Project description:We report the application of RNA-seq for molecular profiling of cultured, cortical astrocytes. Our data set is based on about 40 million unique reads per sample in four independent mRNA preparations. Cortical astrocytes are a prototypical cell model for investigating calcium signaling. For analysis of calcium fluxes, we performed direct calcium imaging in the endoplasmic reticulum and in the cytosol. We describe in our study the physiological profile of homeostatic and agonist-induced calcium fluxes. Furthermore, we show how ER calcium release shapes the cytosolic calcium signal. This transcriptome dataset was used to profile the calcium toolkit of astrocytes. The data suggest that a small number of calcium signaling-related proteins mediate calcium homeostasis in astrocytes.

Project description:We report the application of bulk RNA-seq for detection of changes in the mRNA-transcriptome of cultured primary, cortical astrocytes when homeostatic calcium fluxes are modulated. We investigated three conditions: (1) control (2) glial cells treated with thapsigargin, a blocker of the SERCA. This causes the depletion of ER calcium and induces store-operated calcium entry (SOCE). (3) Calcium-free extracellular solution. This causes an acute interruption of homeostatic calcium influx and thereby also causes ER calcium depletion. The aim was to detect immediate changes in the cellular transcriptome. Therefore, we treated the cells for just 60 min with the different conditions. The data show that about 8% (calcium-free condition) or 16% (SERCA blockade) of the whole mRNA transcriptome is changed within one hour, when homeostatic calcium fluxes are affected. Regulated are biological processes associated with cell health, differentiation, metabolism, ER stress responses, gene expression, and many more processes.

Project description:Calcium Toolkit genes expression in the zebrafish brain

Project description:Zebrafish are well suited for in vivo calcium imaging because the transparency of their larvae and the ability to express calcium probes in various cell subtypes. This model organism has been used extensively to study brain development, neuronal function, and network activity. However, only a few studies have investigated calcium homeostasis and signaling in zebrafish neurons, and little is known about the proteins that are involved in these processes. Using bioinformatics analysis and available databases, the present study identified 491 genes of the zebrafish Calcium Toolkit (CaTK). Using RNA-sequencing, we then evaluated the expression of these genes in the adult zebrafish brain and found 380 hits that belonged to the CaTK. Based on quantitative real-time polymerase chain reaction arrays, we estimated the relative mRNA levels in the brain of CaTK genes at two developmental stages. In both 5 dpf larvae and adult zebrafish, the highest relative expression was observed for tmbim4, which encodes a Golgi membrane protein. The present data on CaTK genes will contribute to future applications of zebrafish as a model for in vivo and in vitro studies of Ca2+ signaling.

Project description:Vesicular traffic and membrane contact sites between organelles enable the exchange of proteins, lipids, and metabolites. Recruitment of membrane tethers to contact sites between the endoplasmic reticulum (ER) and the plasma membrane is often triggered by calcium. In contrast, we reveal here a function for calcium in the repression of cholesterol export at membrane contact sites between the ER and the Golgi complex. We show that calcium efflux from ER stores induced by inositol-triphosphate [IP3] accumulation upon loss of the inositol 5-phosphatase INPP5A or sustained receptor signaling triggers the depletion of cholesterol and associated complex glycosphingolipids from the cell surface, resulting in a blockade of clathrin-independent endocytosis (CIE) of bacterial Shiga toxin. This phenotype is caused by the calcium-induced dissociation of oxysterol binding protein (OSBP) from the Golgi complex and from VAP-containing membrane contact sites. Our findings reveal a crucial function for INPP5A-mediated IP3 hydrolysis in the control of lipid exchange at membrane contact sites.

To determine the target of ENH1, we employed thermal proteome profiling in parasites. We treated extracellular parasites with vehicle (DMSO) or ENH1 for 15 minutes at 37°C, under conditions previously determined to induce calcium fluxes in T. gondii.8 Parasites were then heated at 10 different temperatures to induce thermal denaturation. Following lysis and high-speed centrifugation, soluble protein was isolated and analyzed by mass spectrometry to generate thermal stability profiles from each condition across two biological replicates.

Project description:RNAseq analysis of budding yeast respiratory oscillations was performed at high temporal resolution (4 min, 24 samples), covering 2.5 cycles of the short period oscillation of the IFO 0233 strain of budding yeast. This and related systems were previously analyzed by microarrays and RNAseq, but the expression of noncoding transcripts has not been analyzed. The oscillations were recorded by online measurements and the system underwent a multi-generational transient, where periods first gradually decreased (from 0.7 h to 0.6 h), and then a bifurcation of system dynamics occurred. After this bifurcation periods were longer but the oscillation was unstable. The RNAseq samples were taken in the 2.5 cycles before this bifurcation occurred, i.e., the data provides a snapshot of a transient state of the respiratory oscillations.

with the LSODA ODE solver and then with the Gillespie Monte Carlo
method (in Time Course widget). This illustrates that at low
particle numbers, as here, the stochastic simulation and the ODE
approach produce different results (the stochastic approach is
more correct in these circumstances). This file also demonstrates
the use of several different plots to visualize results,
including a histogram.

Abstract:
We present a new model for calcium oscillations based on
experiments in hepatocytes. The model considers feedback
inhibition on the initial agonist receptor complex by calcium
and activated phospholipase C, as well as receptor
type-dependent self-enhanced behavior of the activated G(alpha)
subunit. It is able to show simple periodic oscillations and
periodic bursting, and it is the first model to display chaotic
bursting in response to agonist stimulations. Moreover, our
model offers a possible explanation for the differences in
dynamic behavior observed in response to different agonists in
hepatocytes.
