Project description:DHX15 is an ATP-dependent RNA helicase involved in pre-mRNA splicing. We have recently reported that DHX15 is a downstream substrate for Akt1, which plays a significant role in vascular biology. Therefore, we aimed to explore the regulatory function of DHX15 over the vasculature, and the endothelial cell biology in different contexts: development, metabolism, ischemia and tumor growth. Methods: Deficient DHX15 mice and zebrafish were generated using transcription activator-like effector nuclease (TALEN) and Crispr/cas9 gene edition. Lymphatic functionality was evaluated by lymphangiography and magnetic resonance imaging. Mouse-induced tumor and metastasis model were generated by injection of syngeneic LLC1 tumor cells. DHX15 gene silencing in mouse liver endothelial cells (LEC) was performed by the lentiviral transduction of shRNA (Dharmacon). The changes in the transcriptome and the proteome resulting from the shRNA transduction were investigated by RNAseq and mass spectrometry, respectively. Results: Homozygous DHX15 gene deficiency was lethal in mouse and zebrafish embryos. DHX15-/- zebrafish also showed an undeveloped parachordal line, which leads to the formation of lymphatic structures in the trunk during the development. DHX15+/- mice and zebrafish were viable, although DHX15+/- gene deficiency triggered lower vascular network density and impaired lymphatic function postnatally in mice. Whole transcriptome and proteome analysis of DHX15 silenced LEC revealed differential expression of enzymes involved in the glycolysis and the gluconeogenesis pathways. The functional validation of these results demonstrated an uncoupling of the glycolysis with the oxidation of pyruvate into the mitochondria and lower activity of the Complex I in the mitochondrial membrane, resulting in lower cellular ATP production. Noteworthy, heterozygous DHX15 deficiency partially inhibited primary tumor growth and reduced lung metastasis after injection of syngeneic LLC1 tumor cells, compared to wild-type mice

Project description:RNA-binding proteins (RBPs) have been relatively overlooked in cancer research despite their contribution to virtually every cancer hallmark. Here, we use RNA interactome capture(RIC) to characterize the melanoma RBPome and uncover novel RBPs involved in melanoma progression. Comparison of RIC profiles of two melanoma cell lines with different aggressiveness revealed prevalent changes in RNA binding capacities that were not associated with changes in RBP levels. Extensive functional validation of a selected group of 24 RBPs using five differentin vitroassays unveiled unanticipated roles of RBPs in melanoma malignancy. As proof-of-principle we focused on PDIA6, an ER-lumen chaperone that displayed a novel RNA-binding activity. We show that PDIA6 is involved in metastatic progression and map its RNA-binding domain, which we find to be required for PDIA6 tumorigenic properties. These results exemplify how RIC technologies can be harnessed to uncover novelvulnerabilities of cancer cells.

Project description:Metastaticsis disease remains, by far, the leading cause of all cancer-related deaths, despite being a process highly inefficient. The metastatic process is highly inefficient as the initial dissemination of cancer cells from many primary tumors involves intravasation to lymphatics nodes or blood vessels, a process poorly understood. To investigate generalthe molecular mechanisms involved in this step we analyzed the expression of the epigenetic regulators small non-coding RNAs (sncRNAs) in cutaneous squamous cell carcinoma (cSCC), a highly prevalent malignant tumor that mainly spreads to lymph nodes. Here we report the reduced expression of small nucleolar RNAs (snoRNAs) in primary cSCCs that metastasized when compared to non-metastasizing cSCCs, and the progressive loss of DKC1 (the protein that stabilizes the snoRNAs) along the metastasis of the carcinomas. DWe demonstrate that depletion of DKC1 in cSCC cells resulted in a switch totriggers lipid metabolism and the acquisition of metastatic traits. Treatment of DKC1-depleted cells with simvastatin, an inhibitor of the mevalonate pathway, blocked the expression of proteins involved in the epithelial to mesenchymal transition (EMT), suggesting that the rewiring of the lipid metabolism is required to acquire the invasion abilities. Furthermore, the expression of the enzyme HMGCS1 is associated with pathologic features of high metastatic risk in cSCC patients, underpinning the relevance of the mevalonate metabolism in the lymphatic dissemination step.

Project description:Lamina-associated polypeptide 1 (LAP1), a ubiquitously expressed nuclear envelope protein, seems to be essential for the maintenance of cell homeostasis. Although rare, mutations in the human LAP1-encoding TOR1AIP1 gene have been associated to the development of many severe pathologies (e.g. dystonia, myasthenic syndrome, muscular dystrophy, cardiomyopathy and multisystemic syndrome), which can culminate in the premature death of affected individuals. Despite recent evidence of the pathogenicity of TOR1AIP1 genetic alterations, a knowledge gap still exists regarding the physiological roles of LAP1 and, therefore, additional investigation is required to fully understand its biological relevance. To this end, a quantitative proteome analysis of patient-derived skin fibroblasts carrying a pathological TOR1AIP1 mutation (LAP1 E482A), which had been linked to strongly reduced LAP1 protein levels, was carried out. Using the liquid chromatography with tandem mass spectrometry (LC–MS/MS) technology, 386 differentially expressed proteins were found in LAP1 E482A fibroblasts relative to control fibroblasts. A bioinformatic analysis of the LC–MS/MS-identified differentially expressed proteins revealed several biological processes misregulated as a result of human LAP1 deficiency, such as DNA repair, messenger RNA degradation, proteostasis, glutathione metabolism/response to oxidative stress, neuronal development and muscle contraction, among others. Besides shedding light on potential new LAP1’s functions, this work also provides valuable clues about key signaling pathways that may be targeted in disease-modifying therapies for LAP1-associated disorders.

Project description:During evolution, each bacterial strain shapes its metabolism in order to colonise a diversity of niches. Unraveling the biochemical reactions underlying bacteria metabolism is important for biotechnological purposes and for understanding relationships within a complex microbiome as well as the microbiome’s connection with its host. Here we propose a new approach to identifying active metabolic pathways, by integrating essentiality analysis and protein abundance. As an example, we used two bacterial species (Mycoplasma pneumoniae and Mycoplasma agalactiae) that share a high gene similarity yet show significant metabolic differences. After integrating all available metabolic knowledge about their enzymes, metabolites and reactions, we built detailed metabolic maps of their carbon metabolism. We determined the carbon sources that allow growth in M. agalactiae (as known for M. pneumoniae) and introduced glucose-dependent growth in M. agalactiae. By analyzing gene essentiality and performing quantitative proteomics, we could predict the active metabolic pathways and directionalities for the sugar, phospholipids, DNA/RNA precursors, glycoproteins, and glycolipids metabolism of these two bacteria. Comparison between predicted and experimentally determined active pathways shows an excellent agreement. Thus, protein essentiality profiling using transposon sequencing analysis combined with quantitative proteomics and metabolic maps could be used to determine and engineer metabolic fluxes.

Project description:Colorectal cancer (CRC) is one of the most lethal cancers worldwide. Current therapeutic strategies are accompanied by low success rates and several side effects, representing a relevant clinical problem and requiring the discovery of new and more effective therapeutic alternatives. Ruthenium drugs emerged as one of the most promising metallodrugs due to their high selectivity to cancer cells. In this work, we studied for the first time the anticancer properties and mechanisms of action of four lead Ru-cyclopentadienyl compounds, namely PMC79, PMC78, LCR134 and LCR220, in CRC-derived cell lines. Biological assays were performed in CRC cell lines to evaluate cellular distribution, colony formation, cell cycle, proliferation, apoptosis, motility as well as cytoskeleton and mitochondrial alterations. Our results showed that all compounds displayed high bioactivity and selectivity, as shown by low IC50 concentrations against CRC cells. We observed that all Ru compounds had different intracellular distributions and inhibited to a high extent the clonogenic ability and proliferation of CRC cells. In addition, PMC79, LCR134 and LCR220 induced apoptosis, increased the levels of reactive oxygen species, induced mitochondrial alterations and affected F-actin cytoskeleton organization and cellular motility. A proteomic analysis showed that these compounds induce alterations in several cellular proteins related to the phenotypic alterations induced. Overall, we demonstrated that Ru compounds, in special PMC79 and LCR220, present promising anticancer activity in CRC cells and potential to be used as new metallodrugs for CRC therapy.

Project description:During plant life, roots support beneficial associations with soil inhabiting microbes, mainly fungi and bacteria. Increasing evidence suggests that plant-associated microorganisms can promote plant growth and expand immune functions of the plant host. The beneficial entomopathogenic fungus Beauveria bassiana colonizes plant tissues in an asymptomatic way, triggering poorly characterized plant metabolic changes, which negatively affect both pest insects and plant pathogens. B. bassiana has an extremely broad host spectrum, including tomato (Solanum lycopersicum L.). In order to obtain a great overall snapshot of molecular events regulating tomato-B. bassiana interaction, plant proteome and hormonome changes induced over the time by the fungus have been in-depth analyzed by using a combination of high throughput profiling techniques and bioinformatics tools. The proteomics data highlighted interesting molecular pathways affected by B. bassiana related to primary and secondary metabolism and plant growth. Additionally, downregulation of a member of the endochitinase family and upregulation of calcium channel and transporter proteins suggested well-established plant-fungus symbiosis. The molecular pathways linked to protein/amino acids turn-over and to the biosynthesis of energy compounds shed some light on the strategies exploited by the plant to get the most out of the beneficial interaction in improving growth and development.

Project description:Little is known about the molecular profiling associated with the effect of cladribine in patients with multiple sclerosis (MS). Here, we aimed first to characterize the transcriptomic and proteomic profiles induced by cladribine in blood cells, and second to identify potential treatment response biomarkers to cladribine in patients with MS. PBMCs treated in vitro with cladribine were characterized by a major downregulation of gene, protein, and miRNA expression compared with the untreated cells. An intermediate pattern between the cladribine-treated and untreated conditions was observed in PBMCs treated with cladribine in its inactive form. The differential expression analysis of each dataset led to the identification of four genes and their encoded proteins, and twenty-two miRNAs regulating their expression, that were associated with cladribine treatment. Two of these genes (PPIF and NHLRC2), and three miRNAs (miR-21-5p, miR-30b-5p, and miR-30e-5p) were validated ex vivo in MS patients treated with cladribine. Conclusions: By using a combination of omics data and bioinformatics approaches we were able to identify a multiomics molecular profile induced by cladribine in vitro in PBMCs. We also identified a number of biomarkers that were validated ex vivo in PBMCs from MS patients treated with cladribine that have the potential to become treatment response biomarkers to this drug.

Project description:Engineered live bacteria could provide a new modality for treating lung infections , a major cause of mortality worldwide. Here, we engineered a genome-reduced human lung bacterium, Mycoplasma pneumoniae, to treat ventilator-associated pneumonia (VAP), a disease with high hospital mortality when associated with Pseudomonas aeruginosa biofilms. After validating the biosafety of an attenuated M. pneumoniae chassis in mice, we introduced four transgenes in the chromosome by transposition, to implement bactericidal and biofilm degradation activities. We show that this engineered strain has high efficacy against an acute P. aeruginosa lung infection in a mouse model. In addition, we demonstrate that the engineered strain can dissolve biofilms formed in endotracheal tubes of VAP patients and can be combined with antibiotics targeting the peptidoglycan layer to increase efficacy against gram-positive and gram-negative bacteria.
