Effect of costimulation on microRNAs levels in human naïve CD4 T cells

ABSTRACT: microRNA transcriptional profiling of human naïve CD4 T cells comparing cells that saw no activation, only anti-CD3 or anti-CD3 and anti-CD28 to identify microRNAs specifically upregulated by CD28-mediated costimulation. Three conditions experiment. PBS, anti-CD3, anti-CD3 + anti-CD28 all compared to a reference sample. Biological triplicates, independently extracted and activated.

PBMC LNA-array microRNA profiling

Project description:T cells were collected from four healthy donors using heparin anti-coagulant, diluted with equal amounts of PBS EDTA, then layered over Lymphoprep and spun to collect PBMCs. CD4+ T cells were purifed using the Miltenyi positive selection magnetic labeling kit. Cells were resuspended in RPMI (Invitrogen) with 10% FCS amd 50 U/ml IL-2 (Immunotools), and 3.5x105 plated out per well in 48 well plates, coated overnight with 2 Âµg/ml anti-CD3 and either anti-CD28 or anti-CD46. Purity was assessed by flow cytometry and was in all cases â¥ 95%. RNA was purified from a set of unactivated cells before plating, to represent the resting, 0 hr time point samples. For early activation samples, CD28 or CD46 co-stimulated cells were harvested 2 hrs after plating. Then, 36 hours after plating, the remaining CD46-stimulated cells were harvested and labeled for IL-10 or IFN-g secretion using the Miltenyi cytokine detection kits, according to manufacturerâs instructions. Cells were then sorted into separate cytokine-secreting populations (IFN-g+/IL-10â, IFN-g+/IL-10+, and IFN-gâ/IL-10+) using a BD biosciences FACS machine.RNA from separate populations was labeled using the Hy3 microRNA (miRNA) Power labeling kit (Exiqon) and hybridised to an LNA (locked nucleic acid)-based miRCURY miRNA microarray slides (Exiqon, version 11) using a Maui hybridisation chamber (BioMicrosystems). Spot signals were acquired with an Agilent array scanner and GenePix Pro 4.1 was used for annotation (mirBase 14.0), signal processing and quantification using default background subtraction.

DNA methylation differences between human regulatory T cells and conventional T cells

Project description:Regulatory T cells (Treg) prevent the emergence of autoimmune disease. Prototypic natural Treg (nTreg) are programmed by Forkhead-box P3 (FOXP3) and can be reliably identified by demethylation at the FOXP3 locus. To explore the nTreg methylation landscape we performed genome-wide methylation studies on human naïve resting nTreg (rTreg) and conventional naïve CD4+ T cells (Naïve). We detected 2,315 differentially methylated CpGs between these two cell types, many of which clustered into 127 regions of differential methylation (RDMs). T cell activation induced changes in 466 individual CpGs and 18 RDMs in naïve CD4+ T cells, but did not alter DNA methylation in rTreg. Expression of mRNA for TIGIT, an immune suppressive receptor demethylated in rTreg, was upregulated in nTreg and reduced in peripheral blood mononuclear cells of individuals at risk for autoimmune (type 1) diabetes. Gene-set testing of the 127 RDMs revealed enrichment of common Treg signature genes, FOXP3 bound genes and genes directly upregulated by FOXP3, which was primarily driven by the subset of demethylated RDMs. A putative Forkhead-binding motif overrepresented in promoter-associated RDMs suggests methylation regulates gene expression by influencing FOXP3 binding. Our findings provide new insights into epigenetic regulation of human nTreg and the potential to exploit differential methylation as an immune biomarker in human diseases. Naïve and rTreg cells were sorted from buffy coats of 3 healthy male donors (M28, 29, 30) and then activated for 6 days with anti-CD3 and anti-CD28 antibodies, supplemented with IL-2 at day 4. DNA was harvested and bisulfite converted for methylation analysis on illumina HM450 array from 2-3 biological replicates of each cell type: rTreg (M28, M30), naïve (M28, M29, M30), Act-naïve (M28, M29, M30) and Act-rTreg (M29, M30).

Transcription profiling of human regulatory and helper T cells following activation with anti-CD3 and anti-CD28 for 4 and 16 hours

Project description:Primary non-expanded human T cell populations were isolated by leukapheresis from 10 healthy donors. Out of each donor > 95% pure CD4-positive Th cell and >95% pure regulatory T cell populations were purified. Two affymetrix exon arrays were hybridized from each donor both populations as resting, non-activated samples. In addition, samples were hybridized from each donor and both populations activated by anti-CD3/anti-CD28 treatment for 4hours and 16 hours.

Transcription profiling of human Parp-1 deficient and wild type T cells following CD3 and CD3/CD28 activation

Project description:Primary T cells were isolated from spleen of Parp-1-/- and wild-type mice by magnetic depletion of non-T cells using a MACS Pan-T Cell isolation kit, according to the manufacturer´s instruction (Mintenyi Biotec, Bergisch Gladbach, Germany). Purity was assessed by flow cytometry analysis using antibodies against CD3, CD4 and CD8 and all preparations were more than 98% pure of T cells. The cells were activated with plate-bound anti-mouse CD3 (clone 145-2C11) (5 microg/ml) in the absence or the presence of anti-mouse CD28 (clone 37.51) (5microg/ml) both from BD PharMingen (San Diego, CA) and culture for 3.5 h in RPMI 1640 medium (BioWhittaker) supplemented with 10% FCS, 2mM L-glutamine, 5x10-5 M 2-mercaptoethanol (Sigma), 2.5 microg/ml fungizone, 100 IU/ml penicillin, and 10 microg/ml streptomycin.

Expression data from mouse T cells after CLIP (Crosslinking immunoprecipitation) procedures (microRNA)

Project description:Molecular networks based on genome-wide mRNA and miRNA expression in activated T cells are integrated by co-regulation with miRNA and protein-coding genes during immune responses, however, accurate prediction of miRs and their targets remains a challenge. Furthermore, the specific changes in the expression of miRNAs and/or mRNAs in allogeneic activated T cells during HCT would be distinct from those responding to non-specific stimulation. Recently, Ago-CLIP has been demonstrated to provide a robust platform for identification of precise miRNA-mRNA interactions by definitively distinguishing direct from indirect miRNA-target interactions. We utilized CLIP procedure followed by screening with standard microarray platforms for miRNA and mRNA transcripts to demonstrate the miR-mRNA landscape and identify novel molecular targets for modulating T cell responses. Mixed cell culture was performed with T cells in the presence of syngeneic 57BL/6, or allogeneic BALB/c Dendritic cells or cultivated with anti-CD3e and anti-CD28 mAB for 24 h. Purified T cells were processd for CLIP procedures and followed RNA isolation (miReasy Kit and TRIzol LS) and hybridization on Exiqon 6th generation miRCURY LNA microRNA Arrays and Affymetrix microarrays. We sought to obtain that the specific changes in the expression of miRNAs and/or mRNAs from those responding to non-specific stimulation and in allogeneic activated T cells.

Transcription profiling of human Treg and Th clones - experiment I

Project description:The aim of this work was to identify functional features that are specific of human Treg cells, through the identification of genes that are differentially expressed: 1/ in activated Treg clones versus activated Thelper clones; 2/ in Th clones activated in the presence versus the absence of TGFb; 3/ in suppressed Th clones, i.e. Th clones activated in the presence of Treg clones, versus controls. Experiment Overall Design: Two to four million cells of human T cell clones were collected at rest (time point = 0) or after activation with coated anti-CD3 and soluble anti-CD28 antibodies (time points = 6, 24 or 41hrs). RNA was extracted for hybridization on Affymetrix microarrays.

Our data provide a link between the anti-proliferative microRNA miR-16 and the intestinal proliferation rhythm and point to miR-16 as an important regulator of proliferation in jejunal crypts. This function may be essential to match proliferation and absorptive capacity with nutrient availability. Time course data with 7 time points and 3 replicates per time point. Each 2-color array is hybridized against a reference from time point 0, and dye swaps are included.
