Project description:Streptomyces are among the most prolific bacterial producers of specialized metabolites, including antibiotics. The linear genome is partitioned into a central region harboring core genes and two extremities enriched in specialized metabolite biosynthetic gene clusters (SMBGCs). The molecular mechanisms governing structure and function of these compartmentalized genomes remain mostly unknown. Here we show that in exponential phase, chromosome structure correlates with genetics compartmentalization: conserved, large and highly transcribed genes form boundaries that segment the central part of the genome into domains, whereas the terminal ends are transcriptionally, largely quiescent compartments with different structural features. Onset of metabolic differentiation is accompanied by remodeling of chromosome architecture from an ‘open’ to a rather ‘closed’ conformation, in which the SMBGCs are expressed forming new boundaries. Altogether, our results reveal that S. ambofacien's linear chromosome is partitioned into structurally distinct entities, indicating a link between chromosome folding, gene expression and genome evolution

Project description:Bacteria of the genus Streptomyces are prolific producers of specialized metabolites, including antibiotics. The linear chromosome includes a central region harboring core genes, as well as extremities enriched in specialized metabolite biosynthetic gene clusters. Here, we show that chromosome structure in Streptomyces ambofaciens correlates with genetic compartmentalization during exponential phase. Conserved, large and highly transcribed genes form boundaries that segment the central part of the chromosome into domains, whereas the terminal ends tend to be transcriptionally quiescent compartments with different structural features. The onset of metabolic differentiation is accompanied by a rearrangement of chromosome architecture, from a rather 'open' to a 'closed' conformation, in which highly expressed specialized metabolite biosynthetic genes form new boundaries. Proteomics survey of Streptomyces coelicolor strains with natural gross chromosome change

Project description:Streptomyces coelicolor normally produce spores with a relatively high heterogeneity, which will produce genetically heterogeneous sub-populations. These sub-populations often exert massive chromosome amplifications and deletions. Cells with gross chromosomal changes produce an increased diversity of secondary metabolites and secrete significantly more antibiotics; however, these changes come at the cost of dramatically reduced individual fitness, providing direct evidence for a trade-off between secondary metabolite production and fitness. We propose that antibiotic production in colonies of the multicellular bacterium Streptomyces coelicolor is coordinated by a division of labour. This proteomics survey will provide more detailed insights into how these chromosomal changed strains behave under normal growth condition.

ARC2 elicits a secondary metabolic response requiring afsR and afsS in Streptomyces coelicolor

Project description:In this work, we demonstrate that the addition of the small molecule elicitor ARC2 to Streptomyces coelicolor cultures results in global changes in gene expression including many secondary metabolic genes. A profile of the Streptomyces coelicolor transcriptome in the absence and presence of ARC2 was performed by RNA-seq. Total RNA was extracted after 10 hours of treatment with either the DMSO solvent control or the ARC2 small molecule elicitor. A V2 rapid run mode with paired-end 2x75 bp reads on the Illumina HiSeq platform was performed for RNA sequencing.

Phosphoproteome dynamics of Streptomyces rimosus during submerged growth and antibiotic production

Project description:Streptomyces rimosus is an industrial streptomycete, best known as a producer of oxytetracycline, one of the most widely used antibiotics. Despite the significant contribution of Streptomyces species to the pharmaceutical industry, most omics analyses have only been conducted on the model organism, Streptomyces coelicolor. In recent years, protein phosphorylation on serine, threonine and tyrosine (Ser/Thr/Tyr) has been shown to play a crucial role in the regulation of numerous cellular processes, including metabolic changes leading to antibiotic production and morphological changes. In this study, we performed a comprehensive quantitative (phospho)proteomic analysis during the growth of S. rimosus under conditions of oxytetracycline production and pellet fragmentation. LC-MS/MS analysis combined with phosphopeptide enrichment detected a total of 3,725 proteins, corresponding to 45.6% of the proteome and 417 phosphorylation sites from 230 phosphoproteins. Significant changes in abundance during three distinct growth phases were determined for 494 proteins and 98 phosphorylation sites. Functional analysis revealed changes in phosphorylation events of proteins involved in important cellular processes, including regulatory mechanisms, primary and secondary metabolism, cell division and stress response. About 80% of the phosphoproteins detected during submerged growth of S. rimosus have not yet been reported in streptomycetes, and 55 phosphoproteins were not reported in any prokaryote studied so far. This enabled the creation of a unique resource that provides novel insights into the dynamics of (phospho)proteins and reveals many potential regulatory events during antibiotic production in liquid culture of an industrially-important bacterium.

Dynamical Modeling of Secondary Metabolism and Metabolic Switches in Streptomyces xiamenensis 318

Project description:Mangrove-derived Streptomyces xiamenensis 318, with a relatively compact genome and simpler secondary metabolism, is used as model organism in our investigation. We performed integrated studies of metabolic dynamical modeling, transcriptome level measurements, and metabolic profiling experiments on this strain. To explore the relationship between primary and secondary metabolism, the global gene expression levels of strain 318 from early stationary phase to late stationary phase were compared by RNAseq analysis at 16 hour, 24 hour, 36 hour and 72 hour after batch culture started.
