Purification of endogenously FLAG-HA-tagged KAT6B from E14 ESCs

ABSTRACT: An N-terminal FLAG-HA tag was introduced into the endogenous Kat6b locus by CRISPR genome editing and purified by FLAG affinity purification using anti-FLAG agarose beads.

Identification of AF9-associated proteins by IP and mass spectrometry

Project description:To assess whether these proteins directly interact with each other in cells, we performed large-scale co-immunoprecipitation (co-IP) experiments using nuclear extract of HEL cells and the AF9 antibody against the N-terminus of AF9, and analyzed immunoprecipitated proteins by mass spectrometry. We identified the common subunits of the COMPASS-like complexes.

Identity of root peridermis cells undergoing suberization in Arabidopsis

Project description:In order to unravel the molecular processes involved in the nature of the root peridermis tissue, as well as in the suberin biosynthesis pathways occurring in this tissue, we have made use of Translating Ribosome Affinity Purification (TRAP) followed by RNA sequencing (TRAP-SEQ) on two marker lines; pUBQ10::BLRP-FLAG-GFP-RPL18 and pGPAT5::BLRP-FLAG-GFP-RPL18 line, after dissection of a zone of the root comprised between the root-hypocotyl junction and the first lateral root, allowing the respective selection of RNAs originating from all cells of the root segment, or only from those peridermis cells expressing the GPAT5 marker and therefore undergoing suberization.

Project description:Sexual reproduction of Toxoplasma gondii, which is restricted to the small intestine of felids, is sparsely documented in studies involving domestic cats, which also raises ethical concerns. Chromatin modifiers dictate the developmental fate of the parasite during its multistage life cycle, but their targeting to stage-specific cistromes is poorly described. AP2XII-1 and AP2XI-2, two transcription factors expressed in tachyzoites, a stage that causes acute toxoplasmosis, silence genes specific to merozoites, a developmental stage critical for sexual commitment and transmission to the next host, including humans. Their conditional and simultaneous depletion leads to a drastic change in the transcriptional program, promoting a complete transition from tachyzoites to merozoites. AP2XI-2 and AP2XII-1 likely synergize to suppress gene expression in tachyzoites, but their modus operandi is still enigmatic. We therefore characterized their interactomes.

Next-generation sequencing for the fat mass and obesity-associated protein (FTO) binding mRNA

Project description:Purpose: The goals of this study are to investigate the mRNAs that bind to the FTO protein in the white fat tissue from mice. Methods: 1. White fat from CAG promoter driven transgenic Flag-tagged FTO mice were extracted with RNA protected. 2. Flag-FTO proteins were immunoprecipitated with control IP using IgG. 3. The immunoprecipitated RNAs were deep sequenced and analyzed. Results: We focused on the mRNAs which have functions related to lipid metabolism and homeostasis. Immunoprecipitated RNAs profiles from Flag-FTO IP and IgG IP were generated by deep sequencing.

Mass spectrometry-based characterization of Toxoplasma gondii MORC interactome

Project description:T. gondii has a complex life cycle typified by an asexual development taking place in vertebrate, and a sexual reproduction which occurs exclusively in felids and thereby is less studied. The developmental transitions rely on changes in gene expression patterns, and recent studies have assigned roles for chromatin shapers, including histone modifications, in establishing specific epigenetic programs for each given stage. Here, we identified T. gondii microrchidia (MORC) protein as an upstream transcriptional repressor of sexual commitment. We performed affinity purification coupled to tandem mass spectrometry analyses to identify its binding partners.

MS-based proteomic characterization of Toxoplasma gondii GRA28-associated complexes

Project description:The obligate intracellular protozoan Toxoplasma gondii exploits the trafficking of mononuclear phagocytes for systemic dissemination. We report that, upon T. gondii infection, macrophages initiate expression of transcription factors normally attributed to DCs, upregulate the expression of Ccr7 with a chemotactic response, and perform systemic migration when adoptively transferred into mice. We identify the parasite effector GRA28, which is secreted into the host cell nuclei, as driving the chemotactic migratory activation of parasitized macrophages. To gain insight about the molecular role played by GRA28 in this phenomenon, we characterized its interactome.

Project description:Affinity purification coupled with mass spectrometry (AP-MS) and proximity-dependent biotinylation identification (BioID) methods are powerful tools to define the interactome for a specific protein bait. Whereas AP-MS results in the identification of proteins that are in a stable complex, BioID labels and identifies proteins that are in close proximity to the bait, resulting in overlapping yet distinct protein identifications. In order to comprehensively characterize the IBTK interactome networks in cells, we developed a tag workflow which allows for both AP-MS and BioID analysis with a single construct, pcDNA5/FRT vector containing FLAG-BirA-IBTK.

HDAC3 preferentially binds to RUNX1 in t(8;21) AML cells and collaborates with RUNX1 to repress AML1-ETO-mediated transcriptional activation

Project description:Human histone deacetylase 3 (HDAC3) plays an important role in gene transcription in diseased human cells, such as leukemia. The t(8;21) chromosomal translocation is one of the most commonly observed genetic abnormalities associated with acute myeloid leukemia. This translocation generates the AML1-ETO fusion protein between the wild-type RUNX1 transcription factor and wild-type ETO transcriptional corepressor. To better understand the role of HDAC3 in t(8;21) leukemogenesis, the human HDAC3-containing complexes were isolated from stably-transfected HeLa cells by using anti-FLAG immunoprecipitation. The resulting complexes were resolved in SDS-PAGE. The components of the complexes were identified using LC-MS/MS. We report here that the human RUNX1 transcription is a component of the HDAC3 complexes. We demonstrate that HDAC3 and RUNX1 collaboratively repress AML1-ETO-mediated transcription. These results reveal new insight into how AML1-ETO, RUNX1, and HDAC3 crosstalk to deregulate gene transcription in t(8;21) leukemia cells.
