Chemoproteomics of an NSD2-PWWP1 Chemical Probe

ABSTRACT: Here we use competitive chemoproteomics pulldowns followed by label-free quantitative LC-MS/MS to assess target engagement and selectivity profiles of UNC6934 and UNC7145, a chemical probe targeting the PWWP1 domain of NSD2 and its negative control counterpart, respectively. To this end, we used a biotinylated probe derivative (UNC7096) for streptavidin pulldowns from KMS-11 multiple myeloma cell lysates, including in the context of UNC7145 or UNC6934 competition.

Pulldown of P180/RRBP1 interacting protein

Project description:P180/RRBP1 is an integral ER-resident protein known to be involved in mRNA binding and translation at the ER. We found that P180/RBBP1 is enriched in neuronal axons. To acquire more knowledge about its interactome and confirmation that P180/RRBP1 is interacting with ribosomes, we performed an unbiased screen of P180 interacting proteins by performing streptavidin pulldowns with GFP-biotin (GFPbio/AviTag)-tagged P180 and subsequent mass spectrometry analysis using HEK293T lysates and adult rat brain extracts. Co-transfection with a BirA construct ensures biotinylation ofP180 and allows subsequent streptavidin pulldown. A GFP-biotin/AviTag only construct was used as control conditionfor specificity.

Quantitative proteomic analysis of proteins bound to rs452384-T or rs452384-C

Project description:This project focuses on the functional characterization of a risk variant (SNP) implicated in the predisposition to uveal melanoma, rs452384. We sought to determine whether some nuclear factors could bind with allele-specificity a DNA sequence centered around rs452384 to regulate gene expression. We sought to identify by quantitative mass spectrometry the nuclear proteins bound to double-stranded DNA probes with identical DNA sequences except for rs452384-C or T alleles in the center of the probe. The goal was to quantify the binding of transcription factors to the DNA probes, and to select those enriched (or specific) to the C or T allele of rs452384. To identify proteins specifically bound to rs452384, we compared binding partners to those obtained with a negative control probe known not to recognize any transcription factor.

TNP1 and TNP2 mRNA binding proteins from mouse testes

Project description:We hypothesized that specific proteins associate with Tnp mRNAs to suppress or stimulate their translation. We took a proteomics approach and developed a method to isolate endogenous mRNA species and their associated proteins. We employed biotinylated DNA oligonucleotides and avidin resin to capture endogenous Tnp mRNAs and associated molecules from testis extract, and we specifically eluted the complexes with non-biotinylated oligonucleotides. We then used mass spectrometry to identify proteins that were associated with the Tnp1 and Tnp2 mRNAs but not Actin mRNAs. We hypothesize that the proteins that are specifically enriched by Tnp1 and Tnp2 mRNA pulldowns relative to Actin mRNA pulldown may function to regulate these transcripts.

A chemoproteomic platform for selective deubiquitinase inhibitor discovery

Project description:Here we describe our work on the development of an ABPP screening platform for cysteine reactive covalent fragments against deubiquitinating enzymes (DUBs) on 96 well plate format. Within this targeted workflow, we profile cysteine reactive fragments by competition with biotinylated ubiquitin probe in cell lysates and employ label free data independent acquisition (DIA) MS method. The platform was used to screen a library of 138 Cys-reactive covalent fragments against DUBome in HEK293T cell lysate, identifying functionally relevant hit fragments for numerous DUBs and demonstrating the utility of the approach in expanding the liganded proteome.

Expression analysis of the effect of protoplasting and sorting in roots exposed to low pH

Project description:To estimate the effect of protoplasting and sorting on low pH-regulated gene expression, we generated expression profiles for whole roots treated with low pH for 24 hours and whole roots that had been protoplasted and FACS sorted after 24 hours of exposure to low pH. Stress responses in plants are tightly coordinated with developmental processes, but the interaction between these pathways is poorly understood. Here we use genome-wide assays at high spatial and temporal resolution to understand the processes that lnk development and stress in the Arabidopsis root. Our meta-analysis finds little evidence for a universal stress response. Common stress responses appear to exists and, analagous to animal systems, many of them show cell-type specificity, suggesting a convergent evolutionary theme in multicellular organisms. Common stress responses may be mediated by cell identity regulators, as mutations in these genes resulted in altered responses to stress. Our results reveal surprising linkages between stress and development at cellular resolution, and show the power of multiple genome-wide datasets to elucidate biological processes. 3 replicates of protoplasted, FACS sorted whole roots exposed to low pH and 2 replicates of whole roots exposed to low pH
