Global proteomic profile of antibiotic induced persistent Mycobacterial sapmles

ABSTRACT: Global protein alteration in Mycobacterium tuberculosis H37 RV ( Mtb-H37RV) of day 2 (control) and day 16 (persistent) samples (in duplicates) treated with antibiotics 8µg/ml of ciprofloxacin and 0.1 µg/ml of Isoniazid (to mimic persister stage) were accessed using 4 plex iTRAQ label.

Project description:Variant FhlA133 (Q11H, L14V, Y177F, K245R, M288K, and I342F) had eight- fold higher hydrogen production than FhlA wild-type under 30 min of anaerobic incubation in modified-complex 20 mM formate at 37ÂºC. The mechanism by which the FhlA133 mutations increase hydrogen production is by increasing the transcription of all of the genes activated by the native FhlA (FHL complex). Identification of ciprofloxacin helper drug targets by RNA-seq

Project description:The aim of this study was to identify genes that can be targeted by helper drugs to counteract resistance towards ciprofloxacin (CIP). In order to reveal the impact of ciprofloxacin on the transcriptome, differential gene-expression analysis by RNA-seq was performed on the multidrug resistant E. coli strain ST131, treated with a clinically relevant concentration of ciprofloxacin (2 µg/mL).

Microarray data from hUCBMSC to investigate the role of resveratrol in the restoration of monocrotophos induced cellular damages.

Project description:Analysis of human umbilical cord blood mesenchymal stem cell (hUCBMSC) derived neuronal cells exposed with (10 μM) concentration of resveratrol (RV),(50 ng/ml) concentrations of nerve growth factor(NGF) and (10 μM+50 ng/mL) concentrations of RV+NGF , respectively for 30 minutes . hUCBMSC were co-exposed with monocrotophos (MCP) and RV, MCP and NGF, MCP and RV+NGF before cell differentiation and after cell differentiation. Results provide insight into the role of RV in the restoration of MCP-induced cellular damages, thus proving to have a therapeutic potential against organophosphate pesticide-induced neurodegeneration. We used microarrays to detail the global programme of gene expression underlying the neurotoxicity of MCP and neuroprotection of RV on of human cord blood derived mesenchymal stem cells (hCBMSCs). Differential gene expression studies identified the role of RV and NGF in survival, proliferation and neuronal differentiation of hCBMSCs. Microarray analysis also identified distinct classes of up-regulated genes during this process.

Project description:Gene expression of P. aerruginosa changes after short-term exposure to ciprofloxacin at sub-inhibitory concentrations but the effect of long-term exposure which select for the most fitted subpopulations is not known. We used microarrays to investigate the changes in gene expression of P.aeruginosa PAO1 and mutator (Î? mutS) after long-term evolution (94 daily passages) in LB in the presence and absence of ciprofloxacin Three different colonies from the ancestral populations of PAO1 and mutator (Î? mutS) as well as from the evolved populations (day 94) of each of the three lineages (A;B;C) in the presence or absence of ciprofloxacin at a concentration of 0.05 Âµg/ml were used for overnight cultures in LB and total RNA was extracted at OD600nm=1 and hybridized on P. aeruginosa Affymetrix chip.

Effect of long-term exposure of platinum nanopariticles on gene expression of Pseudomonas aeruginosa PAO1

Project description:Previous synthesized Pt NPs were selected to evaluate the influences on bacterial resistance, and a typical pathogenic microbe P. aeruginosa was chosen as model bacteria. After 60-day PtNPs exposure, we found under 12.5 μg/mL of platinum nanoparticles (PtNPs) exposure for ~7200 generations, the IC50 of evolved Pseudomonas aeruginosa PAO1 to imipenem (IPM) and ciprofloxacin (CIP) reduced 77.0% and 87.8%, respectively. Interestingly, long-term of PtNPs exposure arose the bacterial susceptibility on antibiotics. We then performed gene expression profiling analysis using data obtained from RNA-seq.

Gene expression profiles during the development of compensated or decompensated hypertrophy during pressure overload

Project description:We recently introduced a modification of the established monocrotaline (MCT) model for pulmonary hypertension (PH) and subsequent right ventricular (RV) hypertrophy, which allows for the selective induction of either a compensate or decompensated RV hypertrophic phenotype within four weeks after a single subcutaneous MCT injection. Both doses of 30 or 80 mg/kg body weight lead to an intermediate phase of compensated RV hypertrophy (day 14-19), while the former dose leads to a stable compensated phenotype (HYP) and the latter dose progresses towards decompensated ventricular hypertrophy and RV failure (CHF) around day 25-28 (Buermans et. al, Physiological Genomics 2005). This model provides the unique opportunity to characterize the development of either hypertrophic phenotype during the very early stages after imposition of RV pressure overload remodeling, well before phenotypical differences have become apparent. This experiment series describes gene expression profiles, generated by spotted oligonucleotide microarrays, to characterize and compare the expression of ~4800 genes from the RV of HYP, CHF and time matched control rats at 10, 19 and 25 days after injections. RV samples were hybridized against a common reference pool, prepared from total RNA isolated from the interventricular septum wall from animals at day 19 and 25. Transcriptomic and Functional Analyses of Mitochondrial Dysfunction in Pressure Overload-induced Right Ventricular Failure

Project description:Background: In complex congenital heart disease patients such as those with tetralogy of Fallot, the right ventricle (RV) is subject to pressure overload, leading to RV hypertrophy and eventually RV failure. The mechanisms that promote the transition from stable RV hypertrophy to RV failure are unknown. We evaluated the role of mitochondrial bioenergetics in the development of RV failure. Methods: We created a murine model of RV pressure overload by pulmonary artery banding and compared with sham-operated controls. Gene expression by RNA-sequencing, oxidative stress, mitochondrial respiration, dynamics, and structure were assessed in pressure overload-induced RV failure. Results: RV failure was characterized by decreased expression of electron transport chain genes and mitochondrial antioxidant genes (aldehyde dehydrogenase 2 and superoxide dismutase 2) and increased expression of oxidant stress markers (heme oxygenase, 4-hydroxynonenal). The activities of all electron transport chain complexes decreased with RV hypertrophy and further with RV failure (oxidative phosphorylation: sham 552.3±43.07 vs. RV hypertrophy 334.3±30.65 vs. RV failure 165.4±36.72 pmol/(sec*ml), p<0.0001). Mitochondrial fission protein DRP1 did not change, while MFF decreased and fusion protein OPA1 decreased. In contrast, transcription of electron transport chain genes increased in the left ventricle of RV failure. Conclusion: Pressure overload-induced RV failure is characterized by decreased transcription and activity of electron transport chain complexes and increased oxidative stress which are associated with decreased energy generation. An improved understanding of the complex processes of energy generation could aid in developing novel therapies to mitigate mitochondrial dysfunction and delay the onset of RV failure.

Project description:To investigate the effect of pressure overload (PO) during postnatal right ventricular (RV) development, we established the RV PO model by conducting pulmonary artery banding (PAB) surgery on neonatal Sprague-Dawley (SD) rats. We then performed gene expression and chromatin openness profiling analysis using data obtained from RNA-seq and ATAC-seq of RV free walls from PO and sham-operated rats at postnatal day 21 (P21).
