Project description:Transposon insertion site sequencing (TIS) is a powerful tool that has significantly advanced our knowledge of functional genomics. While providing valuable insights, these applications of TIS focus on (conditional) gene essentiality and neglect possibly interesting but subtle differences in the importance of genes for fitness. Notably, data from TIS experiments can be used for fitness quantification and constructing genetic interaction maps, though this potential is only sporadically exploited. We aimed to develop a method to quantify the fitness of gene disruption mutants using data obtained from the TIS screen SATAY. This dataset was used to determine the reproducibility of the fitness estimates across biological and technical replicates of the same strain of S. cerevisiae. In addition, a mutant bem3∆ strain was utilized to compare the genetic interactions inferred from these fitness estimates with those documented in published databases. The dataset for the wild-type strain was created by transforming strain yWT01 with plasmid pBK549 and picking 4 different colonies from the transformation plate. These 4 biological replicates were then renamed to FD7, FD9, FD11 and FD12.

Project description:Technical variance is a major confounding factor in single-cell RNA sequencing, not least because measurements on the same cell are not replicable. We developed BEARscc, a tool that simulates experiment-specific technical replicates based on a probabilistic model of technical variance trained on RNA spike-in measurements. We demonstrate that the tool improves the unsupervised classification of cells and aids the interpretation of single-cell RNA-seq experiments.

Project description:The chromatin interaction assays, particularly Hi-C, enabled detailed studies of chromatin architecture in multiple organisms and model systems, resulting in a deeper understanding of gene expression regulation mediated by epigenetics mechanisms. However, the analysis and interpretation of Hi-C data remain challenging due to technical biases, limiting direct comparisons of datasets obtained in different experiments and laboratories. As a result, removing biases from Hi-C-generated chromatin contact matrices is a critical data analysis step. Our novel approach HiConfidence eliminates biases from the Hi-C data by weighing chromatin contacts according to their consistency between replicates so that low-quality replicates do not influence the result. The algorithm is effective for the analysis of global changes in chromatin structures such as compartments and TADs. We apply the HiConfidence approach to several Hi-C datasets with significant technical biases that could not be analyzed effectively using existing methods, and obtain meaningful biological conclusions. In particular, HiConfidence aids in the study of how changes in the histone acetylation pattern affect chromatin organization in Drosophila cells.

Project description:Objective Label-free quantitative proteomics has emerged as a powerful strategy to obtain high quality quantitative measures of the proteome with only a very small quantity of total protein extract. Because our research projects were requiring the application of bottom-up shotgun Mass Spectrometry proteomics in the pathogenic yeasts Candida glabrata and Candida albicans, we performed preliminary experiments to i) obtained a precise list of all the proteins for which measures of abundance could be obtain and ii) assess the reproducibility of the results arising respectively from biological and technical replicates. Data description C. glabrata and C. albicans cells were grown in minimal liquid medium. Three independent time-courses were performed simultaneously, in each species, and an alkaline pH stress was induced for two of them. Cells were collected 10 and 60 minutes after stress induction and proteins were extracted. They were analysed and quantified two time by mass spectrometry. Our final dataset thus comprises label-free quantitative proteomics results for 24 samples (two species, three time-courses, two time points and two runs of mass spectrometry). Statistical procedures were applied to identify proteins with differential abundances between stressed and unstressed situations. Considering that C. glabrata and C. albicans are human pathogens which face important pH fluctuations during a human host infection, this dataset has a potential value to other researchers in the field.

Biological variation has been reported to be larger than technical variation. In addition, technical variation has been reported to be in line with expectations due to random sampling. However, strategies for dealing with technical variation will differ depending on the magnitude. The size of technical variance, and the role of sampling are examined in this manuscript. Results: Independent Solexa/Illumina experiments containing technical replicates are analyzed. When coverage is low, large disagreements between technical replicates are apparent. Exon detection between technical replicates is highly variable when the coverage is less than 5 reads per nucleotide and estimates of gene expression are more likely to disagree when coverage is low. Although large disagreements in the estimates of expression are observed at all levels of coverage. Conclusions: Technical variability is too high to ignore. Technical variability results in inconsistent detection of exons at low levels of coverage. Further, the estimate of the relative abundance of a transcript can substantially disagree, even when coverage levels are high. This may be due to the low sampling fraction and if so, it will persist as an issue needing to be addressed in experimental design even as the next wave of technology produces larger numbers of reads. We provide practical recommendations for dealing with the technical variability, without dramatic cost increases.
