Project description:The widespread resistance of parasitic worms to commonly used anthelmintics highlights the urgent need for development of new effective chemicals. Arctigenin (ARC) is a natural lignin compound that exhibits excellent anthelminthic efficacy against infections of Gyrodactylus, but knowledge about the mechanism of action is far from clear. In the present study, high-throughput RNA-sequencing was integrated with iTRAQ quantitative proteomics analysis to explore the anthelmintic mechanism and possible molecular targets of ARC against Gyrodactylus kobayashii.

Primary outcome(s): For mRNA libraries, focus on mRNA studies. Data analysis includes sequencing data processing and basic sequencing data quality control, prediction of new transcripts, differential expression analysis of genes. Gene Ontology (GO) and the KEGG pathway database are used for annotation and enrichment analysis of up-regulated genes and down-regulated genes.
For small RNA libraries, data analysis includes sequencing data process and sequencing data process QC, small RNA distribution across the genome, rRNA, tRNA, alignment with snRNA and snoRNA, construction of known miRNA expression pattern, prediction New miRNA and Study of their secondary structure Based on the expression pattern of miRNA, we perform not only GO / KEGG annotation and enrichment, but also different expression analysis.. Project description:Normalization of RNA-sequencing data is essential for accurate downstream inference, but the assumptions upon which most methods are based do not hold in the single-cell setting. Consequently, applying existing normalization methods to single-cell RNA-seq data introduces artifacts that bias downstream analyses. To address this, we introduce SCnorm for accurate and efficient normalization of scRNA-seq data.

Project description:Proteogenomics approaches often struggle with the distinction between right and false peptide-to-spectrum matches as the database size enlarges. However, features extracted from tandem mass spectrometry intensity predictors can enhance the peptide identification rate and can provide extra confidence for spectral matching in a proteogenomic context. To that end, features from the spectral intensity pattern predictors MS2PIP and Prosit were combined with the canonical scores from MaxQuant in the Percolator post-processing tool for protein databases constructed from RNA-seq and ribosome profiling analyses. The presented results provide evidence that this approach enhances the peptide identification power in a proteogenomic setting and in the meantime they lead to the validation of new proteoforms with elevated stringency. In this online repository, we submitted the conventional proteomic search results with MaxQuant against the custom nanopore RNA-seq-based search space. All other results can be found in the supplemental materials of the manuscript, in SRA (sequencing data) or under ProteomeXChange Project PXD011353 (as this is original data from a previuos paper).

In order to better understand the biosynthesis important of these metabolites, we generated comprehensive Iso-Seq full-length and illumina RNA-seq transcriptome, and targeted metabolomics dataset of different olive fruits maturity. The targeted metabolomics by using both GC/MS and LC/MS were totally quantified 35 FAs and 13 polyphenols. Iso-Seq library was constructed and sequenced by PacBio Sequel System, and a total of 5,891,652 (10.55 G) with an average length of 1,791 subreads were obtained. 492,350 circular consensus sequences (CCSs) were formed after merging and error correction through subread comparison. Of the 492,350 CCSs, 399,263 were found to be full-length non chimera (FLNC) reads, and 187,517 consensus reads were finally obtained by using clustering algorithm of Iterative clustering for error (IEC). Project description:In recent years genomic and proteomic technologies have been employed in a combined effort to extrapolate key clinical and biological information of complex diseases such as cancer. Most integrative studies employ DNA and/or RNA sequencing technologies coupled to mass spectrometry-derived information to achieve deep information extraction levels, resulting in massive experimental efforts. In this context the employment of data independent acquisition (DIA) methods, which generally do not rely on fractionation, has seldom been tested. In this study, we evaluated the ability of DIA and data dependent acquisition (DDA) MS in determining key biological features of a set of 21 breast cancer tissues for whose RNA-sequencing data was also collected. We evaluated how proteomic data layers matched RNA analysis-derived genomic information, their degree of consensus, and their discrepancies.
