The differential proteome of Arabidopsis rhd2 mutant

ABSTRACT: The aim of this project is to exploit a shot gun proteomic analysis to better characterize Arabidopsis thaliana rhd2 mutant. The mutant shows a loss of function mutation in RBOHC, a gene encoding NADPH oxidase implicated in root hair elongation.

microRNA expression in C3H10T1/2 cells treated with BMP7 vs vehicle

Project description:Multipotent C3H10T1/2 cells can be induced to differentiate into mature brown adipocytes by 3-days BMP7 pretreatment followed by standard adipogenic induction. In this study, we used microRNA array to identify the microRNAs that were regulated by 3-days BMP7 treatment in C3H10T1/2 cells. One BMP7-treated sample and one vehicle-treated sample were used in this study to obtain the fold expression of microRNAs between BMP7 vs vehicle.

A multiplex targeted mass spectrometry assay for one-shot flavivirus diagnosis

Project description:Targeted proteomic mass spectrometry is emerging as a salient clinical diagnostic tool to track protein biomarkers. Yet, its strong analytical properties have not been exploited in the diagnosis and typing of flavivirus. Here, we report the development of a highly sensitive and specific single-shot robust assay for flavivirus typing and diagnosis using targeted mass spectrometry technology. Our flavivirus parallel reaction monitoring assay (fvPRM) has the ability to track secreted flaviviral non-structural protein 1 (NS1) over a broad diagnostic and typing window with high sensitivity, specificity, extendibility and multiplexing capability. These features, pivotal and pertinent to efficient response towards flavivirus outbreaks, including newly emerging flavivirus strains, and circumvent the limitations of current diagnostic assays. fvPRM thus carries high potential in positioning itself as a forerunner in delivering early and accurate diagnosis for disease management.

Comparison of genome-wide DNA methylation in MEFs derived from wildtype or estrogen receptor beta null mice using reduced representation bisulfite sequencing

Project description:Estrogen receptor beta (ERÎ²) is a ligand inducible transcription factor regulating gene expression in response to the female sex hormone estrogen. Previously, we found that ERÎ² deficiency results in changes in DNA methylation patterns at two gene promoters, implicating an involvement of ERÎ² in DNA methylation. In this study, we set out to explore this involvement on a genome-wide level, and to investigate the underlying mechanisms of this function. Using reduced representation bisulfite sequencing (RRBS), we compared genome-wide DNA methylation in mouse embryonic fibroblasts (MEFs) derived from wildtype (wt) and ERÎ² knock-out (Î²erko) mice, and identified around 8000 differentially methylated positions (DMPs). This suggests that ERÎ² is involved in regulating DNA methylation at specific sites in the genome. Genome-wide DNA methylation was analysed in MEFs derived from wildtype and ERbeta null mice by educed representation bisulfite sequencing (RRBS) on an Illumina Genome Analyser IIx platform.

Human nuclear Dicer restricts the deleterious accumulation of endogenous double strand RNA

Project description:Dicer is a central enzymatic player in RNA interference (RNAi) pathways that acts to regulate gene expression in nearly all eukaryotes. Although the cytoplasmic function of Dicer is well documented in mammals, there is little known about any possible nuclear function. Here we show that Dicer is present in both the nucleus and cytoplasm, but that its nuclear levels are tightly regulated. In its nuclear manifestation Dicer interacts with RNA polymerase II (Pol II) at actively-transcribed gene loci. Loss of Dicer causes the appearance of endogenous dsRNA, leading to induction of the interferon response pathway and consequent cell death. Our results suggest that Pol II-associated Dicer restricts endogenous dsRNA formation from overlapping non-coding RNA transcription units. Failure to do so has catastrophic effects on cell function. Taken together, we present here a micro (mi)RNA independent role for human nuclear Dicer. DICER ChIP-seq profile in wt 293 HEK cells, and dsRNA-seq profile in wt and DICER-depleted 293 HEK cells

Transcriptomic characterization of a virulence-deficient phosphatidylcholine-negative Agrobacterium tumefaciens mutant

Project description:To learn more about the global effects of phosphatidylcholine (PC)-deficiency in A. tumefaciens, we performed transcriptomic studies comparing the wild type and a PC-deficient DpmtA Dpcs mutant. We expanded the number of affected virulence genes and showed that the loss of PC was correlated with altered expression of multiple genes encoding membrane or membrane-associated proteins and proteins which fulfil their function at the membrane. The PC-deficient mutant analyzed in this study is further described in Sonja Klüsener, Stephanie Hacker, Yun-Long Tsai, Julia E. Bandow, Ronald Gust, Erh-Min Lai and Franz Narberhaus. 2010. Proteomic and transcriptomic characterization of a virulence-deficient phosphatidylcholine-negative Agrobacterium tumefaciens mutant. Total RNA was extracted from A. tumefaciens C58 wild-type and PC-deficient mutant cells grown under virulence-induced and non-induced conditions. The 4-plex NimbleGen Gene Expression Array for A. tumefaciens (Design ID 080630) represents 5344 genes and is based on NCBI reference sequences NC_003062, NC_003063, NC_003064 and NC_003065. Each gene is represented by 6 probes (45mer-60mer oligonucleotides), each in two copies on different locations on the array. Three biological replicates for each cultivation condition were analyzed for A. tumefaciens wild-type and PC-deficient mutant strains.

Quantitative N-terminome of N-end rule mutant in Arabidopsis

Project description:According to the /N-end rule pathway, proteins with basic N-termini are targeted for degradation by the Arabidopsis thaliana E3 ligase, PROTEOLYSIS6 (PRT6). Here, we undertook a quantitative proteomics study of N-end rule mutant prt6, to investigate the impact of this pathway on the etiolated seedling. Isolation of N-terminal peptides using terminal amine isotope labelling of samples (TAILS) combined with Tandem mass tag (TMT) identified over 3000 unique N-termini. Trypsin and GluC have advantage of identification of Acetylated or neo-peptides respectively. Seed storage proteins and Cysteine proteins actives are differentially regulated in abundance in the prt6 mutants, which are represent downstream targets of transcription factors known to be N-end rule substrates.
