International GeoBiology Course 2014/2015

ABSTRACT: The 2014 and 2015 International Geobiology Courses took place at Little Hot Creek (LHC), California. The data shown here represents an attempt to gather information from a number of sources at LHC. Students will analyze the data and produce meaningful conclusions to the data presented using an integrated approach combining the expertise of geologists and biologists.

Project description:Here we report the establishment and characterization of a Prostate Cancer Patient Derived Explant (PCPDX) from a patient of West African ancestry with metastatic castration resistant disease. The following data represents gene expression in a series of mice carrying this PCPDX and undergoing different treatment courses. Mice were treated for 10 weeks with either Enzalutamide, Cisplatin, or Docetaxel, or appropriate vehicle controls.

Proteomic characterization of Aspergillus fumigatus isolated from air and surfaces of the International Space Station

Project description:The on-going Microbial Observatory Experiments on the International Space Station (ISS) revealed the presence of various microorganisms that may be affected by the distinct environment of the ISS. The low-nutrient environment combined with enhanced irradiation and microgravity may trigger changes in the molecular suit of microorganisms leading to increased virulence and resistance of microbes. Proteomic characterization of two Aspergillus fumigatus strains, ISSFT-021 and IF1SW-F4, isolated from HEPA filter debris and cupola surface of the ISS, respectively, is presented, along with a comparison to experimentally established clinical isolates Af293 and CEA10. In-depth analysis highlights variations in the proteome of both ISS-isolated strains when compared to the clinical strains. Proteins up-regulated in ISS isolates were involved in oxidative stress response, and carbohydrate and secondary metabolism. This report provides insight into possible molecular adaptation of filamentous fungi to the unique ISS environment. Lastly, an attempt was made to elucidate plausible causes of the enhanced virulence of both ISS-isolated A. fumigatus strains.

The Human Saliva Metabolome

Project description:Saliva is composed of a variety of molecules that modulate the oral cavity. It is mainly composed of water (95%) and several minor components such as electrolytes, proteins, and low molecular weight compounds. It consists of metabolites from drinks, foods, drugs, environmental contaminants, and bacterial by-products. As part of the ongoing human metabolome project, the human cerebrospinal fluid metabolome, the human serum metabolome, and recently the human urine metabolome have been characterized. Unlike urine, serum, and cerebrospinal fluid, saliva metabolomics have not shown much progress. Therefore, the present study aims at characterizing the human saliva metabolome. In an attempt to understand saliva metabolomics, we have undertaken comprehensive multi analytical tools based quantitative metabolomics. The nuclear magnetic resonance (NMR) spectroscopy data is presented in this study.

Project description:Here we present the case of adult medulloblastoma with minimal chromosomal rearrangements. Data presented here are aCGH analyses of two biopsies of adult patient with a medulloblastoma which was classified as a Shh subgroup. Analyses were performed on 2 archival specimens of medulloblastoma, WHO Grade IV, seen at the Department of Pathology, Massachusetts General Hospital from 2007. This Series represents the CGH part of the study.

CPET in Colorectal Surgery

Project description:The present study is a retrospective analysis of prospectively collected clinical data. Anonymized data from patients collected during routine clinical care from 7 major colorectal units in the UK who perform pre-operative cardiopulmonary exercise testing will be pooled at a central location (Aintree University Hospitals, Liverpool) and used to validate the relationship between cardiopulmonary exercise testing (CPET) variables and short term post-operative outcomes after major colorectal surgery. Here the investigators will attempt to validate a study entitled "Cardiopulmonary exercise variables are associated with postoperative morbidity after major colonic surgery - a prospective blinded observational study" previously published by our team in Liverpool .

Transcriptional responses of Saccharomyces cerevisiae to carbon and nitrogen deprivation

Project description:Metabolite concentrations can regulate gene expression, which can in turn regulate metabolic activity. The extent to which functionally related transcripts and metabolites show similar patterns of concentration changes, however, remains unestablished. We have therefore measured and analyzed the metabolomic (previously published in Brauer et al., PMID 17159141) and transcriptional responses (presented here) of Saccharomyces cerevisiae to carbon and nitrogen starvation. The transcriptomes of filter cultures of FY4 (a prototrophic, Mata derivative of S288C presented by Winston et al., PMID 7762301) were sampled during exponential growth in minimal media and at 10, 30, 60, 120, 240, and 480 minutes following a switch to media lacking ammonium (nitrogen starvation) or D-glucose (carbon starvation). Transcriptional profiles were measured using an Agilent Yeast Oligo Microarray (V2), with the zero timepoint (i.e. exponential growth) as the reference sample. This yielded 2 time-courses of 6 time-points each. Further information is available in the accompanying manuscript.

Project description:This experiment consists of expression profiles for proteins in human tissues based on immunohistochemistry tissue microarrays. The tissue and cell samples came from 144 normal individuals. Normal tissues are represented by samples from three individuals each (except for endometrium, skin, soft tissue and stomach which are represented by samples from six individuals each), one core per individual. <br> The data presented here is based on The Human Protein Atlas version 13 and Ensembl version 75.37. This entry represents a top level summary of the metadata only. Comparative integrated omics analysis of the Hfq regulon in Bordetella pertussis

Project description:This study represents the first attempt to characterize the RNA chaperone Hfq regulon in bacterial pathogen using an integrative omics approach. Gene expression profiles were analyzed by RNA-seq and protein amounts in cell-associated and cell-free fractions were determined by LC-MS/MS technique. Comparative analysis of transcriptomic and proteomic data revealed solid correlation considering the role of Hfq in post-transcriptional control of gene expression. Importantly, our study confirms and further enlightens the role of Hfq in pathogenicity of B. pertussis.
