Project description:Understanding cell type identity in complex tissues or organisms requires integration of each cell's expression profile with its spatial location within the tissue under study. We developed a high-throughput method that combines in vitro single-cell RNA-sequencing with a gene expression atlas to map single cells back to their location within the tissue of interest. We used the developing brain of a marine annelid, Platynereis dumerilii that is an important model system for studying bilaterian brain evolution, to benchmark our approach. To generate the single-cell mRNA-sequencing data, P. dumerilii larval brains were dissociated, followed by cell capture, cDNA synthesis and amplification on the C1 Single-Cell Auto Prep IFC for 10-17 um cells (Fluidigm). Sequencing libraries were produced using Nexera XT DNA kit (Illumina). In total, we sequenced 213 samples, of which 129 correspond to single, alive cells (as judged by visual inspection of the captured cells) with the remainder consisting of a variety of single dead cells (n=18), wells containing extracellular matrix contaminants (n=8) or multiple cells (n=17), as well as a negative controls where no cells were observed (n=41). For this dataset, we achieved ~90% success rate for the spatial mapping of the single-cell RNA-seq data to P. dumerilii brain atlas. NOTE: 72 additional samples were added on 13th December 2014.

Project description:We have applied a recently developed, highly accurate and sensitive single-cell RNA-seq method (STRT/C1) to perform a molecular census of two regions of the mouse cerebral cortex: the somatosensory cortex and hippocampus CA1. We isolated cells fresh from somatosensory cortex (S1) and hippocampus CA1 area of juvenile (P22 - P32) CD1 mice, 33 males and 34 females. Cells were collected without selection, except that 116 cells were obtained by FACS from 5HT3a-BACEGFP transgenic mice. A total of 76 Fluidigm C1 runs were performed, each attempting 96 cell captures and resulting in 3005 high-quality single-cell cDNAs, containing Unique Molecular Identifiers allowing counting of individual mRNA molecules, even after PCR amplification.

Project description:In order to understanding the mechanisms of action of niclosamide, the active ingredient in the molluscicides, we used a Biomphalaria glabrata oligonucleotide microarray to investigate the effect of three sublethal exposures to niclosamide on the transcriptional responses of the snail B. glabrata relative to untreated snails. In addition to inducing biotransformation activity and inducing stress responses, niclosamide exposures also resulted in altered function of vesicle trafficking and may affect the snail’s oxygen binding capacity. In order to reveal how sublethal exposures of niclosamide to the snail B. glabrata affects the snail’s gene expression. The three sublethal doses of niclosamide tested are 0.15 mg/L (dose 1), 0.10 mg/L (dose 2), and 0.05 mg/L (dose 3). The control snails did not exposed to the niclosamid (0%). The snails were exposed to a given dose for 24 hours. Twenty live snails from each dose or control group were collected and randomly divided into four replicate groups, each with five snails, for subsequent RNA extraction and transcriptome analysis

Project description:During the last decades, the use of plant growth promoting bacteria (PGPB) has been found to increase crop yield and quality and to confer abiotic and biotic stress tolerance. However, until now the PGPB mechanism to enhance plant performances is not clearly defined. Recently, our findings demonstrated that inoculations with both Kocuria rhizophila and Streptomyces violaceoruber, as well as their combination, determined an increase of tomato (Solanum lycopersicum) growth and development. In this study, through an advanced differential proteomic approach on tomato leaves, plant molecular mechanisms affected by both K. rhizophila and S. violaceoruber have been elucidated. To this aim, tomato plants were treated with K. rhizophila and/or Streptomyces violaceoruber cultures and grown on coconut fiber in greenhouse. In particular, PGPB treatments were conducted twice, on seed and after two weeks from the seedling by fertirrigation. Thus, the analyses have been performed at 14 days after sowing (DAS) (T1) and 42 DAS (T2). The results confirmed the growth stimulation ability of K. rhizophila/Streptomyces violaceoruber, showing shoot fresh and dry weight significantly improved at each time sampling. For the early phase (DAS-T1) comparative proteomics analysis of tomato plant leaves, 2 biological replicates were set up for the plants used as control (i.e. not subjected to treatment - samples I1 and I2-control I), 2 biological replicates for plants subjected to treatment with K. rhizophila (samples L1 and L2-treatment L), 2 biological replicates for plants subjected to treatment with S. violaceoruber (samples M1 and M2-treatment M), and 2 biological replicates for plants subjected to treatment with a mix of the two bacterial strains (samples N1 and N2-treatment N), for a total of 8 samples of leaf protein extracts. For the late phase (DAS-T2) comparative proteomics analysis of tomato plant leaves, 2 biological replicates were set up for the plants used as control (i.e. not treated - samples A1 and A2 - control A), 2 biological replicates for plants subjected to treatment with K. rhizophila (samples B1 and B2-treatment B), 2 biological replicates for plants subjected to treatment with S. violaceoruber (samples C1 and C2-treatment C), and 2 biological replicates for plants subjected to treatment with a mix of the two bacterial strains (samples D1 and D2-treatment D), for a total of 8 samples of leaf protein extracts. Proteomic analysis was able to identify 239 and 203 significantly differentially represented proteins (DRPs) at T1 and T2, respectively, comparing PGPB-treated vs. untreated control plants. KEGG Orthology (KO) identified DRP belonging to photosynthesis, biosynthesis of secondary metabolites, and carbon metabolism.

Project description:This study measured the rates at which duplicated genes in the Daphnia pulex genome diverge in function, based on significant differences in their gene expression when paralogs of various ages were tested across 8 to 12 contrasting conditions. The conditions were designated A to L. The number and diversity of experiments were designed to uncover condition specific expression. The age of duplicated genes was measured as the level of silent-site nucleotide substitution (Ks) between paralogs. Two methods were used to evaluate the degree to which expression pattern of paralogs differ. (1) The first method investigated variation in the differential expression patterns among duplicates of individual gene families by calculating the M values (log2 treatment – log2 reference) from eight experiments, then calculating Pearson correlations. (2) The second method is a global investigation which defined a distinguishable expression pattern by a significance criterion (p < 0.05) using ANOVA for the simple statistical model of "aov( Yab ~ Xab )", for matrices Yab differential expression M values and Xab gene factors, with replicates. We used pr(M) < 0.05 as criterion that expression differs between paralog genes, for zero to twelve treatments. The hypothesis that is tested is one of how many paralog pairs in each Ks category reach the criterion of a distinguishable expression pattern, which is tested for significance with Fisher's exact test for count data. This method is reliable for as few as two probes for one gene and one probe for the other, although a greater number of replicate probes produced more significant results. We compared the gene expression patterns for condition 1 versus condition 2 using four to six biological replicates, including balanced dye-swaps. All probes including random probes were quantile-normalized across chips, subarrays, samples and replicates.

Project description:Interested in how Adenovirus infection regulates temporal changes and differential export of viral and cellular mRNAs, we infected A549 cells with HAdV-C5 (H5pg4100) at 6, 12, 24 and 48 hours post-infection. Cells were infected with a MOI of 30 ffu and a non-infected (mock) sample was also included. After the infection period, cells were collected by trypsinization and fractionated to separate nucleus and cytoplasm with an NP-40 lysis buffer and RNA was extracted from each sample with TRIzol, followed by a column extraction using the RNeasy Plus Mini Kit. The cDNA libraries were made from mRNAs by first performing a poly(A) selection to the total RNA sample. The cDNA libraries were generated with the ScriptSeq v2 RNAseq Kit using their strand-specific protocol and a multiplex-sequencing was performed on the HiSeq 2500 platform using a paired-end run with a depth of approximately 50 million reads per sample. Two biological replicates of each infection time point and cellular fraction were sequenced using three technical replicates.

Project description:We have engineered synthetic gene switches to control and limit Mycoplasma growth for biosafety containment applications. Mycoplasmas have high mutation rates and, the accumulation of mutations that inactivate the circuit is expected. However, the question is how resilient is the kill-switch to mutation and whether it is more sensitive to the accumulation of mutations. Therefore, we did the whole-genome sequencing of the three Mycoplasma biosafety strains, designed in our study, at different passages (p2, p3 and p15) or after IPTG-treatment at passage 3 (p3IPTG)
