Project description:Aedes aegypti, the principle global vector of arboviral diseases, has been widely regarded to only lay eggs and undergo preimaginal development in fresh water collections. Recent observations however show that it has adapted to develop in anthropogenic brackish water habitats of up to 50% sea water in coastal areas in different continents. This adaptation is characterised by greater salinity tolerance in adult oviposition preference, larvae and changes in sizes of anal papillae. The physiological basis for salinity tolerance in either Ae. aegypti or any of the known salinity-tolerant species of Anopheles malaria vectors is not established. To address this knowledge gap which is of fundamental biological interest and important for control of major diseases we performed RNAseq analysis of gut, anal papillae, and rest of the carcass of Ae. aegypti collected in the field from brackish water (BW) and fresh water habitats (FW) and then maintained as laboratory colonies in BW and FW respectively. We also examined the cuticle structure of larvae, pupae and adult BW and FW Ae. aegypti by microscopy and performed proteomic analysis of the shed cuticles of fourth instar larvae (L4) when they transformed into pupae. The results show that major changes in cuticle structure and composition characterize, and may be the principal factor that permits, the adaptation of Ae. aegypti to brackish water.

Project description:Aegilops tauschii is the donor of the wheat D subgenome and an important genetic resource for wheat. The assembly of Ae. tauschii acc. AL8/78 reference genome sequence Aet v4.0 was therefore an important milestone for wheat biology and breeding. The combination of the > 4.2 Gb size of the Ae. tauschii genome and > 84% of recently evolved repeated sequences make sequencing this genome challenging. Here, we report further advances in the development of the Ae. tauschii acc. AL8/78 genome sequence. Two new genome-wide optical maps were constructed and employed in the revision of pseudomolecules and estimations of gap lengths. Gaps were closed with contigs of single-molecule Pacific Biosciences reads. The number of gaps in Aet v5.0 decreased by 38,899 compared to Aet v4.0. Transposable elements and protein-coding genes were reannotated. The number of high-confidence genes was reduced from 38,886 in Aet v4.0 to 32,980 in Aet v5.0. A nonredundant set of 478 biologically important genes including many of known function in wheat was manually annotated. Sixty-one microRNA precursor and 60 phasiRNA loci were discovered, annotated, and their expression was characterized. Also characterized was expression of other small RNAs, such as hc-siRNAs and tRFs. This upgraded genome sequence will facilitate the use of Ae. tauschii in wheat breeding and biological research. Project description:We compare the transcriptome of gnotobiotic Ae. aegypti generated by contaminating axenic (bacteria-free) larvae with bacterial isolates found in natural mosquito breeding sites. We focused on four bacterial isolates (Lysobacter, Flavobacterium, Paenibacillus and Enterobacteriaceae) and found that different gnotobiotic treatments resulted in massive transcriptomic changes throughout the mosquito development.

Project description:The HELP tagging assay was performed on purified genomic DNAs. The protocol was modified for NEBNext Multiplex Oligos for Illumina (NEB) from the original protocol4 (http://wasp.einstein.yu.edu/index.php/Protocol:HELP_tagging). Briefly, genomic DNA was digested by HpaII or MspI, the former only cutting at CCGG sequences where the central CG dinucleotide is unmethylated. AS and AE adapters were prepared by annealing two oligo DNAs separately. The first Illumina AE adapter was ligated to the compatible cohesive end created, juxtaposing an EcoP15I site beside the HpaII/MspI digestion site and allowing EcoP15I to digest within the flanking genomic DNA sequence. An A-overhang was created, allowing the ligation of the second Illumina AS adapter. This created both AE-insert-AS products and AS-insert-AS molecules. By performing a T7 polymerase-mediated in vitro transcription from a promoter sequence located on the AE adapter, we selectively enriched for the AE-insert-AS product. Project description:Next-Generation-Sequencing (NGS) technologies have led to important improvement in the detection of new or unrecognized infective agents, related to infectious diseases. In this context, NGS high-throughput technology can be used to achieve a comprehensive and unbiased sequencing of the nucleic acids present in a clinical sample (i.e. tissues). Metagenomic shotgun sequencing has emerged as powerful high-throughput approaches to analyze and survey microbial composition in the field of infectious diseases. By directly sequencing millions of nucleic acid molecules in a sample and matching the sequences to those available in databases, pathogens of an infectious disease can be inferred. Despite the large amount of metagenomic shotgun data produced, there is a lack of a comprehensive and easy-use pipeline for data analysis that avoid annoying and complicated bioinformatics steps. Here we present HOME-BIO, a modular and exhaustive pipeline for analysis of biological entity estimation, specific designed for shotgun sequenced clinical samples. HOME-BIO analysis provides comprehensive taxonomy classification by querying different source database and carry out main steps in metagenomic investigation. HOME-BIO is a powerful tool in the hand of biologist without computational experience, which are focused on metagenomic analysis. Its easy-to-use intrinsic characteristic allows users to simply import raw sequenced reads file and obtain taxonomy profile of their samples.

Project description:Drosophila melanogaster larvae and filamentous fungi both utilise organic material. Here they compete for resources. Filamentous fungi can defend themselves and their substrate from predation respectively competition by the production and excretion of secondary metabolites, including substances with antibiotic and insecticidal properties. To analyse the traits that enables D. melanogaster larvae to reduce the harmful effects of fungal secondary metabolites and to develop on fungal infested substrate we confronted larvae with a toxin-producing wild type of Aspergillus nidulans, with a toxin-production-impaired mutant strain of A. nidulans, and with sterigmatocystin, a highly toxic metabolite of A. nidulans. Early first instar larvae were transferred to breeding substrate inhabited by fungal colonies respectively inoculated with the purified mycotoxin or controls. After 3, 6, 12, and 24 hours of confrontation larvae were collected and samples prepared for whole transcriptome shotgun sequencing.
