Project description:Four sorted human thymic subpopulations (CD34+1a-7+, CD34+1a+, EC, LC) from two donors were used for ATAC-Seq. Samples were sequenced in house in single-end 75nt mode using the NextSeq® 500/550 (Illumina) according to manufacturer’s instructions. Reads were trimmed with sickle and aligned with bowtie2 using default settings. Aligned reads from tCD34+1a-7+ and tCD34+1a+ populations from the two donors were merged to generate the tCD34 ATAC sample.

Enhancers reside in a unique epigenetic environment during early zebrafish development [ChIP-seq & ATAC-seq]

Project description:We describe that during early zebrafish development, DNA methylation has little influence on enhancer activity, and that hypo-methylation is a unique feature of primed enhancers, whereas active enhancers are generally hyper-methylated. Hypo-methylated enhancers (hypo-enhancers) are enriched close to important transcription factors (TFs) that act later in development, are specifically de-methylated before the mid blastula transition (MBT), and reside in a unique epigenetic environment. Finally, we demonstrate that hypo-enhancers are functionally active later in development and that they are physically associated with the transcriptional start site (TSS) of target-genes, irrespective of target-gene activity. we analyzed 5 novel ChIP-Seq libraries where we used the following AB (H3K27ac,H3K4me1,H3K4me2 and H3K27ac) and an Atac-Seq library.

Project description:ATAC-seq of 79 primary samples obtained from human acute leukemias, namely AML, T-ALL and mixed myeloid/lymphoid leukemias with CpG Island Methylator Phenotype (CIMP). Moreover, ATAC-seq of CD34+ HSPCs from 3 healthy donors are included. ATAC-seq was performed as described (Buenrostro et al., 2013) with a modification in the lysis buffer to reduce mitochondrial DNA contamination. Due to patient confidentiality considerations, the raw data files for this dataset have been deposited to the EGA controlled-access archive under the accession numbers EGAS00001007094 (study); EGAD00001011050 (dataset).
