Treatment groups were full medium (control), amino acid starvation (60 min) and restimulation (30 min). Cells were grown in SILAC medium for 3 passages.

Novel protein interaction network of human calcitonin receptor-like receptor revealed by label-free quantitative proteomics

Project description:Background : The G protein-coupled receptor (GPCR) calcitonin receptor-like receptor (CLR) is implicated in cardiovascular and skin diseases, migraine and cancer. Beyond its agonists, receptor activity-modifying proteins and receptor component protein, interacting partners of this GPCR (‘CLR interactome’) are currently unknown. Herein, we defined CLR interactome in primary human dermal lymphatic endothelial cells (HDLEC). Immunoprecipitation (IP) of core- and terminally-glycosylated CLR and label-free quantitative mass spectrometry allowed the identification of 46 novel interaction partners from a total HDLEC proteome consisting of 4,902 proteins. Aims: The main aim of this study was to characterise the interactome of endogenous CLR along with the expression of this GPCR in the context of the proteomic profile of primary human dermal lymphatic endothelial cells cultured in vitro. Methods We used label-free quantitative proteomic analysis to analyse the CLR co-IP eluates and total protein lysates obtained from cultured in vitro primary human dermal lymphatic endothelial cells (from Promocell).

Elucidation of the role of murine lncRNA LL35 in hepatocytes by LC-MSMS

Project description:Long non-coding RNAs (lncRNAs) play important roles in the regulation of many biological processes in the cell like transcription, translation, splicing, transport, etc. More than 10K lncRNAs are predicted in human, but functions for the majority remain unknown. LncRNAs may contribute to the development of multiple diseases that makes them perspective diagnostic and prognostic markers as well as drug targets [1]. Murine lncRNA Falcor/LL35 is a proposed functional analog of human lncRNA DEANR1, which is predominantly expressed in murine lungs and liver, intestine and pancreas [2, 3]. While the participation of LL35 in LL35–Foxa2 (transcription factor) regulatory loop during regeneration after lung injury was previously described by Swarr et al. [2], its functional role in murine liver remains unknown. In our work we focused on revealing the role of murine lncRNA LL35 in hepatocytes and in mouse liver. Proteomic profiling of glioblastoma stem cells and their small extracellular vesicles

Project description:The heterogeneous nature of glioblastoma stem-like cells (GSCs) creates hurdles in developing effective therapies against glioblastoma, making it extremely difficult to eradicate. In this part of the project, we investigated the potential role of GSCs-derived small extracellular vesicles (sEVs) in glioblastoma heterogeneity, plasticity, and aggressiveness with the particular focus on their complexity in term of proteins. Proteome profiling of sEVs and their respective cell lines showed that GSCs-derived sEVs retain their subtype characteristics and are enriched in proteins playing a role in amino acids, carboxylic acids, organic acids transmembrane transport, and growth factor binding. In summary, we revealed the protein content of GSCs-derived sEVs and unveiled their potential contribution to tumor heterogeneity and critical cellular processes commonly deregulated in glioblastoma.

Identification of an RNA sponge that controls the levels, processing and efficacy of the RoxS riboregulator of central metabolism in B. subtilis

Project description:Only a few small regulatory RNAs (sRNAs) have been characterized in B. subtilis, the paradigm of Gram-positive bacteria, and one of the major challenges is target identification. Here we use global in vivo RNA psoralen cross-linking to identify RNA-RNA partners in Bacillus subtilis. Two sRNAs, RoxS and FsrA, play key roles in balancing the metabolic state of the cell in response to carbon sources and iron limitation, respectively. In this study, we identify new mRNA targets for both RoxS and FsrA, and a small RNA (S345/RosA) that is able to interact with both sRNAs. We report that RosA controls the maturation and degradation of RoxS and acts as a sponge to limit the efficacy of RoxS on its targets. Expression of RosA is catabolically repressed by the transcription factor CcpA. We provide evidence that the RosA/RoxS interaction plays a key role in regulating metabolism in response to a switches in carbon source.
