Project description:Tooth is a remarkable source of information for paleoanthropologists. Investigation of ancient dental proteomes is able to provide biomolecular data helping at understanding past life. In particular, the enamel protein amelogenin (AMEL) offers the possibility to determine the sex of the specimen. Here, we have analysed eleven 5000 year-old human teeth from a French Neolithic site using a dedicated paleoproteomics strategy for phenotypic characterization of ancient samples. We have set up a shotgun proteomics analysis based on an optimized 3-step iterative search strategy. This allowed the identification of a total number of 1496 proteins including the main proteins characteristic of dental tissues. Most of the proteins were identified by the no enzyme database search mode included in the iterative bioinformatics data analysis pipeline. This demonstrates that a number of peptides issued from randomly degraded proteins may be missed when using the conventional semi-tryptic database search mode. Based on the identification of the sex-specific peptides TALVLTPLK, IALVLTPLK and WYQSIRPPYP of amelogenin, a targeted MS approach using a parallel reaction monitoring (PRM) mode was performed to maximize the sensitivity and the reproducibility of detecting these unique peptides for sex estimation. This led to confirm the sex of individualsin all the samples.

Project description:Purpose: Accurate identification of sex-biased genes requires precise measurement of gene expression levels in gonads. This study is designed to provide such data for various Drosophila species to enhance studies of sex-biased gene expression and evolution across the genus. Methods: Virgin flies were collected and aged 6-10 days before dissecting 2-3 replicates of testes or ovaries. Total RNA was extracted using the Arcturus® PicoPure® kit . Illumina® TruSeq® RNA library kits were used to poly-A+ select and reverse-transcribe mRNA, shear cDNA into ~120 bp fragments, and produce libraries for 1x50 bp sequencing on an Illumina GAIIx or HiSeq2000. Illumina®’s Real Time Analysis v1.13 module processed images, called bases, and provided base qualities. Reads were mapped to the current reference genomes using Bowtie v2.1.0 (Langmead and Salzberg, 2012, Nat Meth) with default settings. Differentially expressed genes were detected using Cufflinks v 2.1.0 (Trapnell et al., 2010, Nat Biotech; default settings) or edgeR (Robinson et al., 2010, Bioinformatics; full-quantile GC-content normalization and full-quantile between-sample normalization). Genes were called differentially expressed at a Benjamini-Hochberg false discovery rate of 0.01. Results: Thousands of male- and female-biased genes were detected for each species using both DE detection methods. These results provide a significant improvement in sensitivity of sex-biased gene detection relative to using whole-body RNA-sequencing data. These data provide a foundation for accurate identification of sex-biased genes throughout the Drosophila genus.

Project description:Identification of the sex of fossil and archaeological animal remains offers many insights into their demography, mortality profiles and domestication pathways. However, due to manifold factors, sex determination of fossils is often impossible. To overcome this, we have developed an innovative protocol to determine animal’s sex applying label-free quantification (LFQ) of two unique AmelY peptides ‘LRYPYP’ (AmelY;[M+2]2+ 404.7212 m/z) and ‘LRYPYPSY’ (AmelY;[M+2]2+ 529.7689 m/z) that are solely present in males that permitted determination of the animal’s sex. We examine the application of this method to eight (8) modern cattle (Bos taurus) and (12) twelve fossil (Bos) samples from a Neolithic sites of Beisamoun in Israel (8th–7th millennium BC). Our methodology correctly determinate sex in all modern and ancient samples.

Project description:Sex differences are widespread in human health and disease, which are frequently modeled in other mammalian species. However, the extent to which molecular sex differences are conserved across both tissues and species remains unclear. We conducted a 12-tissue, five-species survey of sex differences in gene expression using both publicly available (human) and newly generated (cynomolgus macaque, mouse, rat, and dog) RNA sequencing data. In each of the tissues assessed, we identified between 128 and 805 genes with conserved sex-biased expression. However, most sex bias in gene expression (~77%) – both female and male – has arisen since the last common ancestor of boroeutherian mammals, likely facilitated by reduced selective constraint. Evolutionary gains and losses of regulation by sex-biased transcription factors drove a significant fraction (~27%) of lineage-specific changes in sex bias. Our study suggests caution in the use of other species as models of human sex differences, and that similar selective pressures have driven sex-biased gene expression both within and outside the reproductive tract.

Project description:Biological sex is a key information for archaeological and forensic studies, which can be assessed in enamel using proteomics. However, the lack of a standard approach for fast and accurate sex identification limits the reach of proteomics applications. Here, we introduce a targeted proteomics-based workflow that builds on a rapid, non-destructive, sensitive, and quantitative mass spectrometry (MS) strategy for the determination of biological sex from human dental enamel, including a R-Shiny interface for the data analysis. The method was first developed and optimised using modern teeth material and then validated on an independent set of modern deciduous teeth of known sex. The assay was then applied to archaeological material and demonstrated unprecedented specificity and scalability for molecular sex inference, with the possibility of analysing > 300 individuals in less than two days of MS measurement time, and with subsequent confident sex assignment in less than a day of data analysis.

Project description:Through thousands of years of breeding and strong human selection, the dog (Canis lupus familiaris) exists today within hundreds of closed populations throughout the world, each with defined phenotypes. A singular geographic region with broad diversity in dog breeds presents an interesting opportunity to observe potential mechanisms of breed formation. Italy claims 14 internationally recognized dog breeds, with numerous additional local varieties. To determine the relationship among Italian dog populations, we integrated genetic data from 263 dogs representing 23 closed dog populations from Italy, seven Apennine gray wolves. Using 142,840 genome-wide SNPs, this dataset was used in the identification of breed development routes for the Italian breeds that included divergence from common populations for a specific purpose, admixture of regional stock with that from other regions, and isolated selection of local stock with specific attributes.

Project description:Sexual reproduction is nearly universal among multicellular animals, but sex can be determined by cues including sex chromosomes, temperature, social status, and photoperiod. DMRT transcription factors are key regulators of sex in animals that use diverse sex-determining strategies. These proteins are related to the sexual regulators Doublesex (Dsx) and Male abnormal-3 (MAB-3) of insects and nematodes, respectively. DMRT proteins share the DM DNA binding domain, comprised of a unique intertwined double zinc-binding module flanked by a C-terminal recognition helix that binds to a pseudopalindromic target DNA. Despite the central role of DMRT proteins in metazoan sexual development, how they recognize target DNA sequences is poorly understood. Here we find that DMRT proteins employ multiple DNA binding modes due to surprising versatility in how specific base contacts are made. Human DMRT1 can bind as a dimer, trimer or tetramer, in each case using paired antiparallel recognition helices that together insert into a widened DNA major groove to make base-specific contacts. Insertion of two helices in a single major groove is, to our knowledge, a DNA binding interaction unique to DMRT proteins. High resolution in vivo DNA binding analysis (ChIP-Exo) indicates that multiple DNA binding modes also are used in the mouse testis. Finally, we show that mutations affecting amino acid residues crucial for DNA recognition are associated with sex reversal in flies and also, for the first time, with male-to-female sex reversal in humans. Our results illuminate an ancient molecular interaction that underlies much of metazoan sexual development.
