The unusual properties of the photosynthetic cytochrome c550 from the red algal lineage evidence additional biological roles

Project description:Cytochrome c550 is an extrinsic component in the luminal side of photosystem II in cyanobacteria, as well as in eukaryotic algae from the red photosynthetic lineage including, among others, diatoms. By using strong and specific protease inhibitors we have confirmed that cytochrome c550 from the diatom Phaeodactylum tricornutum is expressed as a truncated form lacking the last hydrophobic residues at the C-terminal.. Phaeodactylum tricornutum cytochrome c550 seems to be modified at a post-translational level as the gene is appropriately transcribed. In addition, co-immunoprecipitation and mass spectrometry experiments have allowed the identification of novel interactions of Phaeodactylum tricornutum cytochrome c550 with proteins related to the CO2 concentrating mechanism and assimilation located in the chloroplast pyrenoid. Furthermore, immunoelectron microscopy analysis indicates that although cytochrome c550 is mainly located in the thylakoid domain of the chloroplast, it can also be found in the pyrenoid. The results are interpreted in terms of a specific protein modification associated to a higher PSII turnover or to new alternative functions of the heme protein, maybe related to carbon fixation.

PrkA regulates Bacillus subtilis sporulation through a Lon protease activity

Project description:In Bacillus subtilis, sporulation is a sequential and highly regulated process. Phosphorylation events by Histidine or Serine/Threonine kinases are key points in this regulation. PrkA has been proposed to be an essential Serine kinase for the initiation of sporulation but its kinase activity has not been clearly demonstrated so far. Indeed, neither its autophosphorylation nor identification of a B. subtilis phosphorylated substrate was unambiguously established. Bioinformatic homology searches revealed sequence similarities with the AAA+ ATP-dependent Lon protease family. Here, we showed that PrkA is indeed able to hydrolyse the α-casein, an exogenous substrate of Lon proteases, in an ATP-dependent manner. We also showed that this ATP-dependent protease activity is essential for PrkA function in sporulation since mutation in the Walker A motif leads to a sporulation defect. Furthermore, we found that PrkA protease activity is tightly regulated by phosphorylation events involving one of the Ser/Thr kinases of B. subtilis, PrkC, as characterized by mass spectrometry from 3 in vitro independent experiments (1: PrkA+PrkC/2:PrKA-S219E+PrkC/3: PrKA-T217E+PrkC). We finally demonstrated that PrkA regulation of the transcriptional factor σK via the transition phase regulator ScoC is certainly indirect.

Pooled genome-wide analysis to identify novel risk loci for pediatric allergic asthma

Project description:We performed a pooled GWAS and individual genotyping in 269 children with allergic respiratory diseases comparing allergic children with and without asthma. We used a modular approach to identify the most significant loci associated with asthma by combining silhouette statistics and physical distance method with cluster-adapted thresholding. We found 97% concordance between pooled GWAS and individual genotyping, with 36 out of 37 top-scoring SNPs significant at individual genotyping level. The most significant SNP is located inside the coding sequence of C5, an already identified asthma susceptibility gene, while the other loci regulate functions that are relevant to bronchial physiopathology, as immune- or inflammation-mediated mechanisms and airway smooth muscle contraction. Integration with gene expression data (from mouse experimental asthma model taken from GSE6858 and GSE1301) showed that almost half of the putative susceptibility genes are differentially expressed in experimental asthma mouse models. Affymetrix SNP arrays (Mapping 250K NspI and StyI) were performed according to the manufacturer's directions on pooled DNA extracted from peripheral blood samples.The design is a pooled-GWAS. DNA samples were assigned to the Asthma group if displaying symptoms of asthma, alone or associated to other allergic phenotypes, including rhinoconjunctivitis (RC), and assigned to the RC group if displaying rhinitis or rhinoconjunctivits alone or associated to other allergic phenotypes, excluding asthma. Each of the two groups was subdiveded into 4 independent groups of samples, each containing 31-36 individuals. Individual DNA samples were then added to their respective pools in equivalent molar amounts. Each pool was labeled and hybridized independently on three different arrays (3 technical replicates for each pool).

Hexameric VCP/p97 reprograms transcription by organizing enhancers with the ASPSCR1-TFE3 fusion oncoprotein

Project description:Aberrant transcription in alveolar soft part sarcoma (ASPS) is orchestrated by the fusion oncoprotein, ASPSCR1-TFE3, resulting from a gene fusion created by a t(X;17) chromosomal translocation. Proteomic analysis of co-immunoprecipitated ASPSCR1-TFE3 complexes revealed strong enrichment of VCP/p97, an AAA+ ATPase with known segregase function. VCP and ASPSCR1-TFE3 co-distributed across chromatin and were associated with active enhancers, indicated by flanking peaks of H3K27ac that assemble into higher order chromatin structures by HiChIP. Positive and negative genetic experiments with ASPSCR1-TFE3 and VCP demonstrated that they function co-dependently for cancer cell proliferation, colony formation, enhancer activation, chromatin conformation, and transcription. The VCP associating with ASPSCR1-TFE3 was found by native gel and electron microscopy to be assembled into homo-hexamers. Disruption of VCP hexamer assembly or enzymatic function inhibited the transcriptional impact of ASPSCR1-TFE3. Thus, a segregase was found to bind chromatin and assemble into 3-dimensional structures as a co-factor of transcriptional regulation.

Cells were subjected to on of the 6 different treatments: Control sample, RNAi mediated depletion of PPP2R1A, CIP2A, or PME-1, and treatment with 100nM Trametinib for 20 hours for control and PPP2R1A depleted cells. Each condition was performed in triplicates with different siRNA sequences.

Targeted and non-targeted proteomics to characterize the parasite proteins of Echinococcus multilocularis metacestodes

Project description:The larval stage of the cestode Echinococcus multilocularis is the causative agent of alveolar echinococcosis, a lethal disease if untreated. To date, drug treatment options are limited, non-curative and need improvement. In this project we investigated the proteomic composition of in vitro generated metacestodes that are the disease-causing stage of the parasite. We analysed the composition of the vesicle tissue (VT), the vesicle fluid (VF), as well as the changes in the surrounding culture medium (CM). Further we compared the composition of VF ex vivo material from infected mice. Project description:RNA-seq was carried out to compare the transcriptomes of wild-type MG1655 E coli with mutant lacking the prominent RNA chaperone, Hfq, in bacteria that had been exposed to short-term (20min, N-) and long-term (24hr, N-24) nitrogen starvation, and following replenishment of nitrogen to long-term starved bacteria (~2hrs, N-24+2) in Gutnick minimal media. The aim of this was to understand what the regulatory contribution of Hfq was to bacteria experiencing nitrogen starvation.

Whole proteome analysis of mesonephric-derived cancers describes new potential biomarkers

Project description:Mesonephric carcinomas (ME) and Female Adnexal Tumors of probable Wolffian Origin (FATWO) are thought to derive from remnants of the Wolffian/mesonephric ducts – anlages of the male reproductive tract. Mesonephric-like carcinomas (MLC) show identical morphology to ME of the cervix, but occur in the uterus and ovary without convincing mesonephric remnants. ME, MLC and FATWO are challenging to diagnose due to their morphologic similarities to Müllerian tumors, resulting in a lack of evidence-based and tumor-specific treatment regimens. In order to identify potential diagnostic biomarkers, we performed whole proteomic analysis on 9 ME/MLC and 56 endometrial carcinomas (EC). ME and MLC proteomes showed significant overlap with few distinguishing protein markers.

ZapE/Afg1 is Oxa1-dependent regulator of respiratory complexes in trypanosomes

Project description:Abstract ZapE/Afg1 is a component of the inner cell membrane of some eubacteria as well as in the inner mitochondrial membrane of eukaryotes. This protein is involved in FtsZ-dependent division of bacteria and facilitates the degradation of mitochondrion-encoded subunits of respiratory complexes. Furthermore, depletion of ZapE increases resistence to apoptosis, decreases oxidative stress tolerance, and impacts mitochondrial protein homeostasis. It is unclear whether this protein is a multifunctional protein or some observed phenotypes are a secondary consequence of respiratory chain disruption. Here, we have analyzed the functions of ZapE in Trypanosoma brucei, a parasitic protist and also an important model organism. Using a newly developed BioID2 proximity-dependent biotinylation approach, we have identified the inner mitochondrial membrane insertase Oxa1 as a direct interacting partner of ZapE, which is present in two paralogs. RNAi-mediated depletion of both ZapE paralogs affected the function of respiratory complexes I and IV. We propose that it is primarily the interaction of ZapE with Oxa1, which is required for a proper insertion of many inner mitochondrial membrane proteins, that is behind the multifaceted phenotype caused by the ablation of ZapE.
