Spatial transcriptomics of fixed tissue micro-regions using Pick-Seq [melanoma]

Project description:Spatial transcriptomics and multiplexed imaging are complementary methods for studying tissue biology. Here we describe a simple method for transcriptional profiling of formalin fixed histology specimens based on mechanical isolation of tissue micro-regions containing 5-20 cells. Sequencing micro-regions from an archival melanoma specimen having multiple distinct histologies reveals significant differences in transcriptional programs associated with tumor invasion, proliferation, and immunoediting and parallel imaging confirms changes in immuno-phenotypes and cancer cell states.

Patient derived melanoma xenografts

Project description:New therapies are required for melanoma. Here we report that multiple cardiac glycosides, including digitoxin and digoxin, are significantly more toxic to human melanoma cells than normal human cells. This reflects on-target inhibition of the ATP1A1 Na+/K+ pump, which is highly expressed by melanoma. MEK inhibitor and/or BRAF inhibitor additively or synergistically combine with digitoxin to induce cell death, inhibiting growth of patient-derived melanomas in NSG mice and synergistically extending survival. MEK inhibitor and digitoxin do not induce cell death in human melanocytes or hematopoietic cells in NSG mice. In melanoma, MEK inhibitor reduces ERK phosphorylation while digitoxin disrupts ion gradients, altering plasma membrane and mitochondrial membrane potentials. MEK inhibitor and digitoxin together cause intracellular acidification, mitochondrial calcium dysregulation, and ATP depletion in melanoma cells but not in normal cells. The disruption of ion homeostasis in cancer cells can thus synergize with targeted agents to promote tumor regression in vivo. In this study the microarray analysis was based on melanomas obtained from 32 patients and melanocytes from 3 donors. Results provide insight into molecular mechanisms underlying melanoma progression.

Dissection of cancer cell and stromal cell-derived signals in melanoma xenografts following treatment with the stromal-targeting agent DMXAA

Project description:5,6-Dimethylxanthenone-4-acetic acid (DMXAA), a tumor vascular disrupting agent, is shown here to have substantial activity as a single agent against human A375 melanoma xenografts in nude mice (94 % hemorrhagic necrosis after 24 h, and 26 days growth delay following single dose at 25 mg/kg). CD45+ cells in tumor tissue increased 5-fold over the first 3 days after treatment, which was due largely to an influx of CD11b+ Ly6G+ neutrophils. Using murine and human multiplex cytokine assays to dissect the cytokines produced by host stromal cells or by the melanoma cells, it was shown that both the stromal cells and the A375 melanoma cells produced cytokines capable of attracting neutrophils into the tumor. The same xenografts were also analyzed using human and mouse Affymetrix microarrays to separately identify tumor cell-specific (human) and stromal cell-specific (mouse) gene expression changes. DMXAA induced numerous stromal cytokine mRNAs, including IP-10, IL-6, MIP-1α/β, MIP-2, KC, RANTES, MIG, MCP-1 and IL-1β, many of which were also elevated at the protein level. Numerous human cytokine mRNAs were also induced including MCP-1, IL-8, GRO, VEGF, GM-CSF and IL-6, which again was in line with our protein data. Pathway analysis indicated that significant numbers of the stromal mRNAs induced by DMXAA are regulated downstream of TNF-α, interferon-β and NFκB. Our results suggest that DMXAA may have utility in combination therapy for human melanoma through the activation of pro-inflammatory signalling pathways and cytokine expression from both stromal and tumor cells, leading to haemorrhagic necrosis, neutrophil influx and growth inhibition. Microarrays were used to identify separately the abundance of tumour cell and stromal cell RNA in A375 melanoma xenografts, with and without treatment by the stromal targetting drug DMXAA.

RUNX2 stimulates neoangiogenesis through the RUNT domain in melanoma

Project description:Transcription factors, by acting on gene expression can affect molecular pathways and can thereby induce malignant transformation. Among the transcription factors involved in cellular transformation, we recently highlighted the role of RUNX2 in melanoma cell migration and proliferation. In the present study, we extended the analysis of the molecular effects of RUNT domain of RUNX2 in melanoma cells to deepen understanding of the underlying mechanisms. By the CRISPR/Cas9 system we generated the RUNT KO melanoma cells 3G8. Therefore, using a proteomic approach, we compared 3G8 with the original wild-type melanoma cell line (A375). The results showed a specific protein signature of 3G8 cells related to apoptosis and migration. In addition, proteomic analysis allowed us to point out the involvement of the RUNT domain in the neoangiogenesis process. Among the deregulated proteins implicated in angiogenesis we found fatty acid synthase, chloride intracellular channel protein-4, heat shock protein beta-1, Rho guanine nucleotide exchange factor 1, D-3-phosphoglycerate dehydrogenase, myosin-1c and caveolin-1. Accordingly, the VEGF gene expression was higher in A375 compared to 3G8 cells; HUVEC cells expressed increased levels of the neoangiogenetic markers CD105 and CD31 when co-cultured with A375 cells. In conclusion, our study provided new insight into RUNX2 molecular details which can be crucial to possibly propose it as an oncotarget of melanoma.
