Project description:TNFα-stimulated gene 6 (TSG-6) is an anti-inflammatory protein. In human epidermis, TSG-6 is secreted in extracellular matrix where it interacts with hyaluronan (HA). However, their functions are not well understood. In this study, immortalized N/TERT keratinocytes were edited by CRISPR/Cas9, used to reconstruct in vitro epidermis (RHE) and stimulated or not with interleukins 4 and 13 for 48h to mimic atopic dermatitis (AD). Two TSG-6-/- clones (respectively TSG-6-/- (a) and TSG-6-/- (b)) harboring major deletions in both alleles were selected and compared to TSG-6+/+ cells. Epidermis reconstructed from TSG-6-/- (a) and TSG-6-/- (b) exhibit normal differentiation process and morphology but show an increased HA leakage in the underlying culture medium of both TSG-6-/- RHE compared to TSG-6+/+ tissues, especially in conditions that mimic AD. While IL-4/13 treatment of RHE induces regulation of genes associated with AD, the absence of TSG-6 don’t seem to show any major transcriptomic regulation.

Dissecting Alzheimer’s disease molecular substrates by proteomics and discovery of novel post-translational modifications (PTMs)

Project description:Protein post-translational modifications (PTMs) serve as diagnostic markers in Alzheimer’s disease. We aimed to discover new PTMs in the context of this disease from MS/MS-based proteomic datasets. Publicly available label-free proteomics data were searched for select PTMs using SEQUEST-HT. Only high-confidence PTMs were analyzed further using bioinformatics analysis. We identified 4,961 unique modified peptides corresponding to 1,856 proteins from datasets pertaining to Alzheimer’s disease. Of these, 52 proteins were known to be involved in Alzheimer’s pathway. Also, 3,164 PTMs are reported to be novel in the context of this disease. Further, protein quantification reveals expression of 13 high-abundant secretary proteins across multiple studies which can be exploited as biomarkers. Identification of novel PTMs from the publicly available proteomic data may provide novel molecular insights in the progression and management of Alzheimer’s disease. Novel high abundant secretory proteins identified can be candidate CSF biomarkers in Alzheimer’s disease.

Cross-species complementation reveals conserved functions for EARLY FLOWERING 3 between monocots and dicots.

Project description:Plant responses to the environment are shaped by the external stimuli and internal signaling pathways. In both the model plant Arabidopsis thaliana and crop species, circadian clock factors have been identified as critical for growth, flowering and circadian rhythms. Outside of A. thaliana, however, little is known about the molecular function of clock genes. Therefore, we sought to compare the function of Brachypodium distachyon and Seteria viridis orthologs of EARLY FLOWERING3, a key clock gene in A. thaliana. To identify both cycling genes and putative ELF3 functional orthologs in S. viridis, a circadian RNA-seq dataset and online query tool (Diel Explorer) was generated as community resource to explore expression profiles of Setaria genes under constant conditions after photo- or thermo-entrainment. The function of ELF3 orthologs from A. thaliana, B. distachyon, and S. viridis were tested for complementation of an elf3 mutation in A. thaliana. Despite comparably low sequence identity versus AtELF3 (< 37%), both monocot orthologs were capable of rescuing hypocotyl elongation, flowering time and arrhythmic clock phenotypes. Molecular analysis using affinity purification and mass spectrometry to compare physical interactions also found that BdELF3 and SvELF3 could be integrated into similar complexes and networks as AtELF3, including forming a composite evening complex. Thus, we find that, despite 180 million years of separation, BdELF3 and SvELF3 can functionally complement loss of ELF3 at the molecular and physiological level.

Changes in bovine Lymphocyte proteome after stimulation with pokeweed mitogen

Project description:A new vaccine against bovine viral diarrhea (BVD) induced unwanted immune reactions with production of alloreactive antibodies in 5–10% of vaccinated cows. Transfer of these antibodies via colostrum caused bovine neonatal pancytopenia (BNP) in calves, with a lethality rate of 90%. The exact immunological mechanisms behind the onset of BNP are not fully understood to date, however, an immune deviant phenotype of immune cells is assumed. To gain deeper insight into disease onset and pathogenesis, we analyzed the lymphocyte (PBL) proteome from alloreactive antibody producers (BNP cows) and non-responders (controls) after stimulation with PWM.

Comparative analysis of the human and mouse placental transcriptome and proteome

Project description:An important question for the use of the mouse as a model for studying human disease is the degree of functional conservation of genetic control pathways from human to mouse. The human and mouse placenta show structural similarities but there have been no systematic attempt to assess their molecular similarities or differences. We built a comprehensive database of protein and microarray data for the highly vascular exchange region micro-dissected from the human and mouse placenta near-term. Abnormalities in this region are associated with two of the most common and serious complications of human pregnancy, maternal preeclampsia (PE) and fetal intrauterine growth restriction (IUGR), each disorder affecting ~5% of all pregnancies. Over 7,000 orthologs were detected with 70% co-expressed and over 80% of genes known to cause placental phenotypes in mouse were co-expressed. These genes form a tight protein-protein interaction network with novel candidate genes likely to be important in placental structure and/or function. The entire data is available as a web-accessible database to guide the informed development of mouse models to study human disease This experiment is now fully represented in NCBI Peptidome database with accession PSE115; http://www.ncbi.nlm.nih.gov/peptidome/search/index.shtml?acc=PSE115 Microdissection of human villous trees and mouse placental labyrinth. Tissues were split for microarray and protein analysis. For protein analysis samples were first fractionated by differential sucrose gradients into mitochrondria, cytosol, microsomes and nuclei. Mitochrondira and neuclei were each extracted by two different methods for soluble and insoluble material. Each subcellular fraction for each tissue was analysed in quintuplet by 9 step 2 dimensional LC/MSMS. This generated a total of 270 mzXML files for each tissue.

RNA-sequencing of human induced pluripotent stem cell-derived intestinal epithelial organoids

Project description:The purpose of this study was to characterise iPSC-derived human intestinal epithelial organoids (iPSCo) by comparing these cultures with primary purified intestinal epithelial cells (IEC). Intestinal epithelial organoid (IEO) cultures were derived from at least three different lines of iPSCs, RNA was extracted and gene expression was profiled using RNA-sequencing. We compared these profiles with datasets we have previously derived from purified IEC from mature terminal ileum (TI) and sigmoid colon (SC) as well as human fetal proximal gut (FPG) and fetal distal gut (FDG).

Project description:Genomic DNA from 192 recq4a recq4b and 192 HEI10 recq4a recq4b Col x Ler F2 individuals was extracted using CTAB and used to generate sequencing libraries as described (Ziolkowski et al, 2017 Genes & Dev). Sequencing data was analysed to identify crossovers as previously reported, using the TIGER pipeline (Rowan et al, 2015 G3 (Bethesda); Yelina et al, 2015 Genes & Dev).

Identifying crossover locations in Arabidopsis thaliana wild-type Col x Ler F2 populations using genotyping by sequencing

Project description:Genomic DNA from 74 wild type Col x Ler F2 individuals was extracted using CTAB and used to generate sequencing libraries as described (Rowan et al; Yelina et al), with the following modifications. DNA was extracted from 3 rosette leaves of 5 week old plants and 150 ng of DNA used as input for each library. DNA shearing was carried out for 20 minutes at 37C with 0.4U of DNA Shearase (Zymo research). The barcoded adapters used for library construction are listed in Rowan et al. Each set of 96 libraries was sequenced on one lane of an Illumina NextSeq500 instrument (300-cycle Mid Output run). Sequencing data were analyzed to identify crossovers as previously reported, using the TIGER pipeline (Rowan et al; Yelina et al).
