Phycocyanin-Allophycocyanin LC-MSMS

ABSTRACT: In this study, a co-expressed E. coli strain of phycocyanin-allophycocyanin was constructed, and co-expressed with chromophore in E. coli. Different molecular weights of phycocyanin and allophycocyanin were detected in the recombinant strains, indicating that the expressed polymers are different. The 66kDa dimer and the 300kDa multimer contained phycocyanin and allophycocyanin, identified by mass spectrometry.

Project description:We also tested the downstream differentiation of protein expression between BGC823 Ctrl and BGC823 MIR137HG by IP target FUS following LC-MS/MS. And we selected several proteins related to tumor growth and metastasis to analyze further. String data showed that they might have more contact with each other. Western blot data showed that MET, CTNNB1 and RHOC were also co-expressed with the over-expression MIR137HG.

Ribosome profiling upon glucose starvation in S. cerevisiae

Project description:A universal feature of the response to stress and nutrient limitation is transcriptional upregulation of genes encoding proteins important for survival. Interestingly, under many of these conditions overall protein synthesis levels are reduced, thereby dampening the stress response at the level of protein expression. For example, during glucose starvation in yeast, translation is rapidly and reversibly repressed, yet transcription of many stress- and glucose-repressed genes is increased. Using ribosome profiling and microscopy, we found that this transcriptionally upregulated gene set consists of two classes: (1) one producing mRNAs that are preferentially translated during glucose limitation and are diffusely localized in the cytoplasm – this class includes many heat shock protein mRNAs; and (2) another producing mRNAs that are poorly translated during glucose limitation, have high rates of translation initiation, and are concentrated in foci that co-localize with P bodies and stress granules – this class is enriched for glucose metabolism mRNAs. Remarkably, the information specifying differential localization and translation of these two classes of mRNAs is encoded in the promoter sequence – promoter responsiveness to heat shock factor (Hsf1) specifies diffuse cytoplasmic localization and preferential translation upon glucose starvation, whereas different promoter elements upstream of genes encoding poorly translated glucose metabolism mRNAs direct these mRNAs to RNA granules under glucose starvation. Thus, promoter sequences and transcription factor binding can influence not only mRNA levels, but also subcellular localization of mRNAs and the efficiency with which they are translated, enabling cells to tailor protein production to environmental conditions. The strategy of a novel way to enhance bacterial motility

Project description:Bacterial motility shows a strong evolvable feature depending on the environment. Hyper-motile E. coli could be isolated by evolving non-motile E. coli due to the mutations that enhanced transcriptional expression of the master regulator of the flagellum biosynthesis, FlhDC. These hyper-motile isolates showed reduced growth fitness but with the molecular mechanisms unrevealed. Here we obtained a novel type of hyper-motile isolates by evolving a weakly-motile E. coli K12 strain on the soft agar plates. These isolates carried high accumulated FlhDC proteins and they shared one single point mutation of ClpXV78F. The V78F affected the ATP binding to ClpX via steric repulsive effect and the mutated ClpXP protease lost most of its ability to degraded FlhDC and some other of its known targets. The signal tag of FlhDC for ClpXP recognition was also characterized. Intriguingly, in the hyper-motile strains, the highly enhanced expression of the motility genes was accompanied by the reduced expression of stress resistance genes relating to the reduced fitness of these isolates. Hence, ClpX appeared to be a novel and hot locus during the evolution of bacterial motility and the molecular mechanism of the trade-off between motility and growth was proposed for the first time.

Label-Free Proteomics-based analysis of peripheral nerve injury induced by Japanese encephalitis virus

Project description:Japanese encephalitis (JE) is an acute encephalitis syndrome contributed to Japanese encephalitis virus (JEV) infection. It is the chief cause of viral encephalitis in Asian. In recent years, association of JEV infection with neurological problems such as Guillain-Barré syndrome had reported. Nevertheless, its potential pathogenic mechanism has never been reported. Therefore, it is urgent to explore the relationship between peripheral nerve injury and JEV infection. Here, we use the liquid chromatography-tandem mass spectrometry (LC-MS/MS) technique to make out the protein expression levels of mice sciatic nerve between JEV infection group and the sham group. In general, 4303 proteins were identified by MS, and 187 differentially expressed proteins were found. There were 105 proteins up-regulated in the injured sciatic nerve, and 82 proteins were down-regulated. Functional enrichment analysis of differentially expressed proteins showed that the up-regulated proteins were mainly related to immune regulatory response, and the down-regulated proteins were related to ribosomal structural components and translation.

LC-MS analysis of in vitro SUMOylated SRFR1 protein.

Project description:FLAG-SRFR1 was expressed in reconstituted E. coli system (Okada el al 2009) in the presence of SUMO1 T91R SUMOylation-competent (containing diglycine, GG) or -deficient (diglycine replaced by dialanine, AA) isoforms, SCE1a, and SAE1/2. After induction of expressions, total extracts were probed with anti-FLAG antibodies. A slower migrating band than FLAG-SRFR1 was detected in the presence of only GG, but not AA forms of co- expressed SUMO1. We then subjected the slower migrating protein bands of SRFR1 expressed with SUMO1 T91R for trypsin digestion and LC-MS/MS analysis. SUMO1, but not SUMO2 or SUMO3 footprints on selective lysine residues of SRFR1 was detected in the identified peptides. Remarkably, lysine residue present in the previously predicted LK325EE SUMOylation motif was identified with SUMO1-modifications. In addition, the K229 residue of SRFR1 was also covalently modified by SUMO1 even though conserved features of a SUMOylation motif was absent for this lysine.

Integrative Multianalytical Model Based on Novel Plasma Protein Biomarkers for Distinguishing Lung Adenocarcinoma and Benign Pulmonary Nodules

Project description:Given the pressing clinical problem of making decision in diagnosis for subjects with pulmonary nodules, we aimed to discover novel plasma protein biomarkers for lung adenocarcinoma (LUAD) and benign pulmonary nodules (BPN), then develop an integrative multianalytical model to guide the clinical management of LUAD and BPN patients. Through label-free quantitative plasma proteomic analysis, twelve differentially expressed proteins (DEPs) in LUAD and BPN were screened. The diagnostic abilities of the DEPs were validated in two independent validation cohorts. The results showed that the level of three candidate proteins (PRDX2, PON1, APOC3) were lower in the plasma of LUAD than BPN. The three candidate proteins were combined with three promising computed tomography (CT) indicators (Spiculation, Vascular Notch Sign, Lobulation) and three traditional markers (CEA, CA125, CYFRA21-1) to construct an integrative multianalytical model, which was effective in distinguishing LUAD from BPN, with AUC of 0.904, sensitivity of 81.44% and specificity of 90.14%. Moreover, the model possessed impressive diagnostic performance between early LUADs and BPNs, with the AUC, sensitivity, specificity and accuracy of 0.868, 65.63%, 90.14% and 82.52%, respectively. This model maybe a useful auxiliary diagnostic tool for LUAD and BPN by achieving a better balance of sensitivity and specificity.
