Differential Gene Expression Time Course of Normal Human Immortalized (iPrECs) vs Tumorigenic (EMP-iPrECs) Prostate Epithelial Cells during In Vitro Prostate Epithelial Cell Differentiation

Project description:The first goal of this project was to identify differentially expressed genes associated with human prostate epithelial cells (PrEC) differentiation over a 2+ week time course that are associated with and potentially required for normal PrEC differentiation (J Cell Sci 123:266-76, 2010). The second goal was to determine how these differentially expressed genes are changed when the same cells are transformed into tumorigenic cells (EMP-iPrECs) through overexpression of Erg, Myc, and shRNA to Pten (Cancer Res 74:3357-68, 2014). In the iPrECs, we readily identified many genes that were up and down regulated over time during differentiation. Genes that decreased include many cell cycle genes, and genes that increased include known differentiation markers. The EMP cells did not differentiate as previously reported and was supported by the general lack of any major changes in gene expression over the EMP time course. When iPrECs were compared to EMPs, there were over 2000 differentially expressed genes that did not overlap with the differentially expressed genes identified during the normal differentiation time course. Thus, oncogenic transformation of PrECs results in major gene expression changes and abrogates the differentiation program.

Transcription profiling of human breast tumor epithelia cell types HMLER and BPLER compared to immortalized parent cells of origin - HME and BPE

Project description:The gene expression of two different tumorigenic human breast epithelial cell types (HMLER and BPLER) is compared with their immortalized parental cell-of-origin (HME and BPE). Experiment Overall Design: Two different normal primary human mammary epithelial cell populations (BPECs and HMECs) were isolated based on their differing in vitro growth requirements. These cells were immortalized by hTERT giving rise to BPE and HME cells. These hTERT immortalized cells (BPE and HME) were transformed by SV40-early region (LT+st) and H-Ras giving rise to transformed tumorigenic derivatives BPLER and HMLER. Biological replicates (4 - 6 samples) for each of 4 cell types were analyzed (untransformed hTERT immortalized cell populations (BPE&HME), and transformed tumorigenic derivatives (BPLER & HMLER).

Transcription profiling of human lung vitro carcinogenesis system

Project description:Genes differentially expressed among cells constituting an in vitro human lung carcinogenesis model consisting of normal, immortalized, transformed and tumorigenic bronchial epithelial cells were identified. The differentially expressed genes were then analyzed to determine their relevance to the gene expression patterns of clinical non-small cell lung cancer (NSCLC) samples as well as the clinical outcome of patients with this disease. Experiment Overall Design: Total RNA was extracted from two different replicate culture dishes for each cell line. Differentially expresed genes between the tumorigenic 1170-I lung epithelial cells and the NHBE normal cells that also displayed gradual modulation in expression across the entire in vitro model were determined. The differentially expressed genes were further analyzed by functional pathways analysis and integrated (as gene signatures) with gene expression data of human NSCLC clinical samples obtained from published datasets.

Gene expression profiling of prostate epithelial cells in response to tissue contextual changes

Project description:To conduct comparative transcriptomic analyses on normal or malignant prostate epithelial cells in response to tissue contextual changes, we cultured immortalized prostate epithelial cells or prostate cancer cells as cell monolayers or three-dimensional organoids and profiled their transcriptomes in respective culture contexts. RWPE-1 (immortalized prostate epithelial cells) and LNCaP cells (prostate cancer cells) were seeded on reconstituted basement membrane (rBM)-coated culture plastics or cultured within three-dimensional (3D) rBM gels. Total RNA samples were collected from cell monolayers or 3D cell clusters (formed at day 2) or acini or spheroids (formed at day 6) in the rBM culture, followed by global gene expression profiling.

microRNA Dysregulation in Human Prostate Cancer Cell Model (M12 and P69)

Project description:An isogenic prostate cancer cell model was used to profile miRNA changes that contribute to the tumorigenic state of prostate cancer. P69 cells are an SV40 large T antigen immortalized cell line that is poorly tumorigenic and non-metastatic. The M12 derivative was derived from an in vivo selection process using nude, athymic mice. Immortalized cells were cultured and used to extract RNA and probed against the human miRNA panel from Exiqon. There were a total of 186 miRNAs that were at least two fold differentially regulated .

TP63 regulation of epithelial to mesenchymal transition in an experimental prostate cell model

Project description:p63 is a transcription factor central for epithelial homeostasis and development. In our model of epithelial to mesenchymal transition (EMT) in a human prostate cell culture model, p63 was one of the most down-regulated transcription factors during EMT. We therefore investigated the role of p63 in EMT by a gain and loss of function approach. Over-expression of the predominant epithelial isoform DNp63a in mesenchymal EPT1B8 cells led to gain of several epithelial characteristics without resulting in a complete mesenchymal to epithelial transition (MET). This was corroborated by a reciprocal effect when p63 was knocked down in epithelial EP156T cells. Global gene expression analyses found that DNp63a induced gene modules involving cell adhesion genes in mesenchymal like cells. Genome-wide analysis of p63 binding sites by ChIP-seq analyses confirmed binding of p63 to regulatory areas of genes associated with cell adhesion in prostate epithelial cells.CDH1 and ZEB1 are two elemental factors in the control of EMT. Over-expression and knock-down of these factors, respectively, were not sufficient alone or in combination with DNp63a to reverse the mesenchymal phenotype in EPT1 cells. The partial reversion of epithelial to mesenchymal transition might reflect the ability of DNp63a, as a key co-ordinator of several epithelial gene expression modules, to reduce epithelial to mesenchymal plasticity (EMP). The utility of DNp63a expression and the potential of reduced EMP in order to counteract metastasis warrant further investigation. Examination of p63 binding profile in prostate cell model EP156T with EPT1 as negative control.
