Effect of hydrogen peroxide on Echinococcus granulosus protoescoleces proteome

ABSTRACT: We collected protoescoleces (PSCs) from individual bovine cysts. Then we incubated 20 uL of PSCs in RPMI medium supplemented with 10% fetal bovine serum with 2.5 mM hydrogen peroxide (treated) or without hydrogen peroxide (Control) for 2 h at 37 °C. After that we collected PSCs by sedimentatios in 1.5 mL tube and washed 4 times with PBS at 37°C.

Cellular heterogeneity of the developing worker honey bee (Apis mellifera) pupa: a single cell transcriptomics analysis

Project description:It is estimated that animals pollinate 87.5% of flowering plants worldwide and that managed honey bees (Apis mellifera) account for 30-50% of this ecosystem service to agriculture. In addition to their important role as pollinators, honey bees are well-established insect models for studying learning and memory, behaviour, caste differentiation, epigenetic mechanisms, olfactory biology, sex determination and eusociality. Despite their importance to agriculture, knowledge of honey bee biology lags behind many other livestock species. In this study we have used scRNA-Seq to map cell types to different developmental stages of the worker honey bee (prepupa at day 11 and pupa at day 15), and sought to determine their gene signatures and thereby provide potential functional annotations for as yet poorly characterized genes. To identify cell type populations we examined the cell-to-cell network based on the similarity of the single-cells’ transcriptomic profiles. Grouping similar cells together we identified 63 different cell clusters of which 15 clusters were identifiable at both stages. To determine genes associated with specific cell populations or with a particular biological process involved in honey bee development, we used gene co-expression analysis. We combined this analysis with literature mining, the honey bee protein atlas and Gene Ontology analysis to determine cell cluster identity. Of the cell clusters identified, 9 were related to the nervous system, 7 to the fat body, 14 to the cuticle, 5 to muscle, 4 to compound eye, 2 to midgut, 2 to hemocytes and 1 to malpighian tubule/pericardial nephrocyte. To our knowledge, this is the first whole single cell atlas of honey bees at any stage of development and demonstrates the potential for further work to investigate their biology of at the cellular level.

PubmedID:14953444 Summary: An electric analog computer has been constructed for a study of the kinetics of catalase action. This computer gives results for the formation and disappearance of the catalase-hydrogen peroxide complex that are in good agreement with the experimental data. The computer study verifies an approximate method for the computation of the velocity constant for the combination of hydrogen peroxide and catalase and justifies the simple formula used previously to compute the velocity constant for the reaction of the catalase-hydrogen peroxide complex with donor molecules. Finally, the computer data show that the binding of peroxide to catalase is a practically irreversible reaction. The reaction of the enzyme-substrate complex, p, with the electron donor, a, is bimolecular, although in the article, as a is assumed to be constant, it is modelled using an apparent rate constant consisting of the product of the rate constant, k4, and the concentration of a. In this implementation, the concentration of a is set to 1 and the value of k4 just adapted so that the product equals the values given for k4*a in the article. The specific parameter values are taken from Fig 3. The graphs do not exactly match those in the paper, this may be due to the different simulators used.

Mutant gshF peroxide treatment

Project description:The goal of this study is to characterize a gshF::cam L. plantarum strain NZ7608. From phenotype characterization we have observed that the gene gshF plays a role in hydrogen peroxide resistance in L. plantarum and therefore we wanted to analyze the global transcriptome response of strain NZ7608 towards peroxide and compared this to wild type response. In this experiment we compared two L. plantarum strains: WCFS1 (wild type) and NZ7618 (gshF::cam). Both strains were grown -in duplo- on CDM containing 0.5% glucose at 37 degrees celsius. When cell density reached OD600=1.0 a hydrogen peroxide stress was given to the cultures to a final concentration of 10mM. Samples were taken at times (0 10 and 30 minutes) upon hydrogen peroxide. Hypoxis hemerocallidea (Afrtican potato) corm, leaf and flower transcriptomics and proteomics

Project description:The corm of Hypoxis hemerocallidea, commonly known as the African potato, is used in traditional medicine to treat several medical conditions, such as urinary infections, benign prostate hyperplasia, inflammatory conditions and testicular tumours amongst others. The metabolites of H. hemerocallidea have been identified in several studies. More recently, the terpenoids of the plant have been identified. However, the biochemical pathways and the enzymes involved in the production of metabolites have not been characterised. In this study, total RNA extracted from the corm, leaf and flower tissues of H. hemerocallidea was sequenced on the Illumina HiSeq 2500 platform. A total of 143,549 transcripts were assembled de novo using Trinity and 107,131 transcripts were functionally annotated between the nr, GO, COG, KEGG and SWISS-PROT databases. Additionally, the proteome of the three tissues was sequenced using LC-MS/MS, revealing aspects of secondary metabolism and serving as data validation for the transcriptome. Functional annotation led to the identification of numerous terpene synthases such as nerolidol synthase, germacrene D synthase and cycloartenol synthase amongst others. Transcripts were also annotated to encode for the terpene phytoalexin momilactone A synthase. Differential expression analysis using edgeR identified 946 transcripts differentially expressed between the three tissues and revealed that the leaf upregulates linalool synthase compared to the corm and the flower tissues. The transcriptome as well as the proteome of Hypoxis hemerocallidea presented here provide a foundation for future research.

Establishment of Bovine Induced Pluripotent Stem Cells

Project description:Pluripotent stem cells (PSCs) have been successfully developed in many species. However, generating bovine induced pluripotent stem cells (biPSCs) has been challenging. Here we report the generation of biPSCs by overexpression of lysine-specific demethylase 4A (KDM4A) and repro-gramming factors OCT4, SOX2, KLF4, cMYC, LIN28, and NANOG (KdOSKMLN). These biPSCs exhibited silenced transgene expression at passage 10, and had prolonged self-renewal capacity for over 70 passages. The biPSCs have flat, primed-like PSC colony morphology in combined me-dia of knockout serum replacement (KSR) and mTeSR, but switched to dome-shaped, naïve-like PSC colony morphology in mTeSR medium and 2i/LIF with single cell colonization capacity. These cells have comparable proliferation rate to the reported primed- or naïve-state human PSCs, with three-germ layer differentiation capacity and normal karyotype. Transcriptome analysis revealed a high similarity of biPSCs to reported bovine embryonic stem cells (ESCs) and embryos. The naïve-like biPSCs can be incorporated into mouse embryos, with the extended capacity of in-tegration into extra-embryonic tissues. Finally, 24.6% cloning efficiency could be achieved in nu-clear transfer (NT) experiment using late passage biPSCs as nuclear donors. Our report represents a significant advance in the establishment of bovine PSCs.

Separated Pancreatic stellate cells (PSCs) by functional separation using modified Matrigel invasion assay

Project description:We separated PSCs by functional separation using moidfied Matrigel invasion assay our previously reported (Fujiwara, PLoS One, 2012). In this culture system, we evaluated two primary cultures of human PSCs. PSCs in the upper chambers were incubated for 72 hours in culture with SUIT-2 pancreatic cancer cells in the lower chambers, or as controls without pancreatic cancer cells in the lower chambers, and were collected from the top and bottom sides of the upper chambers separately. The top side-derived PSCs were cells that did not migrate toward the cancer cells, and the bottom side-derived PSCs were cells that migrated toward the pancreatic cancer cells. We then performed a DNA microarray analysis using these cells. The quality of the RNA samples was evaluated using Experion™ Automated Electrophoresis Station (Bio-Rad Laboratories, Hercules, CA). We used a HumanHT-12v4 Expression BeadChip (Illumina, San Diego, CA) for these analyses. The data were analyzed using Bead Studio software version 3.2.3 (Illumina).
