Project description:Multi-species interactions are a major force in the evolution and dynamics of ecosystems. These interactions may occur either when species affect each other directly or when they interact indirectly via an intermediary species. Direct interactions between species are best understood, but indirect interactions may also often be strong enough to alter the evolutionary trajectories of the target species. Little is known about the genetic basis of direct interactions within an ecosystem and even less data is available for indirect interactions. This experiment uses a simple model ecosystem to build a view at the transcriptome level of how interactions between plants (Arabidopsis) and rhizosphere bacteria (Pseudomonas) are altered by biotic stressors (insect herbivores) and abiotic stressors (UV-B). Project description:Sodalis praecaptivus is a close relative and putative environmental progenitor of the widely distributed, insect-associated, Sodalis-allied symbionts. Mutant strains of S. praecaptivus, lacking critical components of a quorum sensing (QS) apparatus acquire a rapid and potent killing phenotype following microinjection into an insect host. Transcriptomic and genetic analyses indicate that insect killing occurs as a consequence of virulence factors, including insecticidal toxins and enzymes that degrade the insect integument that are normally repressed by QS at high infection densities. This unorthodox method of regulation ensures that virulence factors are only utilized to initiate the insect-bacterial association. Once bacteria reach a sufficient infection density in host tissues, the QS circuit represses the expression of these harmful genes, facilitating a long-lasting and benign association. We discuss the implications of the functionality of this QS system in the context of the establishment and evolution of mutualistic relationships involving these bacteria.

Project description:N-glycosylation is one of the most abundant and conserved protein modifications in eukaryotes. This modification serves various important functions, such as protein folding and cellular attachment, but also modulation of a protein’s function. Recently, it has been shown that N-glycosylation of proteins plays a vital role in insect development and survival, which makes it an interesting target for pest control. Despite the importance of protein N-glycosylation in insects, not much is known about insect N-glycoproteomes. Here, we report on the N-glycoproteomes of three major pest insects spanning different insect orders; Drosophila melanogaster (Diptera), Tribolium castaneum (Coleoptera) and Acyrthosiphon pisum (Hemiptera). The number of identified N-glycosylation sites ranged from 889 in T. castaneum, to 941 in D. melanogaster and 1,338 in A. pisum. Comparison between the different insect species revealed both conserved and species-specific glycoproteins. The functionality of the insect glycoproteins together with the conservation of the N-glycosites throughout evolution are discussed. This information can help in the elaboration of novel pest insect control strategies based on interference in insect glycosylation.

This approach identified numerous candidate genes including known and suspected components of the insect melanin and ommochrome biosynthetic pathways.

Project description:All the reports on insect small RNAs come from holometabolous insects. However, small RNAs of hemimetabolous insects have not yet been investigated.Study of hemimetabolous insect small RNAs could provide more insights into evolution and function of small RNAs in hemi- and holometabolous insects. The locust is an important, economically harmful hemimetabolous insect and its phase changes is an interesting phenomenon.Here, we used high-throughput sequencing to characterize and compare the small RNA transcriptomes of gregarious and solitary phases in locusts. We found abundant small RNAs and their different expression profiles in the two phases.

Project description:Armillaria species are devastating forest pathogens that are among the largest terrestrial organisms on Earth. They explore hosts and achieve immense colony sizes by rhizomorphs, root-like multicellular structures of clonal dispersal. To resolve the genetic bases of their unique biology, we sequenced and analyzed genomes of 4 Armillaria species and performed RNA-Seq on 7 invasive and reproductive developmental stages. Comparison with 22 basidiomycete fungi revealed a significant genome expansion in Armillaria, affecting several pathogenicity-related genes, lignocellulose degrading enzymes and lineage-specific genes involved in rhizomorph development. Rhizomorphs express an evolutionarily young transcriptome and share their morphogenetic machinery with fruiting bodies, providing genetic and regulatory insights into complex multicellularity in fungi. Our results suggest that the evolution of the unique dispersal and pathogenicity mechanisms of Armillaria has drawn upon ancestral genetic toolkits for wood-decay, morphogenesis and complex multicellularity.

Project description:The common house spider Parasteatoda tepidariorum is a chelicerate model organism for studying developmental mechanisms and their evolution in arthropods. In contrast to the well-studied model insect, Drosophila melanogaster, embryos of the spider undergo patterning in a cellular environment from early stages (at least after the number of the nuclei increase to 16). Use of spider embryos provide new opportunities to understand the evolution of developmental mechanisms underlying arthropod body plans. This analysis aims to generate genome-scale, developmental profiles of gene expression in embryos of the spider P. tepidariorum, which facilitate a wide range of studies using this spider species.

Experiment Overall Design: Arabidopsis plants were established and then split into two cohorts at 15 days. One group were innoculated with Pseudomonas aeruginosa strain 7NR and the other not. 21 days later half of each of these groups were subjected to UV-B treatment for seven days. After this period each of the four groups of plants were further subdivided and infested with aphids, caterpillars or left alone. 24 hours after infestation the plants were harvested, individuals pooled and total RNA extracted giving 12 unique conditions. Five replicates were performed in series, yielding a total of 60 samples.

Project description:Comparative analysis of the oyster DNA methylomes and that of other animal species revealed that the characteristics of DNA methylation were generally conserved during invertebrate evolution, while some unique features were derived in the insect lineage. The preference of methylation modification on genes originating in the eukaryotic ancestor rather than the oldest genes is unexpected, probably implying that the emergence of methylation regulation in these 'relatively young' genes was critical for the origin and radiation of eukaryotes.
