Project description:Pancreatic ductal adenocarcinoma is one of the most lethal cancers, with a 5 year-survival rate below 5%. Lack of curative treatment and failure of targeted therapies urge the need to identify novel efficient therapeutic strategy. Achievement of this goal will be obtained through the identification of diagnosis and prognosis biomarkers, identification of novel therapeutic targets and the knowledge of resistance mechanisms induced by these targeted therapies. PI3K/Akt/mTOR signalling, one of the most altered in cancers, is overactivated in pancreatic cancer and correlated with poor prognosis. In the Vertebrates, the family of class I phosphoinoitide-3-kinase (PI3K) includes four isoforms: p110α, p110β, p110δ and p110γ. Although they all perform the same biochemical reaction (phosphorylation of PIP2 in PIP3, a membrane lipid messenger), each isoform were demonstrated to have specific physiological roles. Global PI3K inhibitors are currently being tested in phase I/II clinical trials in advanced solid cancers, but show at maximal doses tolerated a limited therapeutic benefit. Isoform-selective PI3K inhibitors are currently the most promising agents because, at low doses, they are more efficient to inhibit one PI3K isoform, and thus, less toxic than pan-PI3K inhibitors. The objectives of this thesis are to determine isoform-specific PI3K roles and the therapeutic interest to target one or more isoforms in pancreatitis and PDAC, by the identification of isoform-specific pathways and the study of adaptive responses induced by targeting of one or all isoforms of PI3K. In a first part, my work has highlighted, validated and completed results obtained in the team, to demonstrate the significance of PI3K/Akt signalling in two physiological processes: chronic pancreatitis and initiation of pancreatic carcinogenesis. Precisely, the overactivation of PI3K/Akt pathway measured on human and murine chronic pancreatitis samples is correlated with a specific p110α activation gene expression signature. Moreover, genetic and pharmacologic inactivation of p110α during pancreatic chronic inflammation or cancerogenesis (by oncogenic Kras) prevents the formation of acino-ductal metaplasia, structures at the origin of pancreatic carcinogenesis initiation. Development of in vitro acino-ductal transdifferentiation protocol allowed me to demonstrate that only p110α is necessary at this initial step of pancreatic carcinogenesis by the regulation of Rho small GTPases, further regulating actin remodelling. In the second part, by a phosphoproteomic-based approach, I quantified PI3K downstream phosphorylation-regulated targets in a pancreatic cancer cell line treated or not by a pan- or selective PI3K inhibitor at different times. I demonstrated for the first time existence of targets, signalling pathways and adaptive responses regulated by each PI3K isoform. To conclude, all these results demonstrate the rational of combinatorial use of isoform-specific PI3K inhibitors in patients with pancreatic cancer for better clinical response

Project description:Despite the indisputable efficacy of kinase-inhibitors in myeloid malignancies, cure remains an exception and most patients eventually progress. Therefore, there is an unmet clinical need in developing diagnostic pipelines for the characterization of kinase-activities and signaling networks to investigate their implications in response and resistance. Here, we used the BCR-ABL1 driven K562 and hetero-/homozygote FLT3-ITD driven MOLM13/MV4-11 human myeloid cell line models exposed to the clinically established BCR-ABL1 and FLT3 kinase-inhibitors, Nilotinib and Midostaurin, respectively. Titanium dioxide enrichment with liquid chromatography tandem mass spectrometry (LC-MS) was used and the differential phosphoproteomics profiles analyzed with the Kinase-Activity Enrichment Analysis (KAEA) pipeline. This novel pipeline allows inferring kinase activities within signaling networks. We observed correct detection of expected direct (ABL, KIT, SRC) and indirect (MAPK) targets of Nilotinib as well as the indirect (PRKC, MAPK, AKT, RPS6K) targets of Midostaurin, respectively. Moreover, our pipeline was able to characterize unexplored kinase-activities within the corresponding signaling networks. With our pipeline, we provide researchers and clinicians an instrument to monitor biological behavior of kinases in response or resistance to targeted treatment. Further investigations are warranted and ongoing to determine the utility of our pipeline to characterize mechanisms of disease progression and treatment failure.

Project description:We performed an unbiased investigation of changes in the proteome and the phosphoproteome of the heart induced by exercise, either in control or in PKP2-deficient hearts. Two pairs of experimental groups were studied: The first pair consisted of control animals and the second pair of animals deficient in PKP2 (PKP2cKO). For both cases, results obtained from sedentary animals were compared to those obtained from animals subjected to six weeks of a running exercise program. We therefore refer to the first pair as “control” and the second pair as “PKP2cKO” and in both cases, the variable was “exercise”. Left ventricular tissue from these animals were subjected to quantitative proteome and phosphoproteome measurements applying tandem mass tag (TMT) labeling and high-resolution mass spectrometry measurements performed on an Orbitrap QExactive mass spectrometer. For phosphoproteomic analyses, peptides were enriched by titanium dioxide chromatography and all peptide samples were pre-fractionated into 12 fractions prior to measurement.

Project description:Different types of DNA damage can initiate phosphorylation-mediated signalling cascades that result in stimulus specific pro- or anti-apoptotic cellular responses. Amongst its many roles, the NF-κB transcription factor RelA is central to the DNA damage response pathway. Yet, understanding of the co-ordinated signalling mechanisms that result in these different DNA damaging agents inducing specific cellular outcomes through RelA remains unclear. Here, we examine the temporal effects of exposure of U2OS cells to either etoposide (ETO) or hydroxyurea (HU) on the phosphorylation status of RelA and its protein binding partners, using label-free quantitative phosphoproteomics. Although there were relatively few stimulus specific differences overall in the phosphorylated RelA interactome in response to either DNA damaging agent, we observed subtle, but significant changes in the phosphorylation states of the RelA bound proteins as a function of both the type of and duration of the DNA damaging agent used. The DNA double strand break (DSB) inducing ETO invoked more rapid, sustained responses than HU, with regulated targets primarily involved in transcription, cell division and (unsurprisingly) DSB repair. Kinase substrate prediction of confident, differentially regulated phosphosites suggests possible roles for CDK1 and MAPK3/ERK1 signaling, in addition to the known roles of ATM/ATR. In contrast, HU-induced replicative stress mediated more temporally dynamic regulation, with phosphoprotein components of the RelA network having known roles in rRNA/mRNA processing and translational initiation, many of which contained a 14-3-3ε binding motif. Our data thus point to differential regulation of key cellular processes and the involvement of unique signalling pathways in modulating DNA damage-specific functions of RelA.

Project description:The Ptch1+/- strain constitues an established mouse model for the Shh-driven type of medulloblastoma. Combined Ptch1+/- Nos2-/- mice show a two-fold increased incidence for this tumor. Here, the impact of Nos2 inactivation on medulloblastoma development was investigated by gene expression profiling of tumor samples as well as healthy cerebellum at different ages and genotypes. Medulloblastoma samples from three Ptch1+/- and six combined Ptch1+/- Nos2-/- mice were analyzed. Healthy cerebellum taken from mice at postnatal day nine, six weeks after birth, and about 1 year of age were analyzed for wildtype animals and the genotypes Ptch1+/-, Ptch1+/- Nos2-/-, and Nos2-/-. The cerebellar developmental stages at six weeks and one year were measured in three biological replicates, while samples taken at postnatal day six consisted of pooled individual specimen. These were measured in three replicates being amplified and labelled in separate reactions. All samples were subjected to two-color hybridizations against Universal Reference RNA (Stratagene) with color-switch experiments yielding two technical replicates, respectively.

Project description:Cholesterol import in mammalian cells is mediated by the LDL receptor pathway. Here, we perform a genome-wide CRISPR screen using an endogenous cholesterol reporter and identify >100 genes involved in LDL-cholesterol import. We characterise C18orf8 as a core subunit of the mammalian Mon1-Ccz1 guanidine exchange factor (GEF) for Rab7, required for complex stability and function. C18orf8-deficient cells lack Rab7 activation and show severe defects in late endosome morphology and endosomal LDL trafficking, resulting in cellular cholesterol deficiency. Unexpectedly, free cholesterol accumulates within swollen lysosomes, suggesting a critical defect in lysosomal cholesterol export. We find that active Rab7 interacts with the NPC1 cholesterol transporter and licenses lysosomal cholesterol export. This process is abolished in C18orf8-, Ccz1- and Mon1A/B-deficient cells and restored by a constitutively active Rab7. The trimeric Mon1-Ccz1-C18orf8 (MCC) GEF therefore plays a central role in cellular cholesterol homeostasis coordinating Rab7 activation, endosomal LDL trafficking and NPC1-dependent lysosomal cholesterol export.

Project description:Therapeutic strategies to treat acute kidney injury (AKI) are lacking. Preconditioning by hypoxia (HP) and caloric restriction (CR) is highly protective in rodent AKI models. The underlying molecular mechanisms are unknown. A comparative transcriptome analysis after HP and CR identified Kynureninase (KYNU) as a common downstream target. Using a newly generated KYNU-deficient mouse line, we show that KYNU contributes to the protective effect of preconditioning. Metabolome, transcriptome and proteome analyses reveal KYNU as necessary for CR-associated maintenance of nicotinamide adenine dinucleotide (NAD+) levels. Importantly, the impact of CR on the de novo NAD+ biosynthesis pathway can be recapitulated in humans.

Project description:Protein phosphatase 2A (PP2A) is a family of conserved serine/threonine phosphatases involved in several essential aspects of cell growth and proliferation. PP2ACdc55 phosphatase has been extensively related to cell cycle events in budding yeast, however few PP2ACdc55 substrates have been identified. Here, we performed a quantitative mass spectrometry approach to reveal new substrates of PP2ACdc55 phosphatase and new PP2A related processes in mitotic arrested cells. We identified 626 potential PP2ACdc55 substrates involved in a broad range of mitotic processes. As expected, several hyperphosphorylated proteins corresponded to Cdk1-dependent substrates, although other kinases’ consensus motifs were also enriched in our dataset, suggesting that PP2ACdc55 counteracts and regulates other kinases different than Cdk1. Indeed, Pkc1 and Cla4 kinases emerged as novel nodes of PP2ACdc55 regulation, highlighting a major role of PP2ACdc55 in membrane trafficking and cytokinesis, gene ontology terms significantly enriched in the PP2ACdc55-dependent phosphoproteome. In addition, we validated two new PP2ACdc55 substrates involved in early and late anaphase pathways, Slk19 and Lte1; and we also validated Zeo1, and other potential substrates, through protein interaction experiments. Finally, we performed docking models of Cdc55 and its substrate Mob1. We found that the predominant interface on Cdc55 is mediated by a protruding loop consisting of residues 84-90, thus highlighting the relevance of these aminoacids for substrate interaction.
