Project description:Purpose: To understand how SUMOylation of Jra regulates the gut immune response in Drosophila in a Pseudomonas infection model. To answer this, we performed 2 RNA-seq experiments one with knockdown of Jra in the gut and the other with a SUMO-conjugation resistant mutant (SCR) line generated by CRISPR/Cas9 technology. Methods: 50-60 midguts from adult female flies were dissected and total RNA was extracted in trizol. The total RNA was used to generate a cDNA library using Quantseq 3' mRNA kit Fwd. Expereiments done in triplicates Results: Phenotypically, JraRNAi is protective to the host and JraSCR is detrimental to the host during infection. Transcriptional profiling revealed that genes involved in immune response are differentially regulated in JraRNAi and JraSCR. Conclusions: Our study demonstrates the first detailed analysis of gut transcriptomes with varied activity of Jra using an RNAi and an allele that is resistant to SUMO conjugation. Our results show that genes important for a robust immune response are elevated in JraRNAi where as the same genes are dampened in JraSCR. This suggests that SUMO conjugation of Jra is a crucial step for robust immune activation in the gut of Drosophila.

Project description:Genome regulation involves complex and highly regulated protein interactions that are often mediated through post-translational modifications (PTMs). SUMOylation – the covalent attachment of the small ubiquitin-like modifier (SUMO) – is a conserved PTM in eukaryotes that has been implicated in a number of essential processes such as nuclear import, DNA damage repair, transcriptional control, and chromatin organization. In Drosophila, SUMO is essential for viability and its depletion from the female germline causes infertility associated with global loss of heterochromatin, and illicit upregulation of transposons and lineage-inappropriate genes. However, the specific targets of SUMO and its mechanistic role in different cellular pathways are still poorly understood. Here, we developed a proteomics-based strategy to characterize the SUMOylated proteome in Drosophila that allowed us to identify ~1500 SUMO sites in 843 proteins in the fly ovary. A high confidence set of SUMOylated proteins is highly enriched in factors involved in heterochromatin regulation and the piRNA pathway that represses transposons. Furthermore, SUMOylation of several piRNA pathway proteins occurs in a Piwi-dependent manner, indicating a functional implication of this modification in the cellular response to transposon activity. Together, these data highlight the impact of SUMOylation on epigenetic regulation and reveal an unexpectedly broad role of the SUMO pathway in the cellular defense against genomic parasites. Finally, this work provides a valuable resource and a system that can be adapted to the study of SUMOylation in other Drosophila tissues.

SUMOylation regulates chromatin occupancy and target gene expression of GR in a locus-selective manner, but the mechanism of regulation has remained elusive. Here, we identify the protein network around chromatin-bound GR by using selective isolation of chromatin-associated proteins and show that the network is affected by receptor SUMOylation, with several nuclear receptor coregulators and chromatin modifiers preferring interaction with SUMOylation-deficient GR and proteins implicated in transcriptional repression preferring interaction with SUMOylation-competent GR. This difference is reflected in our chromatin binding, chromatin accessibility and gene expression data, showing that the SUMOylation-deficient GR is more potent in binding and opening chromatin at glucocorticoid-regulated enhancers and inducing expression of target loci. Blockage of SUMOylation by a SUMO-activating enzyme inhibitor (ML-792) phenocopied to a large extent the consequences of GR SUMOylation deficiency on chromatin binding and target gene expression. Our results thus show that SUMOylation modulates the specificity of GR by regulating its chromatin protein network and accessibility at GR-bound enhancers. We speculate that many other SUMOylated TFs utilize a similar regulatory mechanism.

ChIP-seq analyses indicated that the SUMOylation modulates the chromatin occupancy of GR on several loci associated with cellular growth in a fashion which parallels with their differential dexamethasone-regulated expression between the two cell lines. Moreover, genome-wide SUMO-2/3 marks, which were generally associated with active chromatin, showed markedly higher overlap with the wtGR cistrome than with the GR3KR cistrome. In sum, our results indicate that the SUMOylation does not simply repress the GR activity, but regulates the activity of the receptor in a target locus selective fashion, playing an important role in controlling the GR activity on genes influencing cell growth.
