Project description:This project includes 20 samples after immunoprecipitation of C. elegans myosin heavy chain B (MHC B/UNC-54/F11C3.3, UniProt P02566 with a Gly387Arg mutation) in 4 replicates of 4 conditions. Lysates from a myosin-misfolding C. elegans strain (unc-54(e1301) with a Gly387Arg substitution in MHC B) grown on (A) control RNAi, (B) RNAi against nhl-1 (F54G8.4), (C) RNAi against F40A3.6, and (D) RNAi against nhl-1 and F40A3.6 together were used for immunoprecipitation. Samples from groups A, B, C and D were incubated over night at 4°C with 1 µg of a mouse monoclonal hybridoma antibody against MHC B (mAb 5-8 from the Developmental Studies Hybridoma Bank, DSHB), while 4 lysate samples from unc-54(e1301) worms on control RNAi (Z) were incubated WITHOUT antibody addition. The next day, co-immunoprecipitated proteins were collected on magnetic Dynabeads Protein A for 2 h at 4°C, washed, on-bead digested, and subjected to identification by mass spectrometry.

The Integrator complex cleaves many nascent mRNAs to attenuate transcription

Project description:Cellular homeostasis requires transcriptional outputs to be coordinated, and many events post transcription initiation can dictate the levels and functions of mature transcripts. To systematically identify regulators of inducible gene expression, we performed high-throughput RNAi screening of the Drosophila Metallothionein A (MtnA) promoter. This revealed that the Integrator complex, which has a well-established role in 3' end processing of small nuclear RNAs (snRNAs), attenuates MtnA transcription during copper stress. Integrator complex subunit 11 (IntS11) endonucleolytically cleaves MtnA transcripts, resulting in premature transcription termination and degradation of the nascent RNAs by the RNA exosome, a complex also identified in the screen. Using RNA-seq, we then identified >400 additional Drosophila protein-coding genes whose expression increases upon Integrator depletion. We focused on a subset of these genes and confirmed that Integrator is bound to their 5' ends and negatively regulates their transcription via IntS11 endonuclease activity. Many non-catalytic Integrator subunits, which are largely dispensable for snRNA processing, also have regulatory roles at these protein-coding genes, possibly by controlling Integrator recruitment or RNA polymerase II dynamics. Altogether, our results suggest that attenuation via Integrator cleavage limits production of many full-length mRNAs, allowing precise control of transcription outputs.

Effects of cadmium and integrator complex knockdown on gene expression and mRNA splicing

Project description:RNA undergoes numerous processing steps required for gene expression. Little is known about RNA homeostasis during environmental stress in metazoan cells. By studying regulation of a heavy metal-induced gene named numr-1 in C. elegans, we discovered that disruption of RNA processing acts as a signal for environmental stress. We find that NUMR-1 contains motifs common to RNA splicing factors and regulates RNA splicing in vivo. A genome-wide screen reveals that numr-1 is strongly and specifically induced by silencing of genes that function in basal RNA metabolism including subunits of the metazoan integrator complex. Human integrator processes snRNAs for functioning with splicing factors, and we find that silencing of C. elegans integrator subunits disrupts snRNA processing and causes aberrant pre-mRNA splicing. Cadmium, which also strongly induces numr-1, has the same effects on snRNA processing and pre-mRNA splicing. Lastly, we find that heat shock factor-1 is required for numr-1 induction by cadmium. Our results are consistent with a model in which disruption of integrator processing of RNA acts as a molecular damage signal initiating an adaptive stress response mediated by heat shock factor-1.

Project description:Mitochondria are the central hub of energy and metabolism of the cell,acting as one of the most important organelles of living cells.Under mitochondrial stresses, cells will trigger mitochondrial unfolded protein response (UPRmt) to maintain mitochondrial homeostasis.We have verified that splicing facotrs are required for the activation of UPRmt.Knocking down of splicing fator prp-19 could supresse UPRmt activation.We analysis the differencial alternative splicing of worms on L4440 RNAi or prp-19 RNAi and untreated or treated with atp-2 RNAi, we found that inhibition of prp-19 interrupts splicing homeostasis of c.elegans.
