IP of endogenous SUMO2/3 in HEK293 cells

ABSTRACT: Aim of the experiments was to identify endogenously SUMO2/3 modified proteins in HEK293 cells. Cells were treated with dexamethasone (dex) or vehicle (etoh) and with heatshock (+43C, HS) or normal growth temperature (+37C, non-HS). Cells were induced with tetracycline to express BirA*-GR (glucocorticoid receptor) to express GR at sufficient levels to assess effect of GR activation on protein SUMOylation.

Proteoglycan profiling of human, rat and mouse insulin-secreting cells

Project description:Proteoglycans (PGs) are proteins with glycosaminoglycan (GAG) chains, such as chondroitin sulfate (CS) or heparan sulfate (HS), attached to serine residues. We have earlier shown that prohormones can carry CS, thus, constituting a novel class of PGs. The mapping of GAG modifications of proteins in endocrine cells may thus assist us in delineating possible roles of PGs in endocrine cellular physiology. With this aim, we applied a glycoproteomic approach to identify PGs, their GAG chains and their attachment sites in insulin-secreting cells. Glycopeptides carrying GAG chains were enriched from human pancreatic islets, rat (INS-1 832/13) and mouse (MIN6, NIT-1) insulinoma cell lines by ion exchange chromatography, depolymerized with GAG lyases, and analyzed by nanoflow liquid chromatography-tandem mass spectrometry (nLC-MS/MS). We identified CS modifications of chromogranin-A, islet amyloid polypeptide, secretogranin 1 and secretogranin 2, immunoglobulin superfamily member 10, and protein AMBP. Additionally, we identified two HS-modified prohormones (chromogranin-A and secretogranin-1), which was surprising, as prohormones are not typically regarded as HSPGs. For chromogranin-A, the glycosylation site carried either CS or HS, making it a so-called hybrid site. Additional HS sites were found on syndecan-1, syndecan-4, nerurexin-2, protein NDNF, and testican-1. These results demonstrate that several prohormones, and other constituents of the insulin-secreting cells are PGs. Cell-targeted mapping of the GAG glycoproteome forms an important basis for better understanding of endocrine cellular physiology, and the novel CS and HS sites presented here provide important knowledge for future studies.

Expression data from the brain of Mus musculus upon intrastriatal administration of baculoviral vectors

Project description:Recombinant insect baculoviral vectors (BV) efficiently transduce several types of cells in the brain and can possibly be used for gene therapy for brain disorders. To verify the suitability of using these viral vectors to develop gene therapy strategies in the brain, and to evaluate our method of virus purification, we evaluated immune reactions upon acute administration of BV that were purified by ion-exchange membrane chromatography with high-speed centrifugation or high-speed centrifugation alone into the mouse brain using microarray global gene expression profiling. Adult male mice (Mus musculus) were administered with baculoviral vectors purified by membrane chromatography with high-speed centrifugation (MC+HS) or baculoviral vectors purified by high-speed centrifugation (HS) alone into the brain. We sought to compare the gene expression changes in the brain triggered by MC+HS-purified and HS-purified baculoviral vectors.

Proteome / pYome of LYN deficient HS-5 stroma cells

Project description:LYN kinase is a tyrosine kinase, that regulates cellular homeostasis in a context specific manner. Our group could show, that its expression in the leukemic microenvironment of chronic lymphocytic leukemia contributes to disease progression (Nguyen PH et al.; Cancer Cell; 2016). To analyze the effect of LYN kinase on the leukemia supportive phenotype of the bone marrow stromal cell line HS-5, we generated single cell clones of LYN deficient cells. These cells were analyzed in a Multi-Omic approach, including quantitative, label-free proteomic analysis of the Proteome / SILAC labelled analysis of the tyrosine phosphoproteome.

Protein interactors of 3-O sulfated heparan sulfates in human MCI and age-matched control cerebrospinal fluid

Project description:Heparan (HS) proteoglycans (HSPGs) are common on the cell surface and mediate many physiological processes. Binding of HSPG ligands is determined by the sulfation code on the heparan sulfate chain and the HS chain can be N-/2-O/6-O- or 3-O-sulfated, generating a heterogenous sulfation pattern. 3-O sulfated HS (3S-HS) have been reported to play a role in several pathological processes such as the coagulation system, viral pathogenesis, or in the binding and internalization of tau in Alzheimer’s disease. Few 3S-HS-specific interactors are known and the role of 3S-HS in health and disease is limited, especially in the central nervous system. Using human CSF as a surrogate for the extracellular compartment of the CNS, we determined the interactome of synthetic heparan sulfate oligosaccharides with defined sulfation patterns. These AE-MS studies significantly expand the proteins that can interact with HS and for which 3O sulfation is required. LRP1 was found as a novel 3S-HS interactor, requiring GlcA-GlcNS6S3S for binding, similar to ATIII. Both interactions were validated via Western blot. Our dataset brings forward new HS and 3S-HS ligands which can be pertinent to unravel molecular mechanisms dependent on 3S-HS in (patho)physiological conditions.

Human melanoma cell lines secretome analysis

Project description:The imbalance of cellular homeostasis during oncogenesis together with the high heterogeneity of tumor-associated stromal cells have a marked effect on the repertoire of the proteins secreted by malignant cells (the secretome). Hence, the study of tumoral secretomes provides insights for understanding the cross-talk between cells within the tumor microenvironment as well as the key effectors for the establishment of the pre-metastatic niche in distant tumor sites. In this context, we performed a proteomic analysis of the secretomes derived from four cell lines: (i) a paired set of fibroblasts - Hs 895. T, a cell line obtained from a lung node metastatic site from a patient who had melanoma and Hs 895.Sk, a skin fibroblast cell line (derived from the same patient); (ii) two malignant metastatic melanoma cell lines - A375, a malignant melanoma cell line from primary source and SH-4, a cell line derived from pleural effusion of a patient with metastatic melanoma. Clustering of expression profiles together with functional enrichment revealed patterns that mirrored each cell type (skin fibroblasts, cancer-associated fibroblasts and metastatic cells). These patterns might be the result of cell-specific protein expression programs and may serve as basis for further proteomic analysis of melanoma cell lines secretomes.

Searching for the fusion transcripts created during proteotoxic stress

Project description:To verify the hypothesis that proteotoxic stress induces the formation of fusion transcripts in non-cancerous and cancerous cells derived from breast epithelium, we exposed the cells to heat shock (HS, 1h at 43 degrees). We selected MCF10A non-tumorigenic breast epithelial cells (isolated from the mammary gland with fibrocystic disease) and MCF7 breast adenocarcinoma cells (estrogen receptor-positive, ER+). Global transcriptome analysis was performed in untreated cells and at 2h and 4h after HS. The TimeLapse-Seq method was used, which allows for obtaining information about newly produced RNA in relation to total RNA in one sequencing reaction [1]. To metabolically label the newly produced RNA, 4-thiouridine (4sU, a thymidine analog) was added to the medium for the duration of the experiment. To convert 4sU to cytidine analogs (providing U-to-C mutations that enable tagging of new transcripts when sequenced), samples were treated with 2,2,2-trifluoroethylamine (TFEA) and sodium periodate (NaIO4) as described in [1]. All libraries were sequenced on the Illumina NovaSeq6000 platform, in 2x150 mode, with a coverage of 200M reads/sample. Obtained data were subjected to the standard RNA-seq data analysis procedure, including the additional steps required for TimeLapse-Seq, described in [1]. Characterization of human aging and Parkinson’s disease pre-frontal cortex by multi-omics: a glycomics, proteomics study.

Project description:This study identifies the age and PD related changes in glycans (HS and CS disaccharides) and proteomics in human aging and Parkinson’s disease. We analyzed the prefrontal cortex for changes in HS, CS and proteomic signatures in young versus aged as well as aged and PD in two cohorts. These studies provide insight into age- and PD changes in glycans and proteomics. We assess changes with PD and observe for pathways that may correlate with transcriptomics. We also observe in aging related proteomic changes and transcriptomics for changes in common with PD that may describe risk of disease.

Glycomic and Proteomic changes in aging brain nigrostriatal pathway

Project description:This study identifies the age related changes in glycan receptors of heparan sulfate (HS) proteoglycan (receptor for rAAV2), and/or N-glycans with terminal galactose (receptor for rAAV9) and proteomics for receptors and co-receptors of adeno-associated virus in the nigro-striatal region of the brain. We analyzed the striatum and substantia nigra for changes in HS, N-glycans and proteomic signatures in young versus aged rat brain nigro-striatum from histological sections. These studies provide insight into age- and brain region-specific changes in glycan receptors and proteomics that will inform design of improved viral vectors for Parkinson’s disease gene therapy.
