Project description:Using ATAC seq analysis, we showed that the MEFs with a knockout of Lmna gene (i.e., missing the lamin A/C nuclear scaffolding protein) (Lmna-/- MEFs) display a striking change in chromatin accessibility landscape (peak signals that are both up and down), both within and outside lamina-associated domains (LADs); moreover, there was a clear overrepresentation of peaks with a gain in chromatin accessibility (within and outside LADs) in the Lmna-/- MEFs, and within LADs compared to outside LADs.

Transcriptomic analysis of Sirt3 knock-out mouse embryonic fibroblasts reveals major differences in metabolism and stress-response between sexes

Project description:In this study, we investigated sex-specific differences in gene expression caused by Sirt3 knockout. SIRT3, a mitochondrial deacetylase, plays a crucial role in maintaining cellular health. Through activation or suppression of a large number of target proteins, it integrates various metabolic processes, including energy production and antioxidant defense. Using NGS mRNA-seq on wild-type and Sirt3-knock-out male and female mouse embryonic fibroblasts (MEFs) we detected significant changes in both global gene signature and affected cellular pathways. More importantly, we describe major differences in metabolic status of male and female KO MEFs which include fundamental processes like glycolysis, TCA cycle and beta-oxidation. We describe a sex-specific response to Sirt3 loss including maintainance of cellular oxidative status, Hif1a stabilization and induction of Integrated Stress Response (ISR). While female MEFs are significantly more able to tolerate Sirt3 loss, male cells adapt to knock-out by entering a persistent state of cellular stress. Considering many known and potential roles of Sirt3 in metabolism of both normal and cancer cells, aging and longevity, this study emphasizes the crucial role of including sex as a variable in biomedical research.

Project description:Serf2 has been identified as a potential modifier of aggregation in the case of several disease-related aggregation-prone proteins, such as amyloid-beta, alpha-synuclein and huntingtin. However, it's endogenous biological function remains unknown. Therefore, we generated Serf2-/- mice using the cre-lox system to explore the endogenous role of Serf2. As the knockout of Serf2 appeared to cause perinatal lethality, we isolated embryonic fibroblasts at embryonic day 13.5 from Serf2+/+ and Serf2-/- embryo's and generated monoclonal cell lines. We compared these cell lines through RNA-sequencing to investigate the role of Serf2 in embryonic development.

Proteome of Fam134A/B/C knock-out MEFs

Project description:Selective degradation of endoplasmic reticulum (ER) via autophagy receptors is important to maintain cell homeostasis. In this study we identify FAM134A/RETREG2 and FAM134C/RETREG3 as bona fide ER-phagy receptors containing a classical and functional LIR motif. In contrast to the other family member FAM134B/RETREG1, over-expressed FAM134A and C are in a relatively inactive state, under basal conditions, and require an activation signal to fragment significant amounts of ER. Global proteomes analysis of knockout MEFs suggests distinct and overlapping functions of the three FAM134. Common functions are the maintenance of the ER shape and delivery of mis-folded pro-collagen I to lysosomes. Single knockout of Fam134a or Fam134c lead to swollen ER and massive intracellular accumulation of pro-collagen I. In this context, Fam134a but not Fam134c over-expression is able to recover collagen I levels, in Fam134b knockout MEFs, indicating distinct modes of action. Moreover, we provide evidence that Fam134a has a LIR-independent function in maintaining collagen I homeostasis in a co-receptor complex together with Fam134c. This pathway works in parallel to Fam134b, which in contrast is self-sufficient to drive ER-phagy.
