Project description:To characterize the regulatory landscape of developing T-cells, we performed a wide epigenetic and transcriptional analysis of mouse primary thymocytes and ex-vivo differentiated T-helper cells. Based on this data, we portrayed extensively the enhancer and promoter landscape used during differentiation. Our investigations shed light to a very dynamic putative enhancer landscape, many of which we could validate genome-wide using CapStarr-seq. Using our data, we could also show that RNA polymerase II occupancy can be used as an excellent proxy for enhancer activity, when combined with H3K4me1 and H3K27ac epigenetic marks. We further show that enhancer dynamicity is in contrast to more modest variations in gene expression and long-distance interactions. However and interestingly, we found that genes using multiple promoters during differentiation display increased enhancer usage, suggesting that apparent ‘enhancer redundancy’ might relate to isoform selection. Furthermore, in the case of the Runx3 locus, we could identify that each of its two active promoters display long-range interactions with specific enhancers. Finally, our analyses reveal that the control of promoter usage is also associated to the PRC2-deposited H3K27me3 signal at the vicinity of the promoter that is apparently repressed, suggesting a novel function for this complex whereby it contributes to regulation of specific isoform expression.

Project description:Here we show that Drosophila sechelliaM-bM-^@M-^Ta specialist on the fruit of Morinda citrifolia that recently diverged from its generalist sister-species, D. simulansM-bM-^@M-^Thas rapidly accumulated loss-of-function alleles and reduced gene expression at genes affecting olfaction, detoxification, and metabolism. While D. sechellia increases expression of genes involved with oogenesis and fatty acid metabolism when on its host, many more genes show reduced expression in D. sechellia. For several functionally related genes, this decrease in expression is associated with loss-of-function alleles. The rapid accumulation of these alleles potentially affected D. sechelliaM-bM-^@M-^Ys initial adaptation to M. citrifolia, likely contributes to D. sechelliaM-bM-^@M-^Ys poor competitive ability off of its host, and increases ecological isolation between D. sechellia and its sister species. Immunoglobulin V-gene usage among human serum IgA with or without specificity to the autoantigen transglutaminase 2

Project description:To study V-gene usage among antigen-specific and non-antigen-specific serum IgA antibodies in celiac disease patients, purified antibody fractions were subjected to proteomic analysis. Patients either had eastablished, untreated disease with severe intestinal inflammation or "potential" celiac disease characterized by presence of antibodies but no or mild inflammation. Quantification of the fraction of antibodies using different IGHV segments revealed that antibodies specific to the autoantigen transglutaminase 2 (TG2) displayed a bias toward usage of IGHV5-51 in agreement with previous observations. The fraction of antibodies using IGHV5-51 correlated with the degree of intestinal inflammation, indicating that production of hallmark IGHV5-51 anti-TG2 antibodies coincides with onset of clinical celiac disease.

Female Drosophila melanogaster gene expression and mate choice: candidate genes underlying sexual isolation

Project description:The evolution of female choice mechanisms favouring males of their own kind is considered as crucial step during the early stages of speciation. However, although the genomics of mate choice may influence both the likelihood and speed of speciation, the identity and location of genes underlying assortative mating remain largely unknown. We used mate choice experiments and gene expression analysis of female D. melanogaster to examine three key components influencing speciation. We show that the 1,498 genes in Zimbabwean female Drosophila melanogaster whose expression levels differ when mating with more (Zimbabwean) versus less (Cosmopolitan strain) preferred males include many with high expression in the central nervous system and ovaries, are disproportionately X-linked and form a number of clusters with low recombination distance. Significant involvement of the brain and ovaries is consistent with the action of a combination of pre- and post-copulatory female choice mechanisms, while sex linkage and clustering of genes lead to high potential evolutionary rate and sheltering against the homogenizing effects of gene exchange between populations. Taken together our results imply favourable genomic conditions for the evolution of reproductive isolation through mate choice in Zimbabwean D. melanogaster and suggest that mate choice may, in general, act as an even more important engine of speciation than previously realized. We measured gene expression of adult female Drosophila melanogaster from a composite Zimbabwe (Z) strain population named SZ, produced by mixing the genomes of six Z strain isofemale lines, shortly after mating them with either SZ strain or cosmopolitan (M strain) males. Data from four replicates of each of the two treatments (SZ mated with SZ; SZ mated with M) are presented, giving a total of eight arrays.
