Transcriptome analysis of rice reveals the lncRNA-mRNA regulatory network in response to Rice black-streaked dwarf virus infection

Project description:To better understand the response mechanism of rice plants to Rice black-streaked dwarf virus (RBSDV) infection, we performed a comparative transcriptome analysis between the RBSDV-infected and non-infected rice plants. A total of 1342 mRNAs and 22 lncRNAs were identified to be differentially expressed after RBSDV infection. Most differentially expressed transcripts involved in the plant-pathogen interaction pathway were upregulated after RBSDV infection, indicating the activation of rice defense response by RBSDV. A network of differentially expressed lncRNAs (DElncRNAs) and mRNAs (DEmRNAs) was then constructed. In this network, there are 56 plant-pathogen interaction-related DEmRNAs co-expressing with 20 DElncRNAs, suggesting these DElncRNAs and DEmRNAs may play essential roles in rice innate immunity against RBSDV.

Two MicroRNAs and NF-kB Act in a Unique Regulatory Network to Ensure Precision of the Acute Inflammatory Response in Macrophages

Project description:The innate inflammatory response must be tightly regulated to ensure effective immune protection while avoiding inflammation-related pathologies. The transcription factor NF-kB is a critical mediator of the inflammatory response, and its dysregulation has been associated with immune related malignancies. We herein show that miR-155, miR-146a and NF-kB form a regulatory network that tunes the macrophage inflammatory response in mice. We show that elevated miR-155 expression potentiates NF-kB activity in miR-146a deficient mice, thus leading to an overactive acute inflammatory response and chronic inflammation. Enforced miR-155 expression overrides miR-146a-mediated repression of NF-kB activation, thus emphasizing that miR-155 plays a dominant, downstream role in promoting inflammation. We further show that miR-155 deficient macrophages exhibit a suboptimal inflammatory response when exposed to low levels of inflammatory stimuli. Importantly, we demonstrate a temporal asymmetry between miR-155 and miR-146a expression during macrophage activation, which forms a combined positive and negative feedback network on NF-kB activity. This miRNA based regulatory network enables a robust and time-limited inflammatory response essential for functional immunity.

OsMYB4-Regulated Transcriptional Network of Rice

Project description:The OsMyb4 transcription factor of rice represents a more recent example of a regulatory gene used in various attempts to develop stress-tolerant crops by regulon engineering. Although OsMyb4 confers tolerance to low temperature and drought by affecting the biosynthesis of compatible osmolytes and the phenylpropanoid metabolic process, the exact composition and scope of the OsMyb4 network has not been established from the previous analysis of heterologous overexpression in Arabidopsis. Further characterization of the OsMyb4 regulon at the global scale will facilitate understanding of the intricate underpinnings of a pathway independent of the DREB/CBF network. To dissect the OsMyb4 network of rice in relation to chilling stress response mechanisms, we conducted a gene expression profiling using transgenic rice overexpressing the OsMyb4 cDNA. This experiment describes the analysis of the gene expression changes as a result of supra-optimal expression of transcription factor (OsMYB4) overexpressed as transgenic in the cv. Nipponbare. Control (WT) and transgenic (OsMYB4-OX) samples were labeled with Cy3 and Cy5, respectively. No dye-swap replicates was performed in this experiment. The microarray platform used in this study was the 45k oligonucleotide microarray (www.ricearray.org), which comes in pairs of slides A and B (each containing about 50% of the total number of features). The data described in this series includes all hybridizations with slide A and with slide B. Experiments were performed with two independent biological replicates (R1 and R2) for each transgenic line.
