Project description:WT mice and claudin 4 KO mice were exposed to ventilator-induced lung injury (VILI) for 2 hours. We found that in some Cldn4 KO mice, injury was similar to WT, while in others, injury was higher, as assessed by amount of protein leak into broncho-alveolar lavage fluid. We performed RNAseq to find which genes were responsible for higher injury in Cldn4 KO mice. WT mice and claudin 4 KO mice were exposed to ventilator-induced lung injury (VILI) for 2 hours. RNA were extracted from whole lungs and RNA sequencing was performed. The samples are (all in duplicates): WT no VILI, Cldn4 KO no VILI, WT VILI, Cldn4 KO VILI with similar injury to WT (Cldn4 KOlow), and Cldn4 KO VILI with higher injury than WT (Cldn4 KOhigh)

Expression data from Th2 cell of ECM1 KO mice vs WT mice

Project description:CD4+ helper T cells are critical for immunological response. Th2 cells, a subset of CD4+ helper T cells, are responsible for asthma and other immune diseases. We found a Th2 secreted protein, ExtraCellular Matrix protein 1 (ECM1), which is highly induced by classic IL-4 signaling pathway during helper T cells differentiation. We used microarrays to clarify the global programme of gene expression difference underlying fully developed Th2 cells from WT and ECM1 KO mice and identified distinct classes of up and down regulated genes by ECM1. Naïve CD4+ T cells are seperated from WT and ECM1 mice, cultured and harveseted for RNA extraction and hybridization on Affymetrix microarrays.

Next-generation sequencing measuring genome-wide RNA decay by s4U Seq in naïve CD4+ T cells from Mettl3 WT and KO mice

Project description:Naïve T cells of Mettl3 KO and WT were pulse labeled by s4U for 15 min before and after IL-7 stimulation for 15min/30min/45min/60min/75min/90min. The total input RNAs or s4U nascent RNAs were isolated and prepared for next-generation sequencing. The RNA response to IL-7 and RNA decay rates were then modeled and calculated, to infer the m6A/Mettl3 effects.
