Project description:Preterm birth is multifactorial in origin with several distinct clinical phenotypes of differing etiologies, including idiopathic preterm birth. Preterm birth involves the interaction of genetic, societal and environmental factors such as nutrition, lifestyle and stress that may modulate the length of gestation via the epigenome. DNA methylation is a well-studied epigenetic modification whereby promoter methylation commonly represses gene expression and vice versa. Myometrial tissue was obtained at cesarean section at term with or without labor, preterm without labor, idiopathic preterm labor, and twin gestations with labor. Differences in the myometrial epigenomes were identified at gene promoters, CpG islands, CpG island shores and shelves, gene bodies across the genome between the groups of women with preterm labor of different phenotypes vs. normal term labor. Functional clustering analysis indicated the significantly enriched pathways of hypomethylated genes (permissive) were related to acute inflammatory and acute-phase responses. By contrast, genes that are hypermethylated (repressive) revealed enrichment for contractile fibers and cell. This study provides the first high-resolution DNA methylome of human myometrium with evidence for differences in the methylome that may relate to idiopathic preterm birth via regulation of gene expression. The findings extend previous observations that idiopathic preterm labor is associated with subclinical intrauterine infection and inflammatory pathways and point to targets for further molecular characterization of preterm delivery. Project description:Storage at low temperatures is one of the most used methods to prolong the life of postharvest peaches (Prunus persica (L) Batch.). However, fruit quality is adversely affected by the development of woolliness, a physiological disorder that is apparent when the fruit is ripened after prolonged periods of cold storage and is mainly manifested as loss of juice in the peaches. The aim of this study was to obtain a more detailed cohort of genes that underlie the wolliness in a segregating population with contrasting phenotypes of mealiness after being exposed to cold storage at 4 °C. For this, a transcriptomics approach was applied to fruits from a progeny of individuals accounted for 6% more juicy and woolly 6% over a 2 years. Our results suggest that not only genes related to the maintenance of cell wall architecture may contribute to the development of mealy phenotype. Based on its possible physiological process and differential pattern of expression transcriptomic profiles show that genes related to maintenance (modification I) and membrane fluidity account for the differences between fruits that exhibit contrasting phenotypes of mealiness. These genes may contribute to tolerance to cold during storage. We analyzed a total of 9 woolly fruits (from 3 different trees, 3 fruits from each tree) and 12 juicy fruits (from 4 different trees, 3 fruits from each tree). An RNA pool from 9 woolly fruits was used as reference and was compared to an RNA pool of 3 juicy fruits from each individual tree. Two technical replicates were done for each comparison, thus making in total 8 hybridizations.

Project description:‘Crumbly’ fruit is a developmental disorder in red raspberry (Rubus idaeus) that results in malformed fruit with poor adherence of drupelets to one another. In terms of quality and yield, crumbly fruit has become a serious problem in the raspberry industry resulting in unsaleable fruit and waste. A microarray experiment, using pools of progeny from a segregating mapping population (Glen Moy x Latham) with either 'normal' or 'crumbly' fruit at three different fruit developmental stages ('closed'; 'open'; 'green'), identified several genes that were differentially expressed between the crumbly and non-crumbly phenotypes within three quantitative trait loci (QTL) identified. Analysis of gene function highlighted the importance of processes that compromise ovule fertilization as triggers of the crumbly fruit phenotype.

Project description:The oil palm fruit abnormality, mantled, is a somaclonal variant arising from tissue culture that drastically reduces yield, and has largely halted efforts to clone elite hybrids for breeding and oil production. Widely regarded as epigenetic, mantling had defied explanation, and has become an icon of unsustainability in environmentally sensitive tropical plantation crops. We identified the MANTLED gene using Epigenome Wide Association analysis of genetically identical palms from multiple clonal lineages. Hypomethylation of a LINE retrotransposon related to rice Karma, found in the intron of the homeotic gene DEFICIENS, is common to all mantled clones and is correlated with alternative splicing and loss of small RNA. DNA methylation is regained in spontaneous revertants accounting for non-Medelian inheritance of the Good Karma and Bad Karma epialleles. Thus epigenetic regulation of transposable elements results in somaclonal variation and provides a means to cull mantled nursery palms before committing limiting plantation resources to clonal propagation.
