Project description:A great number of studies have investigated changes induced by morphine exposure in gene expression using several experimental models. In this study, we examined gene expression changes during chronic exposure to morphine during maturation and differentiation of zebrafish CNS. Our study identified different functional classes of genes and individual candidates involved in the mechanisms underlying susceptibility to morphine actions related to CNS development. These results open new lines to study the treatment of pain and the molecular mechanisms involved in addiction. We also found a set of zebrafish-specific morphine-induced genes, which may be putative targets in human models for addiction and pain processes. Zebrafish embryos were divided into two experimental groups: control embryos and embryos at 5 hpf exposed to 10 nM morphine and collected at 24 hpf (covering the complete embryogenesis). Morphine was administered to the embryos in their water environment, i.e., diluted in E3 embryonic medium. The exposition to begun at the stage of 5 hpf (end of blastula) is continuous, in order to study the chronic effects of the exposure to drug. Microarray experiments were performed using six replicates for each condition, which contained the RNA of approximately one hundred embryos to minimize the influence of potential individual differences between the animals and technical variation introduced by tissue preparation. We previously reported that a concentration of 10 nM morphine is the highest concentration that can be used without a toxic effect on the embryos, and close to 5% of the morphine diluted in the E3 medium is detected in the embryo.

Project description:Using microarray analyses and subsequent verification by RT-PCR, we studied the changes in gene expression in the inferior colliculus after an ictal event in one models of audiogenic epilepsy, genetic audiogenic seizure hamster (GASH:Sal). GASH:Sal, a hamster strain developed at the University of Salamanca, exhibits genetic audiogenic epilepsy similar to human Grand Mal epilepsy. GASH:Sal shows an autosomal recessive inheritance for susceptibility to audiogenic seizures, which manifest more severely in young animals; the seizure severity progressively declines with age. Genetic animal models of epilepsy are an important tool for further understanding the basic cellular mechanisms underlying epileptogenesis and for developing novel antiepileptic drugs. We conducted a comparative study of gene expression in the inferior colliculus, a nucleus that triggers audiogenic seizures, using two animal models, the Wistar audiogenic rat (WAR) and the genetic audiogenic seizure hamster (GASH:Sal). For this purpose, both models were subjected to auditory stimulation, and 60 minutes after stimulation, the inferior colliculi were collected. As a control, intact Wistar rats and Syrian hamsters were subjected to identical stimulation and tissue preparation protocols to those performed on the experimental animals. A total of 24 animals were used in this study according to the following distribution: 12 control Syrian hamsters (Mesocricetus auratus) and 12 GASH:Sal at 16 weeks of age and a body weight of approximately 60 g. Six animals Syrian and GASH:Sal hamsters, respectively, were exposed to auditory stimulation, and 60 min after the seizures, we harvested the IC for all gene expression analyses (stimulated Syrian hamsters and stimulated GASH:Sal hamsters). As controls, other six animals Syrian and GASH:Sal hamsters, respectively, were not exposed to the same stimulation (Syrian hamsters and GASH:Sal hamsters).

WAR is a genetically selected strain susceptible to audiogenic seizures that was inbred in the School of Medicine of Ribeirão Preto (Brazil) beginning in 1990. This strain is a model of audiogenic idiopathic epilepsy that develops tonic-clonic generalized seizures. Genetic animal models of epilepsy are an important tool for further understanding the basic cellular mechanisms underlying epileptogenesis and for developing novel antiepileptic drugs. We conducted a comparative study of gene expression in the inferior colliculus, a nucleus that triggers audiogenic seizures, using two animal models, the Wistar audiogenic rat (WAR) and the genetic audiogenic seizure hamster (GASH:Sal). For this purpose, both models were subjected to auditory stimulation, and 60 minutes after stimulation, the inferior colliculi were collected. As a control, intact Wistar rats and Syrian hamsters were subjected to identical stimulation and tissue preparation protocols to those performed on the experimental animals. As controls, normal Wistar rats were exposed to the same stimulation according to the identical procedure. For gene microarray (Rat Gene 1.0 ST), the rats were randomly divided into two groups, and we used both sides of the IC (ipsilateral and contralateral) from each animal: stimulated Wistar rats and stimulated WAR rats.

Project description:Anti-tick vaccines have proved to be an effective and sustainable method for the control of tick infestations and tick-borne diseases with clear advantages over the application of chemical acaricides (Šmit and Postma, 2016; de la Fuente, 2018; Ndawula and Tabor, 2020). Moreover, the efficacy of acaricide application against Ornithodoros ticks is seriously limited owing to their endophilic/nidicolous life style, which make these ticks less accessible to the chemical acaricides (Astigaraga et al., 1995). Success in tick vaccine development is largely dependent on identification of new and highly protective tick antigens. Searching of new candidate protective antigens is currently being approached among tick molecules that play important biological functions at the tick-host interface, and more precisely among the salivary and intestinal proteins involved in biological processes specifically evolved by ticks to adapt to haematophagy (de la Fuente et al., 2016; Oleaga et al., 2021; Pérez-Sánchez et al., 2021). Accordingly, next-generation sequencing (NGS) and high-throughput proteomics technologies are been used to explore the transcriptome and proteome of the salivary glands/saliva and midguts of an increasing number of tick species and obtain the corresponding sialomes and mialomes (Chmelař et al., 2016; Almeida-Martins et al., 2020; Mans et al., 2020; Oleaga et al., 2021). These studies have identified a wealth of tick molecules related to tick haematophagy, tick-host interplay and pathogen transmission, which can then be scrutinized and filtered in vaccinomics pipelines for selecting candidate protective antigens (Chmelař et al., 2016; Maruyama et al., 2017; Antunes et al., 2018; de la Fuente et al., 2018; Ren et al., 2019; Couto et al., 2021). Similarly, we were also interested in characterizing the O. erraticus sialome. As far as O. erraticus saliva must contain all the bioactive molecules that the tick need to successfully feed, decoding its composition will lead to the discovery of new antigen targets for developing vaccines for the control and prevention of O. erraticus infestations and the diseases it transmits. Accordingly, the objective of the present work was to obtain the proteome of the saliva of O. erraticus adult ticks. For this, we have used a proteomics informed by transcriptomics approach to analyse female and male saliva separately using two different mass spectrometry approaches: liquid chromatography-tandem mass spectrometry (LC-MS/MS) in data-dependent acquisition (DDA) mode, and Sequential Window Acquisition of all Theoretical fragment ion spectra Mass Spectrometry (SWATH MS). SWATH MS is a specific variant of data-independent acquisition (DIA) methods that combines deep proteome coverage capabilities with quantitative consistency and accuracy (Ludwig et al., 2018). Here we reported the identification of 387 non-redundant proteins in the saliva of O. erraticus adult ticks as well as a qualitative and quantitative comparison of the saliva protein composition between both sexes. The integration of O. erraticus sialoproteomic and sialotranscriptomic datasets facilitate a better understanding of the physiology of feeding in O. erraticus and will drive the discovery of new and more effective antigen targets for development of anti-tick vaccines.

Project description:The data includes a transcriptome analysis of K562 cell lines in which the gene N-glycanase 1 (NGLY1) was mutated in exon 1 and/or exon 3 to include loss of function mutations as described in Mueller and Jakob et al, 2020. The data were used in conjunction with whole proteome MS/MS experiments to show a gene expression profile consistent with NGLY1 deficiency, a human disease. The experiments demonstrate the wide ranging effect of the loss of NGLY1 on a cellular system.

Project description:Reduced representation bisulfite sequencing (RRBS) of hematopoeitic stem/progenitor cells and mature B-cells from wild-type mice and mice transiently expressing Bcl6 under control of the Sca1 promoter. CBAxC57BL/6J mice were engineered to transiently express a Bcl6 cDNA in hematopoeitic stem/progenitor cells under control of the Sca1 promoter and then delete the transgene by cre-mediated recombination upon expression of Cd79a (Sca1-BCL6?). Hematopoeitic stem/progentior cells (HSPC, Sca1+Lin-) from the bone marrow and mature B-cells (B220+) from the peripheral blood were isolated from these mice and wild-type CBAxC57BL/6J mice by fluorescence activated cell sorting. Cells from 6-9 mice were pooled, for a total of 4 experimental conditions. DNA was extracted for each condition and analyzed by reduced representation bisulfite sequencing.

Project description:Environmental estrogens, such as bisphenol A (BPA) that is normally used in the manufacture of food and beverage containers, pose increasingly worrisome hazards to human and wildlife health. The adverse effects of BPA are multifaceted; while close attention has been paid to their effect on the immune response system, especially the possible etiology of asthma in children and adults. The underlined mechanism of how BPA influences the biological pathways that alters the normal immune response system is unknown. Here, we report to use various proteomics and biological approaches to identify BPA-targeting proteins and protein pathways in human colonic and CD4+T cell lines and CD4+T cells extracted from mouse spleens. The outcomes of this study revealed that the cellular respiration, phagosome maturation and especially the Sirtuin signaling pathways are among the top canonic or KEGG pathways perturbed by BPA and they are proteome-phenotypic inheritable to multi-generations. Most importantly, a protein palmitoyltransferase, ZDHHC1, was identified as one of the top proteins upregulated by BPA; and further, it was found that ZDHHC1 forms a heterodimer with STING. This novel finding constitutes a mechanistic model better describing how BPA and E2, as well as vitamin D3, are engaged in the immune response of asthma by up-regulating the expression of ZDHHC1 through histone modifications and its down-stream STING signaling pathways.

Project description:Trichoderma erinaceum secretome The use of lignocellulosic biomass is something that has been encouraged considering the search for sustainable alternatives mainly in the energy sector. However, to use such biomass as feedstock, its degradation is necessary aiming the formation of sugars that could be used in fermentation. For this conversion, enzymatic cocktails with degradative capacity are used, which are normally composed for the of filamentous fungi secretomes. The present work presents the characterization of Trichoderma erinaceum aiming at its use as a producer of lignocellulolytic enzymes. Cultivations were conducted using Mandels-Andreotti media enriched with four different carbon sources (glucose, avicel, pretreated sugarcane straw, or energy cane bagasse) in different time points (72h, 96h, 120h, 144h), and the supernatants were analyzed by mass spectrometry to determine the various patterns of enzyme secretion resulting from the modification of components within the media.

The minimally invasive Fine Needle Aspiration Cytology (FNAC) is the current gold standard for the diagnosis thyroid nodule malignancy. However, proper discrimination of follicular neoplasias often require more invasive diagnostic techniques. Project description:Extracellular vesicles (EV) convey biological messages through their cargoes. Herein we focus on monocyte/platelet aggregates characteristic of several cardiovascular diseases with an analysis of monocyte-derived EV (mEVs) effects on the atherosclerotic plaque. Monocyte preparations were stimulated with TNF-α in presence or absence of prostacyclin and EVs isolated via centrifugation. EV physical characteristics were determined by Nanoparticle Tracking analysis while surface profile was analysed using imaging flow cytometry. Atherosclerotic plaques from 5 patients undergoing endarterectomy were cultured with or without mEVs. Cytokines and proteins released in the culture media were measured by multiplex ELISA and mass spectrometry. Proteomic of mEVs prepared in different incubation settings was also conducted. Monocyte isolation yielded ~80% platelet-monocyte aggregates. TNF-α stimulation produced CD14+ EVs as well as a subset bearing the CD41 marker for platelets (CD14+/CD41+). Prostacyclin addition did not modulate monocyte/platelet aggregates, but impacted on mEV numbers. Addition of TNF-α mEVs on atherosclerotic plaque fragments impacted on general protein release (19 upregulated and 7 downregulated) and elevated cytokine release. mEVs generated by TNF-α and prostacyclin produced minimal changes on plaque reactivity. Proteomic analysis of mEVs revealed a distinctive composition when the cell preparation was activated with TNF-α alone or with prostacyclin. In conclusion, mEVs activate the atherosclerotic plaque. Attenuating platelet activation has an effect on EV composition with downstream modulation of their pro-inflammatory actions. EV heterogeneity reflects the mode of activation of the cell of origin and may differently contribute to the development and progression of atherosclerosis.
