Project description:We utilize ribosome profiling to directly monitor translation in E. coli at 30 °C and investigate how this changes after 10-20 minutes of heat shock at 42 °C. Translation is controlled by the interplay of several RNA hybridization processes, which are expected to be temperature sensitive. We observe that translation efficiencies are robustly maintained after thermal heat shock and after mimicking the heat shock response transcriptional program at 30 °C.

Project description:Many transcription-related proteins are known to be modified by SUMO post-translational modification in yeast, plants, humans and other eukaryotes. We are interested in understanding how cells use sumoylation to regulate transcription of specific genes and globally. To explore this, we carried out ChIP-seq analysis to determine how genomic levels of RNA polymerase II (RNAPII) change when cellular levels of sumoylation are greatly reduced in budding yeast. Compared to wild-type yeast, RNAP occupancy in the sumoylation-deficient ubc9-6 strain was significantly altered for hundreds of genes. Among the genes with the most elevated levels of RNAPII are those involved in translation and ribosome biogenesis, including most ribosomal protein genes. On the other hand, many genes involved in small molecule and amino acid metabolism and biosynthesis showed reduced RNAPII levels in ubc9-6. Exposure of yeast to heat shock is known to cause a widespread change to RNAPII occupancy across the genome. To examine whether cellular sumoylation plays a role in this process, RNAPII ChIP-seq was performed in wild-type and ubc9-6 strains after a brief heat shock. Strikingly, the sumoylation deficient strain showed a far more dramatic redistribution of RNAPII across the genome, with significantly more genes showing a heat-shock induced increase or decrease in RNAPII occupancy. These results imply that cellular sumoylation levels have a significant impact on the regulation of transcription genome-wide, and that normal sumoylation levels are needed to restrain the vast redistribution of RNAPII that occurs in response to heat shock.

Project description:How heat shock induces the heat shock response (HSR) - a gene expression program encoding chaperones and other protein homeostasis (proteostasis) factors - remains an unresolved question in eukaryotic cell biology. Here we show that subcellular localization of the conserved J-protein Sis1 is a key regulator of the HSR in yeast. Under nonstress conditions, nucleoplasmic Sis1 promotes interaction between the chaperone Hsp70 and the transcription factor Hsf1 to repress the HSR. Heat shock triggers Sis1 to localize to the periphery of the nucleolus and to condense on the ER surface. Sis1 recruits the proteasome to this spatial network along with disaggregases and the ribosome quality control complex. Through localization dynamics, Sis1 relays the condition of the proteome to Hsf1. We conclude that the activation state of the HSR is determined by the spatial organization of the proteostasis network.

Project description:Yeast Saccharomyces cerevisiae has been widely used as a model system for studying genomic instability. In this study, heat-shock-induced genomic alterations were explored in the heterozygous diploid yeast strain JSC25-1. In combination of the whole-genome microarray, the patterns of chromosomal instability induced by heat shock could also be explored at a whole genome level. Using this system, we found heat-shock treatment resulted in hundreds-fold higher rate of genomic alterations, including aneuploidy and loss of heterozygosity (LOH).

Abstract:
The physiological hallmark of heat-shock response in yeast
is a rapid, enormous increase in the concentration of
trehalose. Normally found in growing yeast cells and other
organisms only as traces, trehalose becomes a crucial protector
of proteins and membranes against a variety of stresses,
including heat, cold, starvation, desiccation, osmotic or
oxidative stress, and exposure to toxicants. Trehalose is
produced from glucose 6-phosphate and uridine diphosphate
glucose in a two-step process, and recycled to glucose by
trehalases. Even though the trehalose cycle consists of only a
few metabolites and enzymatic steps, its regulatory structure
and operation are surprisingly complex. The article begins with
a review of experimental observations on the regulation of the
trehalose cycle in yeast and proposes a canonical model for its
analysis. The first part of this analysis demonstrates the
benefits of the various regulatory features by means of
controlled comparisons with models of otherwise equivalent
pathways lacking these features. The second part elucidates the
significance of the expression pattern of the trehalose cycle
genes in response to heat shock. Interestingly, the genes
contributing to trehalose formation are up-regulated to very
different degrees, and even the trehalose degrading trehalases
show drastically increased activity during heat-shock response.
Again using the method of controlled comparisons, the model
provides rationale for the observed pattern of gene expression
and reveals benefits of the counterintuitive trehalase
up-regulation.
To
induce a heat shock, set the parameter heat_shock from 0 to 1. This
changes the parameter values of X8 to X19 from 1 to the values
given in table 3 of the original publication.
