Many important genes involved in IM activity were repressed by SDG711-mediated H3K27me3 and some of which’s expressions were mis-regulated in SDG711 RNAi.

Project description:To study the possibility that the tissue-specific gene targets and regulation by FUL are due to a different composition in the FUL transcription factor (TF) protein complex/es in both tissues, we determined the protein-protein interactions of FUL in planta. Inflorescence meristems (IMs) of 35S:AP1-GR ap1 cal pFUL:FUL-GFP plants were collected to identify meristem-specific protein complexes of FUL, and stage 12 - 16 pistils of pFUL:FUL-GFP ful-1 plants were collected for the pistil-specific FUL protein complexes. Protein complexes were isolated by immunoprecipitation (IP) using anti-GFP antibodies and protein identification was performed using LC-MS/MS, followed by label-free protein quantification.

Project description:Inflorescence architecture contributes to essential plant traits. It determines plant shape, contributing to morphological diversity, also determines position and number of the flowers and fruits produced by the plant, influencing seed yield. Most legumes have compound inflorescences, where flowers are produced in secondary inflorescences (I2), formed at the flanks of the main primary inflorescence (I1), in contrast to simple inflorescences of plants like Arabidopsis, in which flowers are directly formed on the I1. The pea VEGETATIVE1/ FULc (VEG1) gene, and its homologues in other legumes, specify the formation of the I2 meristem, a function apparently restricted to legumes. To understand the control of I2 development it is important to identify the genes working downstream of VEG1. In this study, we adopted a novel strategy to identify genes expressed in the I2 meristem, as potential regulatory targets of VEG1. To identify pea I2-meristem genes we compared the transcriptomes of inflorescence apices from wild type and mutants affected in I2 development, proliferating inflorescence meristems (pim - with more I2 meristems), veg1 and vegetative2 (both without I2 meristems). Analysis of the differentially expressed genes using Arabidopsis genome databases combined with RT-qPCR expression analysis in pea, allowed the selection of genes expressed in the pea inflorescence apex. In situ hybridization of four of these genes showed that all four genes are expressed in the I2 meristem, proving our approach to identify I2-meristem genes successful. Finally, analysis by VIGS in pea identified one gene, PsDAO1, whose silencing lead to small plants and another gene, PsHUP54, whose silencing leads to plants with very large stubs, meaning that this gene controls activity of the I2 meristem. PsHUP54-VIGS plants also are large and, more importantly, produce large pods with almost double of seeds than the control. Our study shows a new useful strategy to isolate I2-meristem genes and identifies a novel gene, PsHUP54, which seems a promising tool to improve yield in pea and another legumes.

Project description:Expression profilling of 79 BILs and their parents Koshihikari and Habataki were investigated by using the rice 44K-agilent microarray. RNAs were collected from the inflorescence meristem at the secondary panicle branch developmental stage. Fluorescent signals in the array were scanned and feature intensities extracted and measured by the Feature Extraction software (Agilent Technologies). The resulting data were normalized using the Variance-stabilizing normalization (VSN) algorithm (Huber et al., 2002). For determination of expression markers, the normalized data were statistically analyzed using rank product statistics as described by Breitling et al. (2004) with a P-value of 0.05.

Project description:fasciated ear4 (fea4) is a semi-dwarfed mutant with fasciated ears and tassels, and greatly enlarged vegetative and inflorescence meristems. Chromatin Immunoprecipitation-sequencing (ChIP-seq) and expression profiling by RNA-seq suggest that fea4 is required to regulate the auxin response and leaf differentiation programs in the periphery of the meristem, suggesting a new mechanism of meristem size regulation that is spatially and mechanistically distinct from the CLV-WUS model.
