Project description:Compartmentalisation of the genome as topologically associating domains (TADs) may have a regulatory role in development and cellular functioning, but the mechanism involved in TAD establishment is still unclear. Here, we present the first high-resolution contact map of Drosophila melanogaster neuronal cells (BG3) and identify different classes of TADs by comparing this to genome organisation in embryonic cells (Kc167). We find new interactions during differentiation in neuronal cells, which are reflected as enhanced long-range interactions. This is supported by pronounced enrichment of CTCF at TAD borders. Furthermore, we observed strong divergent transcription, together with RNA Polymerase II occupancy, and an increase in DNA accessibility at the TAD borders. Interestingly, TAD borders that are specific to neuronal cells are enriched in enhancers controlled by neuronal specific transcription factors. Our results suggest that TADs are dynamic across developmental stages and reflect the interplay between insulators, transcriptional states and enhancer activities.

Quantitative proteomics and in-cell cross-linking reveal cellular reorganisation during early neuronal differentiation of SH-SY5Y cells

Project description:The proteomes of undifferentiated and differentiated SH-SY5Y cells are characterised and compared. For this, neuronal differentiation using retinoic acid (RA) or a combination of RA and phorbol-12-myristat-13-acetate (RA/PMA) was explored. An MS-based label-free quantification approach is applied to identify changes in the protein expression, the as proteins’ subcellular localisation abundance as well as their association with enriched KEGG pathways. By employing formaldehyde cross-linking insights into protein interaction networks of undifferentiated as well as RA- and RA/PMA-differentiated neurons are obtained. The analyses provided insights into the proteomes of undifferentiated and differentiated SH-SY5Y cells and suggest structural rearrangements, for instance, of the actin network during neuronal differentiation.

m6a methylation orchestrates IMP1 regulation of microtubules during human neuronal differentiation

Project description:Human neurodevelopment requires differentiating neurons to establish large networks of connections in a highly stereotyped manner. Neuronal differentiation in particular, requires RNA-binding proteins to spatiotemporally regulate thousands of different mRNAs. Yet, how these proteins precisely relate to neuronal development and coordinate the expression of functionally coherent genes in a cell type specific manner is only partially understood. To address this, we sought to understand how the paradigmatic RNA-binding protein IMP1/IGF2BP1, an essential developmental factor, selects and regulates its RNA targets transcriptome-wide during the differentiation of human neurons. We used a combination of systemic and molecular analyses to show that IMP1 directly binds to and regulates the expression of a large set of mRNAs that govern microtubule assembly, an essential process and a key driver of neuronal differentiation. We also show that m6A methylation during the transition from neural precursors to neurons drives both the selection of IMP1 mRNA targets and their translation potential. Our findings establish m6A methylation as a key mechanism coordinating the regulatory action of IMP1 on human neuronal architecture.

Glass promotes the differentiation of both neuronal and non-neuronal cells in the Drosophila eye

Project description:Multiple cell types can be specified from a single pool of progenitors through the combinatorial activity of transcriptional regulators, which activate distinct developmental programs to establish different cell fates. The zinc finger transcription factor Glass is required for neuronal progenitors in the Drosophila eye imaginal disc to acquire a photoreceptor identity. Glass is also expressed in non-neuronal cone and pigment cells, but its role in these cells is unknown. To examine how Glass activity is affected by the cellular context, we misexpressed it in different tissues. When expressed in neuroblasts of the larval brain or in epithelial cells of the wing disc, Glass activated both a common core set of target genes and distinct gene sets specific to each tissue. In addition to photoreceptor-specific genes, Glass induced markers of cone and pigment cells. Cell type-specific glass mutations generated in cone or pigment cells using somatic CRISPR revealed autonomous developmental defects, and expressing Glass specifically in these cells partially rescued glass mutant phenotypes. Glass thus acts in both neuronal and non-neuronal cells to promote their differentiation into functional components of the eye, suggesting that it is a determinant of organ identity.
