Human cancer cell MCF-7 IP-PTEN MS

ABSTRACT: The MCF-7 cells were lysed using RIPA lysis buffer with a high salinity content to break out non-covalent binding of proteins. Then IP under partially denaturing conditions was performed and demonstrated that anti-PTEN precipitates were detected as smear bands, then mass spectrometry analysis of the smear bands was performed.

PTEN tumor suppressor opposes the PI3K/Akt signaling pathway in the cytoplasm and maintains chromosomal integrity in the nucleus. Nucleus-cytoplasm shuttling of PTEN is regulated by ubiquitylation, SUMOylation and phosphorylation, and nuclear PTEN has been proposed to exhibit tumor-suppressive functions. Selective mRNA sequestration by OLIGOURIDYLATE BINDING PROTEIN 1 contributes to translational control during hypoxia in Arabidopsis

Project description:Low oxygen stress dynamically regulates the translation of cellular mRNAs as a means of energy conservation in seedlings of Arabidopsis thaliana. Most of the highly hypoxia-induced mRNAs are recruited to polysomes and actively translated, whereas other cellular mRNAs become translationally inactive and are either targeted for stabilization or degradation. Here we identify the involvement of OLIGOURIDYLATE BINDING PROTEIN 1 (UBP1), a triple RNA Recognition Motif protein, in dynamic and reversible aggregation of translationally repressed mRNAs during hypoxia. Mutation or downregulation of UBP1C interferes with seedling establishment and reduces survival of low oxygen stress. By use of messenger ribonucleoprotein immunopurification, we show that UBP1C constitutively binds a subpopulation of mRNAs characterized by U-rich 3M-bM-^@M-^Y-untranslated regions under normoxic conditions. During hypoxia, UBP1C association with non-U-rich mRNAs is enhanced concomitant with its aggregation into microscopically visible cytoplasmic foci, referred to as UBP1 stress granules (SGs). This UBP1C-mRNA association occurs as global levels of protein synthesis decline. Upon reoxygenation, rapid UBP1 SG disaggregation coincides with the return of the stabilized mRNAs to polysomes. The mRNAs that are highly induced and translated during hypoxia largely circumvent UBP1C sequestration. Thus, UBP1 is established as a component of dynamically assembled cytoplasmic mRNPs that sequester mRNAs that are poorly translated during a transient low energy stress. Immunoprecipated RNA associated with Arabidopsis UBP1C (IP) was compared with total cellular RNA from light (L), mock dark (D), 2 h hypoxia, and 2 h hypoxia + 20 min reoxygenation treated samples with duplicate hybridizations to the Affymetrix ATH1 Genechip array.

Arabidopsis AGO3 predominantly recruits 24-nucleotide small RNAs to regulate epigenetic silencing [miRNA-seq]

Project description:AGO3 predominantly bound 24-nt sRNAs with 5â?? terminal adenine. The spectrum of AGO3-associated sRNAs was different from those bound to AGO2. By contrast, approximately 30% of AGO3-bound 24-nt sRNAs overlapped with those bound to AGO4 and over 60% of AGO3-associated 24-nt sRNA enriched loci were identical to those of AGO4. In addition, expression of AGO3 driven by AGO4 native promoter partially complemented AGO4 function and rescued DNA methylation defect in ago4-1 background. Nuclear PTEN safeguards pre-mRNA splicing to link Golgi apparatus for its tumor suppressive role

Project description:Dysregulation of pre-mRNA alternative splicing (AS) is closely associated with cancers. However, the relationships between the AS and classic oncogenes/tumor suppressors are largely unknown. Here we show that the deletion of tumor suppressor PTEN alters pre-mRNA splicing in its phosphatase-independent manner, and identify262 PTEN-regulated AS events in 293T cells by RNA sequencing, which are associated with significant worse outcome of cancer patients. Based on these findings, we report that nuclear PTEN interacts with the splicing machinery, spliceosome, to regulate its assembly and pre-mRNA splicing. Especially, the exon-2b exclusion of GOLGA2 contributes to PTEN knockdown-induced tumorigenesis by promoting dramatic Golgi extension and secretion, and PTEN depletion significantly sensitizes cancer cells to secretion inhibitors, Brefeldin A and Golgicide A. Given that many cancers lack PTEN expression, our results suggest that Golgi secretion inhibitors alone or in combination with PI3K/Akt kinase inhibitors may be therapeutically useful for PTEN-deficient cancers.

Genome wide STAT3 binding analysis of primary human hepatocytes-derived organoids [ChIP-seq]

Project description:To analyze the primary STAT3 binding sites induced by OSM, chromatin immunoprecipitation sequencing (ChIP-seq) was performed using an anti-human STAT3 antibody. HHOs were cultured in EM for 1 week and cultured EM (-OSM) for 24 hrs to deplete OSM before OSM induction, and then incubated with EM(+OSM) for 0.5 hr. HHOs at 0h and 0.5h after OSM induction were subjected to ChIP-seq analysis using ChIPmentation methodology with minor adaptations [Schmidl et al. PMID: 26280331]. Briefly, organoids were dissociated into single cells and fixed for 10 min, and then quenched by glycine. The lysed and sonicated chromatin was transferred to a new tube. The chromatin was reacted with the anti-STAT3 antibody (Cell Signaling Technology: Stat3 (D3Z2G) Rabbit mAb #12640) on a rotator overnight at 4°C. Washed and blocked Dynabeads Protein A/Protein G magnetic beads in RIPA-LS supplemented with 0.1% BSA were added to the lysates and incubated for 2 hr on a rotator at 4°C. Beads were subsequently washed with RIPA-LS, RIPA-HS , RIPA-LiCl, and Tris-Cl pH 8.0. The beads were then resuspended in a tagmentation reaction mix containing 1 μl of TDE1 Tagment DNA Enzyme (Illumina) and incubated at 37°C for 3 min on a thermocycler. The beads were further washed and incubated with Pronase for 1 hr at 42°C and 8 hr at 65°C to revert cross-linking. Finally, DNA was purified with MinElute columns and eluted with elution buffer. The DNA was subsequently amplified with Nextera sequencing primers and NEBNext high fidelity 2x PCR master mix for 5–10 cycles. Enriched libraries were purified, size selected using AMPure XP beads to recover libraries with the fragment length of 200–400 bp, and sequenced by llumina HiSeq 2500 sequencer with 150 bp paired-end reads.

Protein composition of extracellular vesicles isolated from Haloferax volcanii

Project description:In order to understand extraceluular vesicle (EV) production in Euryarchaea, and in particular halophilic archaea, we used the model archaeal organism, Haloferax volcanii, to investigate the composition of EVs as well as their capacity to transfer their cargo to other organisms. EVs were isolated in tripclicates and purified with a density gradient. Both of two bands (upper and lower band) were isolated from the gradient and analysed seperately. Additionally, cellular membranes were isolated in triplicates and analysed for their protein content, to allow conclusions about proteins that are preferentially enclosed in EVs.

In vivo Analysis Reveals that ATP-hydrolysis Couples Remodeling to SWI/SNF Release from Chromatin.

Project description:ATP-dependent chromatin remodelers control the accessibility of genomic DNA through nucleosome mobilization. However, the dynamics of genome exploration by remodelers, and the role of ATP hydrolysis in this process remain unclear. We used live-cell imaging of Drosophila polytene nuclei to monitor Brahma (BRM) remodeler interactions with its chromosomal targets. In parallel, we measured local chromatin condensation and its effect on BRM association. Surprisingly, only a small portion of BRM is bound to chromatin at any given time. BRM binds decondensed chromatin but is excluded from condensed chromatin, limiting its genomic search space. BRM-chromatin interactions are highly dynamic, whereas histone-exchange is limited and much slower. Intriguingly, loss of ATP hydrolysis enhanced chromatin retention and clustering of BRM, which was associated with reduced histone turnover. Thus, ATP hydrolysis couples nucleosome remodeling to remodeler release, driving a continuous transient probing of the genome.

Profiling of N6-Adenosine (m6A) Methylation in Arabidopsis thaliana wild-type and fip37-4 LEC1:FIP37

Project description:N6-methyladenosine (m6A) represents the most prevalent internal modification on messenger RNA, and requires a multicomponent m6A methyltransferase complex in mammals. How their plant counterparts determine the global m6A modification landscape and its molecular link to plant development remain elusive. Here we show that FKBP12 INTERACTING PROTEIN 37 KD (FIP37) is a core component of the m6A methyltransferase complex, which underlies control of shoot stem cell fate in Arabidopsis. The mutants lacking FIP37 exhibit massive overproliferation of shoot meristems and a transcriptome-wide loss of m6A RNA modifications. We further demonstrate that FIP37 mediates m6A RNA modification on key shoot meristem genes inversely correlated with their mRNA stability, thus confining their transcript levels to prevent shoot meristem overproliferation.
