Project description:Despite the increasing number of patients suffering from tick-borne diseases, including tick-borne encephalitis (TBE) and Lyme disease, the mechanisms of development of these diseases and their effects on human body are still unknown. Moreover, the increasing number of cases of co-infections of these diseases additionally hampers the correct diagnosis and the application of effective therapy. Therefore, the aim of this study was to evaluate the changes in proteomic profile of human plasma induced by the development of TBE and to compare it with changes in TBE patients co-infected with other tick-borne pathogens. The results obtained by proteomic analysis using nanoLC-QExactive/MS showed that the most highly elevated groups of proteins in the plasma of TBE patients with co-infection were involved in the pro-inflammatory response and protein degradation, while the antioxidant proteins and factors responsible for protein biosynthesis were mainly down regulated. The main proteins, which expression differentiated patients with TBE from co-infected patients, such as AP-1, fumarylacetoacetase, serpin, annexin, or carbonic anhydrase 2, are involved in TBE virulence or antibacterial responses. These results were accompanied by the enhanced GSH- and 4-HNE-protein adducts formation, observed in TBE and co-infected patients on higher level than in the case of only TBE patients. In conclusion, the differences in the proteomic profiles between patients with TBE and co-infected indicate that the mechanisms of development of these diseases are diverse and, consequently, require different treatment, what is particularly important for further research, including the development of novel diagnostics tools.

Project description:Although the COVID-19 pandemic has ended, it is important to understand the pathology of severe SARS-CoV-2 infection associated with respiratory failure and high mortality. In this study, a proteomics approach using nano-HPLC-MS/MS (QExactive HF) was used to compare the plasma proteome of COVID-19 survivors (COVID-19; n=10) and deceased individuals (CovDeath; n=10) with that of healthy individuals (Ctr; n=10). The effects of SARS-CoV-2 infection on the alteration of plasma proteins by lipid peroxidation products such as 4-hydroxynonenal (4-HNE), malondialdehyde (MDA) and 15-deoxy-12,14-prostaglandin J2 (15d-PGJ2) were also examined. The results suggest that the development of COVID-19 strongly alters the expression of proteins involved in the regulation of exocytosis and platelet degranulation. These changes were most pronounced in the CovDeath group. In addition, a significant increase in proteins modified with reactive aldehydes was observed in all patients. In the COVID-19 and CovDeath groups, the levels of 4-HNE adducts increased 2- and 3-fold, respectively, whereas MDA adducts increased 7- and 2.5-fold, respectively. Signaling kinases and proinflammatory proteins were particularly affected by these modifications, and the amount of 4-HNE modifications confirmed previous findings on the relevance of 4-HNE in disease pathogenesis and lethal outcome. Protein adducts with 15d-PGJ2 were increased 2.5-fold in COVID-19 patients, including modifications of proteins such as p53 and STAT3, whereas CovDeath showed a decrease of approximately 60% compared with Ctr. It can be assumed that the observed changes in protein expression and modification in COVID-19 are unlikely to be used as prognostic biomarkers because they are also present in the other inflammatory diseases. However, larger studies may prove that the extent and the nature of protein modifications in plasma may be a predictor of the course of SARS-CoV-2 infection.

Project description:Immunotherapies targeting cancer-specific neoantigens have revolutionized the treatment of cancer patients. Recent evidence suggests that epigenetic therapies synergize with immunotherapies, mediated bythe de-repression of endogenous retroviral element (ERV)-encoded promoters, and the initiation of transcription. Here, we use deep RNA sequencing from cancer cell lines treated with DNA methyltransferase inhibitors (DNMTi) and/or Histone deacetylase transferase inhibitors (HDACi), to assemble a de novo transcriptome and identified 3,023 ERV-derived, treatment-induced novel polyadenylated transcripts (TINPATs), encoding for 61,426 open reading frames. Using Immunopeptidomics, we further demonstrate the human leukocyte antigen (HLA) presentation of treatment-induced neoepitopes (t-neoepitopes) derived from TINPATs. We illustrate the potential of the identified t-neoepitopes to elicit a T-cell response and cancer cell killing. The presence of t-neoepitopes was further verified in AML patient samples 48/96 h after in vivo treatment with the DNMT inhibitor Decitabine. Our findings highlight a novel mechanism of ERV-derived neoantigens in epigenetic and immune therapies.

Project description:This study reports autophosphorylation sites in the serine/threonine protein kinase Ire1. The cytosolic portion of Ire1 was expressed as an glutathione S transferase fusion protein in Escherichia coli. Phosphroyaltion sites in the recombinant wild type protein and a L745A mutant were mapped by mass spectrometry. Phosphorylation sites map of the activation loop in the protein kinase domain and the alphaEF-alphaF insertion loop. In the activation loop phosphorylation was observed at serine 837, serine 840, serine 844, and threonine 844. Phosphorylaton was also observed at serine 850 in the P+1 loop. In the alphaEF-alphaF insertion loop phosphorylation was observed at threonine 873, serine 877, serine 878, threonine 881, serine 884, serine 885, and serine 887.

Project description:In the mammalian DNA damage response, ADP-ribosylation signaling is of crucial importance to mark sites of DNA damage as well as recruit and regulate repairs factors. Specifically, the PARP1:HPF1 complex recognizes damaged DNA and catalyzes the formation of serine-linked ADP-ribosylation marks (mono-Ser-ADPr), which are extended into ADP-ribose polymers (poly-Ser-ADPr) by PARP1 alone. Poly-Ser-ADPr is reversed by PARG, while the terminal mono-Ser-ADPr is removed by ARH3. Despite its significance and apparent evolutionary conservation, little is known about ADP-ribosylation signaling in non-mammalian Animalia. The presence of HPF1, but absence of ARH3, in some insect genomes, including Drosophila species, raises questions regarding the existence and reversal of serine-ADP-ribosylation in these species. Here we show by quantitative proteomics that Ser-ADPr is the major form of ADP-ribosylation in the DNA damage response of Drosophila melanogaster and is dependent on the Parp1:Hpf1 complex. Moreover, our structural and biochemical data reveal a new mechanism of mono-Ser-ADPr removal by Drosophila Parg.

Project description:Efficient methods to introduce bioorthogonal groups, such as terminal alkynes, into biomolecules are important tools for chemical biology. State-of-the-art approaches are based on the introduction of a linker between the targeted amino acid and the alkyne, and still present limitations of either reactivity, selectivity or adduct stability. Herein, we present a new ethynylation method of cysteine residues based on the use of ethynylbenziodoxolone (EBX) reagents. In contrast to other approaches, the acetylene group is directly introduced onto the thiol group of cysteine and can be used in one-pot in a copper-catalyzed alkyne-azide cycloaddition (CuAAC) for further functionalization. Labeling proceeded with reaction rates comparable or higher than the most often used iodoacetamide on peptides or maleimide on the antibody trastuzumab. Under optimized conditions, high cysteine selectivity was observed. The reagents were also used in living cells for cysteine proteomic profiling and displayed a much-improved coverage of the cysteinome compared to previously reported iodoacetamide or hypervalent iodine-reagent based probes. Fine-tuning of the EBX reagents allowed optimization of their reactivity and physical properties for the desired application.

Project description:In order to gain insight into epithelial morphogenesis and the influence of culture geometry on gene expression patterns, Madin Darby Canine Kidney (MDCK) epithelial cells where grown in 2-dimensional (2D) culture or 3-dimensional (3D) culture . MDCK cells cultured in 2D were plated atop a pre-solidified type I collagen gel. Cells cultured under these conditions grew as flat monolayer sheets. In 3D culture, cells are embedded within type I collagen gel. Cells grown under these conditions form large spherical cysts with hollow central lumens. We anticipate, therefore, that these results provide insight into the mechanisms that regulate epithelial cystogenesis. Cells grown in the 2D or 3D geometries were collected from digested type I collagen gels on day 8. The 2D MDCK cells were treated as the control condition and there gene expression patterns were compared to those of 3D grown cells, which served as the experimental condition.
