Matched healthy and diseased tissues from breast cancer patients were analyzed by quantitative proteomics. By comparing proteomic profiles of fibroadenoma (benign tumors, three patients), DCIS (noninvasive cancer, three patients), and invasive ductal carcinoma (four patients), we identified protein alterations that correlated with breast cancer progression. DNA methylation profile of triple negative breast cancer specific genes (study)

Project description:Purpose Triple negative breast cancer (TNBC) is the most aggressive breast cancer subtype with no targeted treatment available. Our previous study identified 38 TNBC-specific genes with altered expression in tumour samples compared to normal samples. This study aimed to identify whether DNA methylation contributed to these gene expression changes in the same breast cancer cohort. Additionally, we aimed to identify a whole genome methylation profile that contributes to the progression from primary breast tumour to lymph node metastasis. Methods We used the DNA of 23 primary TNBC samples, 12 matched lymph node metastases, and 11 matched normal adjacent tissues to perform 450K Illumina methylation arrays. The results were validated in an independent cohort of 70 primary TNBC samples. Results The gene expression of 16/38 TNBC-specific genes was associated with significantly altered methylation. Furthermore, altered methylation of 18 genes associated with lymph node metastasis was identified and validated in an independent cohort. Additionally, novel methylation changes between primary tumours and lymph node metastases, as well as those associated with survival were identified. Conclusion This study has shown that DNA methylation plays an important role in altered gene expression patterns of TNBC-specific genes and is the first study to perform whole genome DNA methylation analysis that includes matched lymph node metastases in this breast cancer subtype. This novel insight into the progression of TNBC to secondary cancers may provide potential prognostic indicators for this hard-to-treat breast cancer subtype. study cohort

MicroRNA expression profiling of human breast cancer identifies new markers of tumour subtype

Project description:MicroRNAs (miRNAs), a class of short non-coding RNAs, often act post-transcriptionally to inhibit gene expression. We used a bead-based flow cytometric profiling method to obtain miRNA expression data for 93 primary human breast tumours, 21 cell lines and five normal breast samples. Of 309 human miRNAs assayed we identify 133 miRNAs expressed in human breast and breast tumours. We used mRNA expression profiling to classify the breast tumours into Luminal A, Luminal B, Basal-like, HER2+/ER- and Normal-like. A number of miRNAs are differentially expressed between these molecular tumour subtypes and individual miRNAs are associated with clinicopathological factors. Furthermore, we find that miRNAs could classify basal versus luminal tumour subtypes in an independent data set. Label-free proteome analysis of plasma from patients with breast cancer: stage-specific protein expression

Project description:The breast cancer presents one of the most commonly diagnosed types of cancer among women and its mortality rates remain very high probably due to the diagnosis of this disease is hampered by the lack of an accurate detection method. Since that change of protein expression as well modifications in its glycosylation have been frequently reported in cancer development, the aim of this work was study the differential expression as well modifications of glycosylation of proteins from plasma of women with breast cancer at three different stages of disease. A proteomics approach was used that depleted albumin and IgG from plasma followed by glycoprotein enrichment using immobilized Moraceae lectin (frutalin)-affinity chromatography and data-independent label-free mass spectrometric analysis. As result, 57,016 peptides and 4,175 proteins among all samples were identified. From this, forty proteins present in unbound (PI – proteins that not interacted with lectin) and bound (PII – proteins that interacted with lectin) fractions, were differentially expressed. High levels of apolipoprotein A-II were detected here that were elevated significantly in the early and advanced stages of the disease. Apolipoprotein C-III was detected in both fractions, and its level was increased slightly in the PI fraction of patients with early-stage breast cancer and expressed at higher levels in the PII fraction of patients with early and intermediate stages. Clusterin was present at higher levels in both fractions of patients with early and intermediate stages breast cancer. Our findings reveal a correlation between alterations in protein glycosylation, lipid metabolism, and the progression of breast cancer.

Stage-specific, morphological and molecular markers of encystation in Giardia lamblia

Project description:Differentiation into environmentally resistant cysts is required for transmission of the ubiquitous intestinal parasite Giardia lamblia. Encystation in Giardia requires the production, processing and transport of Cyst Wall Proteins (CWPs) in stage induced Golgi-like Encystation Specific Vesicles (ESVs). While progress of this trafficking pathway can be followed by tracking CWPs, there is no recognized system to distinguish stages of this process that takes varied lengths of time to complete depending on the encystation method used. Here we propose a staging system for encysting Giardia based on the morphology of CWP1-stained ESVs. The molecular distinctiveness of ESVs at these stages were demonstrated by following Giardia Rabs through encystation. We previously demonstrated that Giardia’s sole Rho family GTPase, GlRac, associates with ESVs and has a role in regulating CWP1 maturation and secretion. As a proof of principle, we delineated the relationship among GlRac and ESV stages and through proteomic studies identified putative interactors of GlRac that could be used as additional ESV Stage-specific markers. We propose that this staging system provides a common descriptor of ESV maturation regardless of the source of encysting cells and the identified set of molecular markers for different ESV stages will be a powerful tool for characterizing trafficking mutants that impair typical ESV maturation and morphology.
