Transcriptome analysis of OGT-sufficient and OGT-deficient regulatory T (Treg) cells

Project description:To gain comprehensive insight into the OGT-dependent transcriptional program in Treg cells, we performed RNA-sequencing of isolated YFP+ Treg cells from Foxp3YFP-Cre/wtOgtwt/fl and healthy Foxp3YFP-Cre/wtOgtfl/fl females to avoid secondary changes in gene expression caused by inflammation. We were able to identify 269 differentially expressed genes including 154 downregulated and 115 upregulated with p values less than 0.01, OGT-deficient Treg cells had impaired suppressive function and attenuated IL2/STAT5 signaling pathway.

RNA-seq analysis of transcriptomes of Noc4L deficient and the Nco4L sufficient Treg cells

Project description:To gain in depth transcriptional information about the Noc4L deficient and Noc4L sufficient Tregs, we performed RNA-seq analysis to compare the transcriptomes of Noc4L deficient (CD4+GFP+CD62Lhigh, cKO) and Noc4L sufficient (CD4+GFP+CD62Lhigh, Het) Tregs activated in vitro with Dynabeads for 48 hours or 72 hours. We found ~25 unique genes with differential expression between the Noc4L deficient and Noc4L sufficient Treg cells when activated for 48 hours in vitro. And ~100 unique genes with differential expression between the Noc4L deficient and Noc4L sufficient Treg cells when activated for 72 hours in vitro in two times experiment.

Comparison of mRNA expression pattern between wild-type regulatory T (Treg) cells and Nr4a-deficient Treg cells

Project description:Regulatory T (Treg) cells, as central mediators of immune suppression, play crucial roles in many aspects of immune system physiology and pathophysiology. Treg cells are characterized by a distinct pattern of gene expression, including upregulation of immune-suppressive genes and silencing of inflammatory cytokine genes. However, the molecular mechanisms that establish and/or maintain such gene regulation in Treg cells remain largely unknown. We recently reported that Nr4a family nuclear orphan receptors are essential for the development of Treg cells. The fact that Treg cells maintain high levels of expression of all Nr4a family components suggests that they may also play critical roles beyond Treg cell development. Thus, we compared mRNA expression pattern between wild-type Treg cells and Nr4a-deficietn Treg cells. As a result, we found that expression of 'Treg-signature genes' were globally down regulated in Nr4a-deficient Treg cells. mRNA from wild-type and Nr4a-deficient Treg cells were analyzed.

Project description:We have discovered that deletion of a conserved regulatory element upstream of the Foxp3 gene, termed CNS4, results in the abrogation of IL-2 mediated induction of Foxp3 expression during regulatory T cell development. However, the mice still harbor a reduced but functional population of Treg cells. To understand potential compensatory mechanisms driving the differentiation and expansion of regulatory T cells in the absence of CNS4, we profiled CNS4-deficient and -sufficient regulatory T cells, as well as related cell types, from the thymuses of male mice by ATAC-sequencing.

Genome-wide changes in OGT-deficient mouse liver tissue

Project description:Over a billion people suffer from chronic liver diseases worldwide, which often leads to fibrosis and then cirrhosis. Treatments for fibrosis remain experimental, in part because no unifying mechanism has been identified that initiates liver fibrosis. O-linked β-N-acetylglucosamine (O-GlcNAc) transferase (OGT) plays a pro-survival role under stress in many tissues. Here we report that OGT protects against hepatocyte necroptosis and initiation of liver fibrosis. Decreased O-GlcNAc levels were seen in patients with alcoholic liver cirrhosis and in mice with ethanol-induced liver injury. Liver-specific O-GlcNAc transferase (OGT) knockout (OGT-LKO) mice progressed to liver fibrosis at 10 weeks of age. OGT-deficient hepatocytes underwent necroptosis. These findings identify OGT as a key suppressor of hepatocyte necroptosis and OGT-LKO mice may serve as an effective spontaneous genetic model of liver fibrosis.
