RNA-seq analyses of the embryo and the endosperm of seed matured ex planta under standard or stressful condition (high temperature and/or dim light) will underly how light and temperature and a combination of both have an impact on the molecular mechanisms governing seed quality at harvest.

Project description:During maturation seeds acquire several physiological traits to enable them to survive drying and disseminate the species. Few studies have addressed the regulatory networks controlling acquisition of these traits at the tissue level particularly in endospermic seeds such as tomato, which matures in a fully hydrated environment and does not undergo maturation drying. Using temporal RNA-seq analyses of the different seed tissues during maturation, gene network and trait-based correlations were used to explore the transcriptome signatures and identify hubs associated with desiccation tolerance, longevity, germination under water stress and dormancy.

Protein expression in tomato tissues as a function of Al3+ stress (Suping_Exp5)

Project description:The goal of this experiment is to identify the changes in protein expression induced by Al treatment with a view towards developing a molecular level understanding of Al tolerance in an important crop species. In this particular experiment the focus was on protein expression in tomato seed coat. Tomato (Solanum lycopersicum ‘Micro-Tom’) plants were treated in Magnavaca’s solution (pH 4.5) supplemented with 50 µM AlK(SO4)2·12H2O providing 7.5 µM Al3+ activity over a four-month period beginning at the emergence of the first flower buds and ending when a few leaves started to turn yellow. Proteins from root, leaf, embryo and seed-coat tissues were identified using a 8-plex iTRAQ labeling strategy followed by a two-dimensional (high- and low-pH) chromatographic separation, and final generation of MS/MS spectra of tryptic peptides on an LTQ-Orbitrap Elite-mass spectrometer

Project description:Abscisic acid (ABA) regulates seed and bud dormancy. We show by forward and reverse genetic analysis that the tomato transcription factor SlZFP2 is required for release of bud and seed dormancy through negative regulation of ABA biosynthesis. We also demonstrated that ABA promotes growth and represses flowering in tomato both through transcriptional control on the florigen-encoding gene SINGLE FLOWER TRUSS (SFT) in tomato. To gain further insight on transcriptome changes by overexpresion of HA-SlZFP2, we sequenced two lines of p35S:HA-SlZFP2 in LA1589 background and their nontransgenic siblings on Illumina Hiseq2000 platform.

Expression data from various tomato plant tissues

Project description:Gene-to-gene coexpression analysis is a powerful approach to infer function of uncharacterized genes. To perform non-targeted coexpression analysis of tomato genes, we collected a developmental gene expression dataset using various tissues of tomato plant. Expression data are collected from 24 different tissue types including root, hypocotyl, cotyledon, leaf at different stages, and fruit tissues at 4 different ripening stages from 4 different Solanum lycopersicum cultivars. Fruits were separated to the flesh and the peel. These two tissue types indeed showed remarkably different gene expression profiles. We also collected data from 4 different ripening stages (mature green, yellow, orange, and red) to detail the changes during ripening. By using this gene expression dataset, we calculated pair-wise Pearson’s correlation coefficients, and performed network-based coexpression analysis. The analysis generated a number of coexpression modules, some of which showed an enrichment of genes associated with specific functional categories. This result will be useful in inferring functions of uncharacterized tomato genes, and in prioritizing genes for further experimental analysis. We used Affymetrix GeneChip Tomato genome Arrays to detail the global gene expression change using 24 different tomato tissue types (67 hybridizations).

Project description:Seeds of the legume Castanospermum australe are shed at relatively high moisture contents, and to do not acquire desiccation tolerance during their seed development, they are referred to as 'recalcitrant'. To characterize the regulatory pathways and molecular mechnanisms are occur during seed development and to allow for a comparative analysis with seed development of desiccation-tolerant species, cotyledon and embryonic axes were harvested at different stages of development, arbitrarily defined in terms of seed weight (grams) and color. Transcriptomes of 6 stages were analysed using Nimblegen slides: 2.5g - 4.5g - 7.5g - yellow-green (YG) - green (G) - brown (B) for cotyledons (C) and YG, G and B for emrbyonic axes (A)
