Deep-sequencing influences the results obtained in small-RNA sequencing

Project description:This study presents a comparison of small RNA sequencing libraries generated from the same cell lines but using different sequencing platforms and protocols. The samples were analyzed and compared at the level of miRNAs expression and as a population of small RNAs derived from repetitive elements. Despite a good correlation between sequencing platforms, there are qualitative and quantitative variations in the results depending on the protocol used.

Project description:Three oesophageal tissue derived cell lines, one from a normal tissue (HET1A) and two from tumour tissues (OE33 and OE199) were mixed with same number of each cell type in the same tube to get a mixed population. The C1 platform (Fluidigm) was used to capture single-cells and scATAC-seq protocols from Fluidigm ScriptHub is then used to generate the sequencing library. A single-cell ATAC-seq Bioinformatics pipeline is then developed to deconvolute the cells into their respective cell types.

Project description:In this project we explore the cellular heterogeneity of a mouse model of heart failure with preserved ejection fraction (HFpEF) involving a two-hit model of feeding a high fat diet (HFD) along with L-NAME administration. Healthy adult male mice (C57BL/6J inbred) were fed either a normal chow diet or HFD/L-NAME for 10 weeks or 15 weeks before performing sequencing experiments. Both cardiomyocytes (CMs) and total interstitial population (TIP) were captured using a protocol to jointly capture and sequence single-nuclei (for cardiomyocytes) and single-cells (for TIP) using the 10x Genomics Chromium system.
