Project description:Organelles form contacts between each other allowing for transfer of molecules and signals. Mitochondria-ER Contact sites (MERCS) are lengths of the Mitochondria and ER membrane which come together but do not fuse. They have been implicated in many diseases, including neurodegenerative, metabolic, and cardiac disease. MERCS have been highly researched, however, a lot is still left to explore. To uncover novel regulators of MERCS we conducted a genome-wide, flow cytometry-based screen using an engineered MERCs reporter cell line. We found 410 genes whose downregulation promotes MERCS and 230 genes whose downregulation decreases MERCS. From these, 29 genes were selected from each population for arrayed screening. 14/29 validated from the higher population and 7/29 from the low population. GET4 and BAG6 were highlighted as the top 2 genes that upon suppression increase MERCS from both the pooled and arrayed screen, and were subjected to further investigation. Loss of GET4 or BAG6 increased mVenus puncta, Proximity Ligation Assay (PLA) puncta and increased the percentage of ER in contact with mitochondria. In addition, GET4 and BAG6 were observed to interact with known MERCS proteins, inositol 1,4,5-trisphosphate receptors (IP3R) and Glucose-regulated protein 75 (GRP75). In addition, we found that loss of GET4 increased Calcium concentration [Ca2+] in the mitochondria and mitochondrial respiration. Finally, we show that loss of GET4 rescues motor ability, neurodegeneration and improves lifespan in a Drosophila model of Alzheimer's Disease (Aβ42Arc). Together, these results suggest that GET4 is involved in decreasing MERCS and that its loss is neuroprotective.

Project description:The severity of bacterial pneumonia can be worsened by impaired innate immunity resulting in ineffective pathogen clearance. Here We describe a mitochondrial protein, aspartyl-tRNA synthetase (DARS2), which is released in circulation during bacterial pneumonia in humans and displays intrinsic innate immune properties and cellular repair properties. DARS2 interacts with a bacterial-induced ubiquitin E3 ligase subunit, FBXO24, which targets DARS2 for ubiquitylation and degradation, a process that is inhibited by DARS2 acetylation. During experimental pneumonia, Fbxo24 knockout mice exhibit elevated DARS2 levels with a robust increase in pulmonary cellular and cytokine levels. In silico modeling identified an FBXO24 inhibitory compound with immunostimulatory properties which extended DARS2 lifespan in cells. The results suggest we show a unique biological role for an extracellular, mitochondrially derived enzyme and its molecular control regulated by the ubiquitin apparatus, which may serve as a mechanistic platform to enhance protective host immunity through small molecule discovery.

Project description:Network hyperexcitability is manifested as frequent ictal discharges, often caused by unbalanced neurotransmission. We assessed synaptic changes in the hyperexcitable visual cortex of tetanus neurotoxin-injected mice (TeNT). A proteomics analysis of synaptic content revealed Carboxypeptidase E (CPE) up-regulation following TeNT injection. To quantify CPE effect on vesicle clustering, we used an ultrastructural measure of synaptic activity to investigate functional differences at excitatory and inhibitory synapses. We found homeostatic changes in hyperexcitable networks expressed as an early onset lengthening of active zones at inhibitory synapses followed by spatial reorganization at excitatory synapses. Moreover, inhibition of CPE decreases ictal discharges in vivo. This study reveals a complex landscape of homeostatic changes affecting the synaptic release machinery , differentially at inhibitory and excitatory terminals. We propose a novel homeostatic presynaptic mechanism which may impact release timing rather than synaptic strength.

Project description:Adaptive thermogenesis of brown adipose tissue (BAT) is critical for thermoregulation and contributes to total energy expenditure. However, whether BAT has non-thermogenic functions is largely unknown. Here, we describe that mice with a BAT-specific Liver kinase b1 deletion (Lkb1BKO mice) exhibited impaired mitochondrial respiration and thermogenesis in BAT, but reduced adiposity and liver triglyceride accumulation under high-fat-diet feeding at room temperature. Importantly, these metabolic benefits were also present in Lkb1BKO mice at thermoneutrality, where BAT thermogenesis was not required. Mechanistically, decreased mRNA levels of mtDNA-encoded electron transport chain (ETC) subunits and ETC proteome imbalance led to impaired mitochondrial respiration in BAT of Lkb1BKO mice. Furthermore, reducing mtDNA gene expression directly in BAT by removing mitochondrial transcription factor A (Tfam) in BAT also showed ETC proteome imbalance and the tradeoff between BAT thermogenesis and systemic metabolism at both room temperature and thermoneutrality. Collectively, our data demonstrates that ETC proteome imbalance in BAT regulates systemic metabolism independently of BAT thermogenic capacity.

Project description:Small noncoding RNAs (ncRNAs), particularly miRNAs, play key roles in a plethora of biological processes both in health and disease. Although largely operative in the cytoplasm, emerging data indicate their shuttling in different subcellular compartments. Given the central role of mitochondria in cellular homeostasis, here we systematically profiled their small ncRNAs content across mouse tissues that largely rely on mitochondria functioning. The ubiquitous presence of piRNAs in mitochondria (mitopiRNA) of somatic tissues is reported for the first time, supporting the idea of a strong and general connection between mitochondria biology and piRNA pathways. Then, we found groups of tissue-shared and tissue-specific mitochondrial miRNAs (mitomiRs), potentially related to the “basic” or “cell context dependent” biology of mitochondria. Overall, this large data platform will be useful to deepen the knowledge about small ncRNAs processing and their governed regulatory networks contributing to mitochondria functions.

Project description:Previously, we reported that a combination of a collagen alpha-1(I) natural occurring peptide (NOP) AGPP(-OH)GEAGKP(-OH)GEQGVP(-OH)GDLGAP(-OH)GP (AGP) and serum carcinoembryonic antigen (CEA) has the potential to detect colorectal liver metastases (CRLM). The combined method needs to be adapted to increase the sensitivity and specificity before it can be implemented in the clinic. This mass spectrometry study aimed to identify additional collagen NOPs in urine to further increase the sensitivity and specificity of our previously published method and search for the most discriminating NOP panel. The new assay was developed based on urine samples from 100 healthy controls and 100 patients suffering from CRLM. Two additional NOPs were identified: GPPGEAGK(-OH)P(-OH)GEQGVP(-OH)GDLGAP(-OH)GP (GPP) originating from collagen alpha-1(I) and GNDGARGSDGQPGPP(-OH)GP(-OH)P(-OH)GTAGFP(-OH)GSP(-OH)GAK(-OH)GEVGP (GND) originating from collagen alpha-1(III). A molecular model combining NOPs (AGP, GPP, and GND) and CEA was generated. Molecules that did not contribute to the diagnostic power of the model were removed, resulting in a model only consisting of GND and CEA. In this model, 86% sensitivity and 84% specificity in the discovery set, and 92% sensitivity and 90% specificity in the validation set were reached. These percentages are significantly higher than the current model based on AGP and CEA (p=0.032). The performance of the new model is better than the currently used techniques in the clinic (e.g. CT-scan, ultrasound, serum CEA), which have a sensitivity between 57-70% and a specificity between 90-96%.

Project description:Maternal serum levels of calcyclin and heat shock protein 90 were compared throughout pregnancy from the first trimester till term among women with preeclampsia (PE) and age-matched normotensive pregnant controls (C). Serum samples from two different studies, a nested case-control study embedded in the Rotterdam periconception cohort and the Lepra Study both conducted at the Erasmus MC in Rotterdam. They were collected in the first, second and third trimester of pregnancy in 43 patients with preeclampsia, consisting of 20 early-onset and 23 late-onset preeclampsia, and 46 normotensive pregnant controls. A serum based 2D LC-MS assay on Parallel Reaction Monitoring mode using a high resolution tribrid mass spectrometer was used to quantify both calcyclin and heat shock protein 90.

Project description:Hypertrophic cardiomyopathy (HCM) is a disease, which is difficult to diagnose at an early stage and for which there is a pressing need for more effective treatment options. The purpose of this study was to compare the molecular profile of HCM to that of ISCM and DCM for identification of protein and pathway targets that could support development of better diagnostic and treatment options for HCM. A high throughput mass spectrometry workflow was applied to achieve deep quantitative coverage of left ventricular tissue from HCM, DCM, ISCM and non-heart failure control patients. HCM had a diverse proteomic profile compared to that of DCM and ISCM. Dif-ferentially expressed proteins unique to HCM were identified based on an observed fold change of ≥ 1.5 or ≤-1.5 and q-value ≤ 0.005. Candidate proteins of interest were found to be significantly associated with clinical features of HCM. The significant association between these proteins and HCM was validated in an independent dataset. This represents one of the largest and deepest proteomic datasets for myocardial tissue reported to date. The dataset highlights the diverse proteomic profile of HCM, relative to other cardiomyopathies, and reveals disease-relevant pathways and promising biomarker candidates that are uniquely associated with HCM.

Project description:Various liver diseases, including hepatocellular carcinoma (HCC), have been linked to mitochondrial dysfunction, a condition characterized by abnormal levels of nitric oxide (NO) and reactive oxygen species (ROS). In this study, we subjected the human liver mitochondrial proteome to an extensive quantitative proteomic profiling analysis and molecular characterization to identify potential signatures indicative of cancer cell growth and progression. A sequential proteomic analysis identified 2452 mitochondrial proteins, of which 1464 and 2010 were classified as normal and HCC mitochondrial proteins, respectively, with 1022 overlaps. Further metabolic mapping of the HCC mitochondrial proteins narrowed our biological characterization to four proteins, namely ALDH4A1, LRPPRC, ATP5C1 and ALDH6A1. The latter protein, a mitochondrial methylmalonate semialdehyde dehydrogenase (ALDH6A1), was most strongly suppressed in HCC tumor regions (~10-fold decrease) and was predicted to present in plasma. Accordingly, we selected ALDH6A1 for a functional analysis. Interestingly, much lower NO levels were detected in both HCC tumor regions and an ALDH6A1-overexpression (O/E) cell line than in control (Hep3B) cells and could be restored by treatment with S-nitroso-N-acetyl-penicillamine. In contrast, ALDH6A1-O/E cells exhibited an approximately 50% increase in ROS levels and decreased lactate levels relative to control cells. Propidium iodine staining suggested that the abnormal decrease in NO and increase in ROS could be caused by depolarization of the mitochondrial membrane potential (ΔΨ). We propose that an attenuated ALDH6A1 level may subsequently promote uncontrolled cell growth and proliferation, act as a signature for assessing HCC progression and treatment responses.
