Project description:Acanthamoeba castellanii (Ac) and macrophages share structural, morphological, physiological and biochemical similarities, including the ability to phagocyte a myriad of microorganisms in the environments they live. Whereas there is voluminous information on phagocytic receptors of macrophages, for Ac, the understanding of how the recognition of extracellular microorganisms works still awaits elucidation. Recently, our group described mannose-binding proteins expressed on the surface of the trophozoites. However, as soluble mannose did not inhibit entirely the process, other interactions might be possible. In the present work, we aimed to characterize the potential Ac proteins able to recognize the polysaccharide β-1,3-glucan on fungal surfaces. Our data demonstrate that Ac could bind curdlan or laminarin on its surface as detected by Dectin-1-Fc and fluorescent conjugate, suggesting the presence of β-1,3-glucan binding molecules. Optical tweezers detected higher adhesion affinity of laminarin or curdlan coated beads to A. castellanii (characteristic time of 46.9 s and 43.9 s, respectively) in comparison control beads (BSA or dextran-coated). In agreement, a H. capsulatum (Hc) G217B having β-1,3-glucan as the most external layer strongly adhered to Ac (characteristic time of 5.3 s), whereas Hc G186A, an α-1,3-glucan expressing strain, displayed much lower adhesion forces (characteristic time of 83.6 s). The specificity of our system was confirmed with addition of soluble β-1,3-glucan, which inhibited dramatically the adhesion of Hc G217B to Ac (characteristic time of 38,5 s). By indirect ELISA, the biotinylated extract of Ac showed higher binding to Hc G217B surface than Hc G186A, as similar results were observed when using Dectin-1-Fc. By interaction assays, association rates to Ac and RAW macrophages were twice higher for Hc G217B when compared to Hc G186A. Inhibitions with mannose, or its combinations with curdlan or laminarin demonstrated inhibitions higher than 50% during Ac and Hc G217B interaction. For RAW macrophages, the combinations mannose + laminarin and mannose + curdlan had inhibition of 64.4% and 51.5%, respectively, in the interaction with Hc G217B. The killing assay show that for A. castellanii, there was a decrease in the number of viable fungi when either laminarin and curdlan were added, which is similar to results observed with macrophages, suggesting the participation of this receptor for fungal entrance and survival within phagocytes. Proteomics identified several proteins with the capacity to bind β-1,3-glucans, including a membrane integral component (L8HDD6) displaying a legume lectin domain and also belonging to the Concanavalin A-like lectin/glucanase domain superfamily. By the demonstrated binding specificity of this receptor, our data reinforce other pathways of fungal recognition and suggests to a possible parallel or even divergent evolution, between A. castellanii and macrophages.

Project description:Algae and bacteria are frequently observed to form mutualisms for the exchange of a range of nutrients. We have developed a stable co-culture in which the cobalamin (vitamin B12)-requiring unicellular green alga Lobomonas rostrata can grow stably in the absence of this organic micronutrient with the -proteobacterium Mesorhizobium loti, which supplies B12 in exchange for fixed carbon. In this study, we report the results of a comparative quantitative proteomics experiment to evaluate the protein expression profile of L. rostrata grown in co-culture vs. axenic treatments. For this, we have successfully developed and applied an isobaric tagging proteomics platform (iTRAQ) comparing the proteome of L. rostrata (an organism without a sequenced genome) grown axenically with B12 supplementation or in co-culture with M. loti. A total of 588 proteins could be identified using the related Chlamydomonas reinhardtii as a reference genome, and there was little interference from bacterial proteins. Comparisons of relative protein abundance in the two growth conditions highlighted proteins that were higher in co-cultures, including a number of heat-shock proteins, suggesting that the alga was experiencing stress in the presence of the bacterium. Several enzymes of amino acid biosynthesis were elevated, but total cellular protein and free amino acids were substantially lower in cells in co-culture relative those grown axenically. The most striking observation was that many proteins of photosynthesis, both the light-dependent reactions and the Calvin cycle, and those of chloroplast protein synthesis, were significantly lower in L. rostrata cells in co-culture. These observations were confirmed by measurement of electron transfer rates in cells grown under the two conditions, and strongly suggest that the alga is experiencing nutrient limitation when B12 is supplied directly from a bacterial source.

Project description:Inositol 1,4,5-trisphosohate (IP3) and its receptors play a pivotal role in calcium signal transduction in mammals. Some fractions of tonoplast and endoplasmic reticulum membranes have high affinity binding activity for IP3, and IP3 can induce Ca2+ release in several plants. However, no homologues of mammalian IP3 receptors have been found in plants. In this study, we isolated the microsomal fractions from rice cells in suspension culture and further obtained putative IP3-binding proteins by heparin-agarose affinity purification. The IP3 binding activities of these protein fractions were determined by [3H]IP3 binding assay. SDS-PAGE and MS analysis were then performed to characterise these proteins. We have identified 297 proteins from the eluates of heparin-agarose column chromatography, which will provide insight into the IP3 signalling pathways in plants.

Project description:Human cardiac stem cells (hCSC) express a portfolio of plasma membrane receptors that are involved in the regulatory auto/paracrine feedback loop mechanism of activation of these cells, and consequently contribute to myocardial regeneration. In order to attain a comprehensive description of hCSC receptome and overcoming the inability demonstrated by other technologies applied in receptor identification, mainly due to the transmembrane nature, high hydrophobic character and relative low concentration of these proteins, we have exploited and improved a proteomics workflow. This approach was based on the enrichment of hCSC plasma membrane fraction and addition of pre-fractionation steps prior to MS analysis. More than one hundred plasma membrane receptors were identified. The data reported herein constitute a valuable source of information to further understand cardiac stem cells activation mechanisms and the subsequent cardiac repair process.

Project description:Cardiac Fibroblasts (CFs) are one of the main cell populations in the heart and play important roles in tissue homeostasis and in myocardial fibrosis. The study of these cells has been hampered by the lack of reliable membrane markers: none of the antigens currently used for characterization and isolation of CFs is unique for this cell type. This issue has also raised doubts regarding a distinct identity of cardiac fibroblasts when comparing to other myocardium cell populations with similar morphologies. In this work, we report a comprehensive description and functional analysis of human CFs (hCFs) enriched membrane fraction proteome by advanced proteomic mass spectrometry-based tools. A total number of 1478 proteins were identified, including a 916 membrane proteins (62%). We also report on the identification of a set of 37 membrane proteins specific for hCFs by direct comparison with proteome lists of human mesenchymal stem cells (hMSCs), human dermal fibroblasts (hDFs) and human cardiac stem cells (hCSCs, hCSCs membrane proteome list is also available in this repository). The data reported in this work is a valuable source of information for further studies aiming at the discovery of a membrane molecular signature of hCFs.

Project description:In order to select genes that are differentially expressed in salivary glands during Ixodes ricinus infection by Bartonella henselae we compare the transcriptome of infected and non-infected salivary glands I. ricinus from a pathogen free colony were infected -or not- with B. henselae at the larval and then the nymphal stage and salivary glands of the resulting females adult were dissected for RNA extraction. 454 sequencing was performed on pooled conditions in order to obtain a reference databank. Infected and non-infected samples were then sequenced separatly with illumina, blaston teh reference datbank and compared.

Project description:Dynamic cycling of N-Acetylglucosamine (GlcNAc) on serine (Ser) and threonine (Thr) residues (O-GlcNAcylation) is an essential process in all eukaryotic cells except yeast, e.g Saccharomyces cerevisiae. O-GlcNAcylation modulates signaling and cellular processes in an intricate interplay with protein phosphorylation, and serves as a key sensor of nutrients by linking the hexosamine biosynthetic pathway (HBP) to cellular signaling. A longstanding conundrum has been how yeast survives without O-GlcNAcylation in light of its similar phosphorylation signaling system. We previously developed a sensitive lectin enrichment and mass spectrometry workflow for identification of the human O-Mannose (O-Man) glycoproteome, and used this to identify a pleothora of O-linked mannose glycoproteins in human cell lines including the large family of cadherins and protocadherins. Here, we applied the workflow to yeast with the aim to characterize the yeast O-Man glycoproteome, and doing so we discovered hitherto unknown O-Man glycosites on nuclear, cytoplasmic and mitochondrial proteins in Saccharomyces cerevisiae. The type of nucleocytoplasmic proteins and the localization of identified O-Man residues mirrors that of the O-GlcNAc glycoproteome in other eukaryotic cells, indicating that the two different types of O-glycosylations serve the same important biological functions. The discovery opens for exploration of the enzyme machinery that is predicted to regulate the discovered nucleocytoplasmic O-Man glycosylation. It is likely that manipulation of this type of O-Man glycosylation will have wide applications for yeast bioprocessing.

Project description:Membrane Vesicles (MVs) are envelope derived extracellular sacs that perform a broad diversity of physiological functions in bacteria. While considerably studied in pathogenic microorganisms, the roles, relevance and biotechnological potential of MVs from environmental bacteria are less well established. Acidithiobacillaceae family bacteria are active players in the sulfur and iron biogeochemical cycles in extreme acidic environments and drivers of the leaching of mineral ores contributing to acid rock/mine drainage (ARD/AMD) and industrial bioleaching. One key aspect to such rol is the ability of these bacteria to tightly interact with the mineral surfaces and extract electrons and nutrients to support their chemolithotrophic metabolism. Despite recent advances in the characterization of acidithiobacilli biofilms and extracellular matrix (ECM) components, our understanding of its architectural and mechanistic aspects remains scant. In this work, we show that vesiculation is a common phenomenon in distant members of the Acidithiobacillaceae family, and further explore the role of MVs in multicellular colonization behaviours using `Fervidacidithiobacillus caldus´ as bacterial model. Production of MVs in `F. caldus´ occurred in both planktonic cultures and biofilms formed on sulfur surfaces, where MVs appeared individually or in chains resembling Tube-Shaped Membranous Structures (TSMSs) important for microbial communication. Liquid chromatography-mass spectrometry data and bioinformatic analysis of the MVs-associated proteome revealed that F. caldus MVs were enriched in proteins involved in cell-cell and cell-surface processes, and largely typified the MVs as outer MVs (OMVs). Finally, microbiological assays showed that amendment of `F. caldus´ MVs to cells and/or biofilms affects collective colonizing behaviours relevant to the ecophysiology and applications of these acidophiles providing grounds for their exploitation in mining biotechnologies.

Project description:Mammals differ more than hundred fold in maximum lifespan, which can be altered in either direction during evolution, but the molecular basis for natural changes in longevity is not understood. Divergent evolution of mammals also led to extensive changes in gene expression within and between lineages. To understand the relationship between lifespan and variation in gene expression, we carried out RNA-seq-based gene expression analyses of liver, kidney and brain of 33 diverse species of mammals. Our analysis uncovered parallel evolution of gene expression and lifespan, as well as the associated life history traits, and identified the processes and pathways involved. These findings provide direct insights into how Nature reversibly adjusts lifespan and other traits during adaptive radiation of lineages.
